BRCore: an R package implementing flexible selection of core taxa using contribution to Bray-Curtis dissimilarity and neutral model fitting

Identifying core taxa in microbial ecology highlights groups likely to participate in a broad range of potential ecological interactions. Here, we present BRCore, an R package to identify core taxa using abundance-occupancy distributions and beta-diversity contributions across ecological niches, and predict stochastic and deterministic taxa.

Mantaray: A Rust Package for Ray Tracing Ocean Surface Gravity Waves

Ocean surface gravity waves are an important component of air-sea interaction, influencing energy, momentum, and gas exchanges across the ocean-atmosphere interface. In specific applications such as refraction by ocean currents or bathymetry, ray tracing provides a computationally efficient way to gain insight into wave propagation. In this paper, we introduce Mantaray, an open-source software package implemented in Rust, with a Python interface, that solves the ray equations for ocean surface gravity waves. Mantaray is designed for performance, robustness, and ease of use. The package is modular to facilitate further development and can currently be applied to both idealized and realistic wave propagation problems (Fig. 1).

Open-Source Data for MAC-POSTS: Mobility Data Analytics Center - Prediction, Optimization, and Simulation Toolkit for Transportation Systems

MAC-POSTS (Mobility Data Analytics Center - Prediction, Optimization, and Simulation toolkit for Transportation Systems) is a toolkit for dynamic transportation network modeling. Developed by the Mobility Data Analytics Center (MAC) at Carnegie Mellon University, this package implements many classic dynamic transportation network models, as well as new models proposed by MAC members. It has served as one building block for many other models and research projects. As such, this package used to be treated as an internal research project of the MAC lab, and admittedly, the code base is messy, and the interface is hard to use. However, we are working hard to make it a generally usable and useful toolkit for dynamic transportation network modeling. We would really appreciate any feedback, comments, suggestions, or criticisms.

ATcT — Active Thermochemical Tables Python Interface

SF-25-140 atct is a lightweight, Python client for the ATcT v1 API that enables programmatic access to high-accuracy thermochemical data and turnkey reaction-enthalpy analysis. The package implements full v1 endpoint coverage (species lookup by ATcT ID, name, formula, SMILES, InChI, CAS RN; covariance queries; health checks) with robust error handling, retries, and environment-based configuration for local/production endpoints. Beyond data retrieval, atct provides rigorously implemented reaction calculators that propagate uncertainties via either (i) a conventional independent-errors method (0 K or 298.15 K) or (ii) covariance-aware propagation using provided covariances at 298.15 K. Typed data classes ensure transparent, reproducible data structures and carry ATcT Thermochemical Network (TN) version identifiers for provenance. Dual import paths and comprehensive examples facilitate integration into research pipelines, enabling reproducible thermochemical calculations, automated validation, and downstream method development.

A collection of solid body modeling tools for 2D sketched, 2D axisymmetric, and 3D revolved models. It also contains general purpose meshing and image generation utilities appropriate for any model, not just those created with this package. Implemented for Abaqus and Cubit as backend modeling and meshing software. Orginal implementation targeted Abaqus so most options and descriptions use Abaqus modeling concepts and language. Turbo-Turtle makes a best effort to maintain common behaviors and features across each third-party software’s modeling concepts. As much as possible, the work for each subcommand is performed in Python 3 to minimize solution approach duplication in third-party tools. The third-party scripting interface is only accessed when creating the final tool specific objects and output. The tools contained in this project can be expanded to drive other meshing utilities in the future, as needed by the user community. This project derives its name from the origins as a sphere partitioning utility following the turtle shell (or soccer ball) pattern.s.

Extending GPU-accelerated Gaussian integrals in the TeraChem software package to f type orbitals: Implementation and applications

Here, the increasing availability of graphics processing units (GPUs) for scientific computing has prompted interest in accelerating quantum chemical calculations through their use. However, the complexity of integral kernels for high angular momentum basis functions often limits the utility of GPU implementations with large basis sets or for metal containing systems. In this work, we report the implementation of f function support in the GPU-accelerated TeraChem software package through the development of efficient kernels for the evaluation of Hamiltonian integrals. The high efficiency of the resulting code is demonstrated through density functional theory (DFT) calculations on increasingly large organic molecules and transition metal complexes, as well as coupled cluster singles and doubles calculations on water clusters. Preliminary investigations into Ni(I) catalysis with DFT and the photochemistry of MnH(CH 3 ) with complete active space self-consistent field are also carried out. Overall, our GPU-accelerated software appears to be well-suited for fast simulation of large transition metal containing systems, as well as organic molecules.

We introduce the SmoQyDEAC.jl package, a Julia implementation of the Differential Evolution Analytic Continuation (DEAC) algorithm [N. S. Nichols et al., Phys. Rev. E 106, 025312 (2022)] for analytically continuing noisy imaginary time correlation functions to the real frequency axis. Our implementation supports fermionic and bosonic correlation functions on either the imaginary time or Matsubara frequency axes, and treatment of the covariance error in the input data. This paper presents an overview of the DEAC algorithm and the features implemented in the SmoQyDEAC.jl package. It also provides detailed benchmarks of the package's output against the popular maximum entropy and stochastic analytic continuation methods.

Performant automatic differentiation of local coupled cluster theories: Response properties and ab initio molecular dynamics

In this work, we introduce a differentiable implementation of the local natural orbital coupled cluster (LNO-CC) method within the automatic differentiation framework of the PySCFAD package. The implementation is comprehensively tuned for enhanced performance, which enables the calculation of first-order static response properties on medium-sized molecular systems using coupled cluster theory with single, double, and perturbative triple excitations [CCSD(T)]. We evaluate the accuracy of our method by benchmarking it against the canonical CCSD(T) reference for nuclear gradients, dipole moments, and geometry optimizations. In addition, we demonstrate the possibility of property calculations for chemically interesting systems through the computation of bond orders and Mössbauer spectroscopy parameters for a [NiFe]-hydrogenase active site model, along with the simulation of infrared spectra via ab initio LNO-CC molecular dynamics for a protonated water hexamer.

HALLUFIELD: DETECTING LLM HALLUCINATIONS VIA FIELD-THEORETIC MODELING

A research-focused Python package that implements our hallucination-detection method for large language models(LLMs). The code computes stability signals from LLM predictions across various hyperparameters sweeps and combines free-energy/entropy–style metrics to flag likely hallucinations, with tunable thresholds for batch scoring. The repo includes evaluation scripts, config files, and example notebooks to reproduce benchmark results and ablations; it depends on standard open-source libraries (PyTorch, Hugging Face) and runs on CPU/GPU. The repository examples only use public models/datasets only.
