The SONATA data format for efficient description of large-scale network models

Increasing availability of comprehensive experimental datasets and of high-performance computing resources are driving rapid growth in scale, complexity, and biological realism of computational models in neuroscience. To support construction and simulation, as well as sharing of such large-scale models, a broadly applicable, flexible, and high-performance data format is necessary. To address this need, we have developed the Scalable Open Network Architecture TemplAte (SONATA) data format. It is designed for memory and computational efficiency and works across multiple platforms. The format represents neuronal circuits and simulation inputs and outputs via standardized files and provides much flexibility for adding new conventions or extensions. SONATA is used in multiple modeling and visualization tools, and we also provide reference Application Programming Interfaces and model examples to catalyze further adoption. SONATA format is free and open for the community to use and build upon with the goal of enabling efficient model building, sharing, and reproducibility.

Improving Variational Autoencoders for New Physics Detection at the LHC With Normalizing Flows

We investigate how to improve new physics detection strategies exploiting variational autoencoders and normalizing flows for anomaly detection at the Large Hadron Collider. As a working example, we consider the DarkMachines challenge dataset. We show how different design choices (e.g., event representations, anomaly score definitions, network architectures) affect the result on specific benchmark new physics models. Once a baseline is established, we discuss how to improve the anomaly detection accuracy by exploiting normalizing flow layers in the latent space of the variational autoencoder.

A goldilocks computational protocol for inhibitor discovery targeting DNA damage responses including replication-repair functions

While many researchers can design knockdown and knockout methodologies to remove a gene product, this is mainly untrue for new chemical inhibitor designs that empower multifunctional DNA Damage Response (DDR) networks. Here, we present a robust Goldilocks (GL) computational discovery protocol to efficiently innovate inhibitor tools and preclinical drug candidates for cellular and structural biologists without requiring extensive virtual screen (VS) and chemical synthesis expertise. By computationally targeting DDR replication and repair proteins, we exemplify the identification of DDR target sites and compounds to probe cancer biology. Our GL pipeline integrates experimental and predicted structures to efficiently discover leads, allowing early-structure and early-testing (ESET) experiments by many laboratories. By employing an efficient VS protocol to examine protein-protein interfaces (PPIs) and allosteric interactions, we identify ligand binding sites beyond active sites, leveraging in silico advances for molecular docking and modeling to screen PPIs and multiple targets. A diverse 3,174 compound ESET library combines Diamond Light Source DSI-poised, Protein Data Bank fragments, and FDA-approved drugs to span relevant chemotypes and facilitate downstream hit evaluation efficiency for academic laboratories. Two VS per library and multiple ranked ligand binding poses enable target testing for several DDR targets. This GL library and protocol can thus strategically probe multiple DDR network targets and identify readily available compounds for early structural and activity testing to overcome bottlenecks that can limit timely breakthrough drug discoveries. By testing accessible compounds to dissect multi-functional DDRs and suggesting inhibitor mechanisms from initial docking, the GL approach may enable more groups to help accelerate discovery, suggest new sites and compounds for challenging targets including emerging biothreats and advance cancer biology for future precision medicine clinical trials.

Voltage profile program for the Kennedy Space Center electric power distribution system

The Kennedy Space Center voltage profile program computes voltages at all busses greater than 1 Kv in the network under various conditions of load. The computation is based upon power flow principles and utilizes a Newton-Raphson iterative load flow algorithm. Power flow conditions throughout the network are also provided. The computer program is designed for both steady state and transient operation. In the steady state mode, automatic tap changing of primary distribution transformers is incorporated. Under transient conditions, such as motor starts etc., it is assumed that tap changing is not accomplished so that transformer secondary voltage is allowed to sag.

Orbital performance of a one-year lifetime superfluid helium dewar based on ground testing and computer modelling

The ground-test results of the 550-liter superfluid-He dewar built for IRAS are presented and discussed, and a computer projection of its orbital performance life is developed. The ground-testing program included flow-swap, cold-flow, power-off, hot/cold-viewport, and strap-thermal-efficiency tests. After one set of trials, some design changes were made, and the thermal-network computer model of the system was modified as well. The driving boundary conditions of dewar orbital operation used in this model are vacuum-shell temperature = 170 K, aperture heating = 8.0 mW, and focal-plane power dissipation = 16.2 mW. An operational lifetime of 319 days and an He loss rate of 2.54 mg/sec are predicted.

