GraphSAGE-Sparse v.0.2.0

SAND2022-12899 O GraphSAGE-Sparse is an implementation of the GraphSAGE Graph Neural Network that adds support for sparse data structures, as well as improved functionality through the Tensorflow 2 functional API. Estimating Sparse Direct Effects in Multivariate Regression With the Spike-and-Slab LASSO

The multivariate regression interpretation of the Gaussian chain graph model simultaneously parametrizes (i) the direct effects of p predictors on q outcomes and (ii) the residual partial covariances between pairs of outcomes. We introduce a new method for fitting sparse versions of these models with spike-and-slab LASSO (SSL) priors. We develop an Expectation Conditional Maximization algorithm to obtain sparse estimates of the p × q matrix of direct effects and the q × q residual precision matrix. Our algorithm iteratively solves a sequence of penalized maximum likelihood problems with self-adaptive penalties that gradually filter out negligible regression coefficients and partial covariances. Because it adaptively penalizes individual model parameters, our method is seen to outperform fixed-penalty competitors on simulated data. We establish the posterior contraction rate for our model, buttressing our method’s excellent empirical performance with strong theoretical guarantees. Using our method, we estimated the direct effects of diet and residence type on the composition of the gut microbiome of elderly adults.

Covariate Dependent Sparse Functional Data Analysis

This study proposes a method to incorporate covariate information into sparse functional data analysis. The method aims at cases where each subject has a limited number of longitudinal measurements and is associated with static covariates. This research is motivated by several use cases in practice. One representative example is void swelling, a nuclear-specific material degradation mechanism. Void swelling is affected by many covariates, including alloy composition and irradiation type. How to accurately model the complicated joint effects of such covariates on the swelling process is the key to mitigating the effect of swelling and ensuring safe operation. Unlike most of the existing methods, the proposed method can handle high-dimensional covariates with the informative covariate identification procedure and sparse and irregularly spaced measurements, that is, does not require complete or dense observations. The main innovation of the proposed method is that we model the variation coming from covariates and the variation left conditioned on covariates, such that the functional principal component analysis and Gaussian process can be conducted in a unified manner. Further, we also propose a systematic approach to identify important covariates in the hypothesis testing context. The methodology is demonstrated on applications in nuclear engineering and healthcare and simulation studies.

Applying Waveform Correlation to Mining Blasts Using a Global Sparse Network

Agencies that monitor for underground nuclear tests are interested in techniques that automatically characterize mining blasts to reduce the human analyst effort required to produce high-quality event bulletins. Waveform correlation is effective in finding similar waveforms from repeating seismic events, including mining blasts. We report the results of an experiment that uses waveform templates recorded by multiple International Monitoring System stations of the Comprehensive Nuclear-Test-Ban Treaty for up to 10 years prior to detect and identify mining blasts that occur during single weeks of study. We discuss approaches for template selection, threshold setting, and event detection that are specialized for mining blasts and a sparse, global network. We apply the approaches to two different weeks of study for each of two geographic regions, Wyoming and Scandinavia, to evaluate the potential for establishing a set of standards for waveform correlation processing of mining blasts that can be effective for operational monitoring systems with a sparse network. We compare candidate events detected with our processing methods to the Reviewed Event Bulletin of the International Data Centre to develop an intuition about potential reduction in analyst workload.

CO 2 Injection Monitoring with a Scalable, Automated Sparse Seismic Array

Conference presentation at American Institute of Chemical Engineers (AIChE) Annual Meeting, Virtual, November 16–20, 2020. The scalable, automated sparse seismic array (SASSA) method has been ideated as a cost-effective alternative or complementary to conventional 3D seismic methods. Based on a sparse array of receivers deployed strategically on Earth’s surface and one or more fixed seismic sources, the SASSA method can be used to study specific portions of the subsurface to detect the movement of CO 2 in a reservoir with lower environmental footprint and shorter turnaround time to deliver results than conventional 3D seismic methods. Energy & Environmental Research Center (EERC) carried out seismic monitoring of an oilfield undergoing CO 2 enhanced oil recovery in Montana, USA, using the SASSA method.

3′ RNA-seq is superior to standard RNA-seq in cases of sparse data but inferior at identifying toxicity pathways in a model organism

The application of RNA-sequencing has led to numerous breakthroughs related to investigating gene expression levels in complex biological systems. Among these are knowledge of how organisms, such as the vertebrate model organism zebrafish (Danio rerio), respond to toxicant exposure. Recently, the development of 3' RNA-seq has allowed for the determination of gene expression levels with a fraction of the required reads compared to standard RNA-seq. While 3' RNA-seq has many advantages, a comparison to standard RNA-seq has not been performed in the context of whole organism toxicity and sparse data. Here, we examined samples from zebrafish exposed to perfluorobutane sulfonamide (FBSA) with either 3' or standard RNA-seq to determine the advantages of each with regards to the identification of functionally enriched pathways. We found that 3' and standard RNA-seq showed specific advantages when focusing on annotated or unannotated regions of the genome. We also found that standard RNA-seq identified more differentially expressed genes (DEGs), but that this advantage disappeared under conditions of sparse data. We also found that standard RNA-seq had a significant advantage in identifying functionally enriched pathways via analysis of DEG lists but that this advantage was minimal when identifying pathways via gene set enrichment analysis of all genes. These results show that each approach has experimental conditions where they may be advantageous. Our observations can help guide others in the choice of 3' RNA-seq vs standard RNA sequencing to query gene expression levels in a range of biological systems.

