Inference, Prediction, & Entropy-Rate Estimation of Continuous-Time, Discrete-Event Processes

Inferring models, predicting the future, and estimating the entropy rate of discrete-time, discrete-event processes is well-worn ground. However, a much broader class of discrete-event processes operates in continuous-time. Here, we provide new methods for inferring, predicting, and estimating them. The methods rely on an extension of Bayesian structural inference that takes advantage of neural network’s universal approximation power. Based on experiments with complex synthetic data, the methods are competitive with the state-of-the-art for prediction and entropy-rate estimation.

Ultrafast Activation and Tuning of Topological Textures in Ferroelectric Nanostructures

Polar topological textures are recently discovered in ultra–thin ferroelectrics, including stripe, labyrinth, or bubble states. Enabling to shape on–demand, these topologies herein can provide an original platform for potential applications. Here, using first–principle–based calculations, it is shown that THz electric field pulses are an efficient means for generating a plethora of topological states in ultrathin films made by a prototypical ferroelectric system, depending on the characteristics of these pulses and films. Consequently, these ultrafast electrical pulses in ultra–thin ferroelectrics offer key ingredients for mimicking neuronal and synaptic behaviors, including all–optical devices, and open a new avenue for topological objects to neuromorphic systems.

Search for soft unclustered energy patterns produced in association with a W or Z boson in proton-proton collisions at $\sqrt{s}$ = 13 TeV

A search for a Higgs boson produced in association with a W or Z boson and decaying via a soft unclustered energy pattern (SUEP) is presented. The analysis is based on proton-proton collision data corresponding to an integrated luminosity of 138 fb −1 collected between 2016 and 2018 at the LHC. Final states with a leptonic W or Z boson decay associated with a high multiplicity of low-momentum charged particles are explored for the first time. The results show no significant excess over the standard model background expectation. Limits are set on the production cross section of a Higgs boson that decays to a SUEP, for a range of parameters of the SUEP model. Material is provided to facilitate further interpretation of the results.

Reinforcement learning for adaptive maintenance policy optimization under imperfect knowledge of the system degradation model and partial observability of system states

Maintenance policy optimization usually is faced with challenges that arise from an imperfect knowledge of system degradation models and from the partial observability of system degradation states. Here, this paper proposes a reinforcement learning method to address these two challenges for a class of maintenance problems with Markov degradation processes. The reinforcement learning approach consists of a learning component and a planning component. Using sequentially collected observations, at each step of decision-making the learning component improves the knowledge of system degradation in terms of the probability distributions of the transition rates based on sequential Bayesian inference. Using the updated transition rates, at each step of decision-making the maintenance policy optimization problem is then formulated as a partially observable Markov decision problem, and the planning component computes the optimal maintenance policy that maximizes the expected cumulative reward. The proposed method is illustrated using a numerical example with repair and inspection maintenance actions. The result shows that as more observations are collected, the learning component progressively learns the true system degradation process, and the planning component adjusts the optimal maintenance policy accordingly as well, which leads to increased reward.

Anisotropy of Electronic Spin Texture in the High-Temperature Cuprate Superconductor Bi 2 Sr 2 CaCu 2 O 8+δ

Seeking new order parameters and the related broken symmetry and studying their relationship with phase transition have been important topics in condensed matter physics. We report by using spin- and angle-resolved photoemission spectroscopy, we confirm the helical spin texture caused by spin-layer locking in the nodal region in the cuprate superconductor Bi 2 Sr 2 CaCu 2 O 8+δ and discover the anisotropy of spin polarizations at nodes along Γ–X and Γ–Y directions. The breaking of C 4 rotational symmetry in electronic spin texture may give deeper insights into understanding the ground state of cuprate superconductors.

nf-core/proteinfamilies: a scalable pipeline for the generation of protein families

The growth of metagenomics-derived amino acid sequence data has transformed our understanding of protein function, microbial diversity, and evolutionary relationships. However, the vast majority of these proteins remain functionally uncharacterized. Grouping the millions of such uncharacterized sequences with the few experimentally characterized ones allows the transfer of annotations, while the inspection of conserved residues with multiple sequence alignments can provide clues to function, even in the absence of existing functional information. To address the challenges associated with this data surge and the need to group sequences, we present a scalable, open-source, parametrizable Nextflow pipeline (nf-core/proteinfamilies) that generates nascent protein families or assigns new proteins to existing families. The computational benchmarks demonstrated that resource usage scales approximately linearly with input size, and the biological benchmarks showed that the generated protein families closely resemble manually curated families in widely used databases.

Superconductivity and Local Inversion-Symmetry Breaking

Inversion and time reversal are essential symmetries for the structure of Cooper pairs in superconductors. The loss of one or both leads to modifications to this structure and can change the properties of the superconducting phases in profound ways. Superconductivity in materials lacking inversion symmetry, or noncentrosymmetric materials, has become an important topic. These materials show unusual magnetic and magnetoelectric properties and can host topological superconductivity. Recently, crystal structures with local, but not global, inversion-symmetry breaking have attracted attention. Here, superconductivity can exhibit phenomena not naively expected in centrosymmetric materials. In this review, we first introduce the concept of locally noncentrosymmetric crystals and different material realizations. We then discuss consequences of such local symmetry breaking on the normal state electronic structure and the classification of superconducting order parameters. Finally, we review the expected and, in parts, already observed phenomenology of unconventional superconductivity and possible topological superconducting phases.