Orbit determination support for Hiten's aerobraking in the Earth's atmosphere

Two passes of the ISAS (Japan's Institute of Space and Astronautical Science) Hiten spacecraft through the Earth's atmosphere, at perigee altitudes of 125 km and 120 km, during Mar. 1991 marked the first aerobraking technology demonstrations for an object in cis-lunar orbit traveling at near Earth escape velocity. Prediction and control of perigee altitude to better than 1 km was desired to assure spacecraft survival. Covariance analysis provided confidence that prediction accuracy better than 200 m for support of final trim maneuver design was achievable with NASA DSN (Deep Space Network) tracking support. ISAS used orbit determination results in their decisions to cancel final trim maneuvers. Post flight reconstructions, marking the first combined use of DSN and ISAS tracking data, yielded perigee altitude solutions which agree with the near real time mission operations support predictions to better than 50 m.

Dynamically-allocated multi-queue buffers for VLSI communication switches

Several buffer structures are discussed and compared in terms of implementation complexity, interswitch handshaking requirements, and their ability to deal with variations in traffic patterns and message lengths. A new design of buffers is presented that provide non-FIFO message handling and efficient storage allocation for variable size packets using linked lists managed by a simple on-chip controller. The new buffer design is evaluated by comparing it to several alternative designs in the context of a multistage interconnection network. The present modeling and simulations show that the new buffer outperforms alternative buffers and can thus be used to improve the performance of a wide variety of systems currently using less efficient buffers.

Ground-based intercomparisons of SBUV/2 flight instruments the world standard Dobson spectrophotometer 83 and overpass observations from Nimbus-7 TOMS and NOAA-11 SBUV/2

Total ozone data obtained during summers at Mauna Loa Observatory, Hawaii, with Dobson Spectrophotometer 83 are routinely compared with overpass total ozone data from the Total Ozone Mapping Spectrometer (TOMS) and the Solar Backscatter Ultraviolet (SBUV) spectrometer launched aboard the Nimbus 7 satellite in 1978. Results from the TOMS/Dobson instrument comparisons through 1990 have been presented by McPeters and Komhyr (1991). Dobson spectrophotometer 83 was established as the standard instrument for the U.S.A. Dobson instrument station network in 1962. In 1980, the instrument was designated by the World Meteorological Organization (WMO) as the Standard Dobson Spectrophotometer for the World. Long-term ozone measurement precision of the instrument has been maintained at plus or minus 0.5 percent (Komhyr et al., 1989). On an absolute scale, the ozone measurement accuracy of the instrument is estimated to plus or minus 3 percent. In early April, 1990, comparison of total ozone and vertical distribution (Umkehr) observations were made for the first time with Dobson spectrophotometer 8.3. The work was conducted at the NOAA Climate Monitoring and Diagnostics Laboratory (CMDL) in Boulder, Colorado, and at the research and instrument manufacturing facility of the Ball Aerospace System Division located about 2 km east of Boulder. (The SBUV-2 S/N-2 instrument, built by Ball Aerospace Systems Division, is scheduled for launch aboard the NOAA-13 satellite). We present results of the comparisons which include ozone vertical distribution data obtained with a balloon-borne electrochemical concentration cell (ECC) ozonesonde (Komhyr, 1969).

Analysis of a disk-on-rod surface wave element inside a corrugated horn using the mode-matching technique

A disk-on-rod inside a corrugated horn is one of the horn configurations for dual-frequency or wide-band operation. A mode-matching analysis method is described. A disk-on-rod inside a corrugated horn is represented as a series of coaxial waveguide sections and circular waveguide sections connected to each other. Three kinds of junctions need to be considered: coaxial-to-coaxial, coaxial-to-circular, and circular-to-circular. A computer program was developed to calculate the scattering matrix and the radiation pattern of a disk-on-rod inside a corrugated horn. The software as verified by experiment, and good agreement between calculation and measurement was obtained. The disk-on-rod inside a corrugated horn design gives an option to the Deep Space Network dual-frequency operation system, which currently is a two-horn/one-dichroic plate system.

Validation of the SINDA/FLUINT code using several analytical solutions

The Systems Improved Numerical Differencing Analyzer and Fluid Integrator (SINDA/FLUINT) code has often been used to determine the transient and steady-state response of various thermal and fluid flow networks. While this code is an often used design and analysis tool, the validation of this program has been limited to a few simple studies. For the current study, the SINDA/FLUINT code was compared to four different analytical solutions. The thermal analyzer portion of the code (conduction and radiative heat transfer, SINDA portion) was first compared to two separate solutions. The first comparison examined a semi-infinite slab with a periodic surface temperature boundary condition. Next, a small, uniform temperature object (lumped capacitance) was allowed to radiate to a fixed temperature sink. The fluid portion of the code (FLUINT) was also compared to two different analytical solutions. The first study examined a tank filling process by an ideal gas in which there is both control volume work and heat transfer. The final comparison considered the flow in a pipe joining two infinite reservoirs of pressure. The results of all these studies showed that for the situations examined here, the SINDA/FLUINT code was able to match the results of the analytical solutions.