Quantized Constant-Q Gabor Atoms for Sparse Binary Representations of Cyber-Physical Signatures

Increased data acquisition by uncalibrated, heterogeneous digital sensor systems such as smartphones present new challenges. Binary metrics are proposed for the quantification of cyber-physical signal characteristics and features, and a standardized constant-Q variation of the Gabor atom is developed for use with wavelet transforms. Two different continuous wavelet transform (CWT) reconstruction formulas are presented and tested under different signal to noise ratio (SNR) conditions. A sparse superposition of Nth order Gabor atoms worked well against a synthetic blast transient using the wavelet entropy and an entropy-like parametrization of the SNR as the CWT coefficient-weighting functions. The proposed methods should be well suited for sparse feature extraction and dictionary-based machine learning across multiple sensor modalities.

Sorting and ordering sparse linear systems

Transformations of sparse linear systems by row-column permutations are considered and various algorithms are constructed to transform arbitrary symmetric positive definite sparse matrices, as well as matrices in band form, doubly bordered band form, and doubly bordered block diagonal form.

Objective sea level pressure analysis for sparse data areas

A computer procedure was used to analyze the pressure distribution over the North Pacific Ocean for eleven synoptic times in February, 1967. Independent knowledge of the central pressures of lows is shown to reduce the analysis errors for very sparse data coverage. The application of planned remote sensing of sea-level wind speeds is shown to make a significant contribution to the quality of the analysis especially in the high gradient mid-latitudes and for sparse coverage of conventional observations (such as over Southern Hemisphere oceans). Uniform distribution of the available observations of sea-level pressure and wind velocity yields results far superior to those derived from a random distribution. A generalization of the results indicates that the average lower limit for analysis errors is between 2 and 2.5 mb based on the perfect specification of the magnitude of the sea-level pressure gradient from a known verification analysis. A less than perfect specification will derive from wind-pressure relationships applied to satellite observed wind speeds.

Sparse matrix techniques applied to modal analysis of multi-section duct liners

A simplified procedure is presented for analysis of ducts with discretely nonuniform properties. The analysis uses basis functions as the generalized coordinates. The duct eigenfunctions are approximated by finite series of these functions. The emphasis is on solution of the resulting large sparse set of linear equations. Characteristics of sparse matrix algorithms are outlined and some criteria for application are established. Analogies with structural methods are used to illustrate variations which can increase efficiency in generating values for design optimization routines. The effects of basis function selection, number of eigenfunctions and identification and ordering of equations on the sparsity and solution stability are included.

Out-of-Core Solutions of Complex Sparse Linear Equations

ETCLIB is library of subroutines for obtaining out-of-core solutions of complex sparse linear equations. Routines apply to dense and sparse matrices too large to be stored in core. Useful for solving any set of linear equations, but particularly useful in cases where coefficient matrix has no special properties that guarantee convergence with any of interative processes. The only assumption made is that coefficient matrix is not singular.

Iterative solution of large, sparse linear systems on a static data flow architecture - Performance studies

The applicability of static data flow architectures to the iterative solution of sparse linear systems of equations is investigated. An analytic performance model of a static data flow computation is developed. This model includes both spatial parallelism, concurrent execution in multiple PE's, and pipelining, the streaming of data from array memories through the PE's. The performance model is used to analyze a row partitioned iterative algorithm for solving sparse linear systems of algebraic equations. Based on this analysis, design parameters for the static data flow architecture as a function of matrix sparsity and dimension are proposed.

Parallel, iterative solution of sparse linear systems - Models and architectures

Solving large, sparse, linear systems of equations is a fundamental problem in large scale scientific and engineering computation. A model of a general class of asynchronous, iterative solution methods for linear systems is developed. In the model, the system is solved by creating several cooperating tasks that each compute a portion of the solution vector. A data transfer model predicting both the probability that data must be transferred between two tasks and the amount of data to be transferred is presented. This model is used to derive an execution time model for predicting parallel execution time and an optimal number of tasks given the dimension and sparsity of the coefficient matrix and the costs of computation, synchronization, and communication. The suitability of different parallel architectures for solving randomly sparse linear systems is discussed. Based on the complexity of task scheduling, one parallel architecture, based on a broadcast bus, is presented and analyzed.

Solution of the two-dimensional Navier-Stokes equations using sparse matrix solvers

The use of direct sparse matrix solvers in the solution of the Navier-Stokes equations is investigated. The Yale Sparse Matrix Package and its implementation in the solution algorithm is described. The streamfunction-vorticity form of the Navier-Stokes equations are discretized and linearized and the resulting system of equations are solved using this package. Several viscous flow problems are investigated, including flow in a cavity and flow around a NACA0012 airfoil. Massively separated flow around a sine wave airfoil is investigated and high Reynolds number solutions are obtained. A solution of the unsteady flow around a Joukowski airfoil at high angle of attack is presented.