Analyzing Stochastic Computer Models: A Review with Opportunities

In modern science, computer models are often used to understand complex phenomena and a thriving statistical community has grown around analyzing them. This review aims to bring a spotlight to the growing prevalence of stochastic computer models-providing a catalogue of statistical methods for practitioners, an introductory view for statisticians (whether familiar with deterministic computer models or not), and an emphasis on open questions of relevance to practitioners and statisticians. Gaussian process surrogate models take center stage in this review, and these, along with several extensions needed for stochastic settings, are explained. The basic issues of designing a stochastic computer experiment and calibrating a stochastic computer model are prominent in the discussion. Instructive examples, with data and code, are used to describe the implementation of, and results from, various methods.

Sequence, structure prediction, and epitope analysis of the polymorphic membrane protein family in Chlamydia trachomatis

The polymorphic membrane proteins (Pmps) are a family of autotransporters that play an important role in infection, adhesion and immunity in Chlamydia trachomatis. Here we show that the characteristic GGA(I,L,V) and FxxN tetrapeptide repeats fit into a larger repeat sequence, which correspond to the coils of a large beta-helical domain in high quality structure predictions. Analysis of the protein using structure prediction algorithms provided novel insight to the chlamydial Pmp family of proteins. While the tetrapeptide motifs themselves are predicted to play a structural role in folding and close stacking of the beta-helical backbone of the passenger domain, we found many of the interesting features of Pmps are localized to the side loops jutting out from the beta helix including protease cleavage, host cell adhesion, and B-cell epitopes; while T-cell epitopes are predominantly found in the beta-helix itself. This analysis more accurately defines the Pmp family of Chlamydia and may better inform rational vaccine design and functional studies.

Lineage frequency time series reveal elevated levels of genetic drift in SARS-CoV-2 transmission in England

Genetic drift in infectious disease transmission results from randomness of transmission and host recovery or death. The strength of genetic drift for SARS-CoV-2 transmission is expected to be high due to high levels of superspreading, and this is expected to substantially impact disease epidemiology and evolution. However, we don’t yet have an understanding of how genetic drift changes over time or across locations. Furthermore, noise that results from data collection can potentially confound estimates of genetic drift. To address this challenge, we develop and validate a method to jointly infer genetic drift and measurement noise from time-series lineage frequency data. Our method is highly scalable to increasingly large genomic datasets, which overcomes a limitation in commonly used phylogenetic methods. We apply this method to over 490,000 SARS-CoV-2 genomic sequences from England collected between March 2020 and December 2021 by the COVID-19 Genomics UK (COG-UK) consortium and separately infer the strength of genetic drift for pre-B.1.177, B.1.177, Alpha, and Delta. We find that even after correcting for measurement noise, the strength of genetic drift is consistently, throughout time, higher than that expected from the observed number of COVID-19 positive individuals in England by 1 to 3 orders of magnitude, which cannot be explained by literature values of superspreading. Our estimates of genetic drift suggest low and time-varying establishment probabilities for new mutations, inform the parametrization of SARS-CoV-2 evolutionary models, and motivate future studies of the potential mechanisms for increased stochasticity in this system.

Imperial Valley Dark Fiber Project Continuous DAS Data

The Imperial Valley Dark Fiber Project acquired Distributed Acoustic Sensing (DAS) seismic data on a ~28 km segment of dark fiber between the cities of Calipatria and Imperial in the Imperial Valley, Southern California. Dark fiber refers to unused optical fiber cables in telecommunications networks and is repurposed in this project for DAS applications. The objective, which is further detailed in the attached journal article from Ajo-Franklin et al., is to demonstrate dark fiber DAS as a tool for basin-scale geothermal exploration and monitoring. The included DAS data were recorded during two days at the beginning the project. Data is stored in the .h5 (HDF5) file format, readable using various software tools, including the 'h5read' and 'h5info' functions in Matlab. Provided here are examples of methods to read and use the data with the 'h5py' package in Python.

Future accelerator projects: new physics at the energy frontier

High-energy colliders provide direct access to the energy frontier, allowing to search for new physics at scales as high as the machine’s center-of-mass energy, perform precision measurements of the Standard Model (SM) parameters, including those related to the flavor sector, and determine the Higgs boson properties and their connection to electroweak symmetry breaking. Each proposed future collider option has its own specific science goals and capabilities, depending on the designed running energy (energies) amongst other parameters. In this paper, an overview of the discovery potential of future circular and linear colliders is presented. Results from searches for beyond the Standard Model (BSM) phenomena at proton–proton, proton–electron, electron–positron, and muon–antimuon colliders are summarized.

Particle Physics of the Dark Sector

The mystery associated with a proposed Dark Sector of phenomena that are separate from the standard model of particle physics is described. A Dark Sector may possess matter particles, force carriers which mediate their interactions, and new interactions and symmetries that are beyond the standard model of particle physics. Various approaches for Dark Sector searches are described, including those at the energy frontier at the Large Hadron Collider, in astrophysical interactions with both terrestrial experiments and those in space-born platforms. Searches using low energy photons from microwave energies in cryogenic environments to x-ray energies are also described. While there is no noncontroversial evidence for Dark Sector phenomena presently, new searches with more modern equipment and analysis methods are exploring regions of phase space that have not been available before now, indicating ongoing interest and excitement in this research.
