Total Dissolved Nitrogen and Ammonia Data for the East River Watershed, Colorado (2015-2025)

This data package contains mean values for total dissolved nitrogen (TDN) and ammonia concentrations for water samples taken from the East River Watershed in Colorado. The East River is part of the Watershed Function Scientific Focus Area (WFSFA) located in the Upper Colorado River Basin, United States. TDN was analyzed using a Shimadzu Total Nitrogen Module (TNM-1) combined with the TOC-VCSH analyzer (Shimadzu Corporation, Japan). TNM-1 is a non-specific measurement of total nitrogen (TN). All nitrogen species in samples are combusted to nitrogen monoxide and nitrogen dioxide, then reacted with ozone to form an excited state of nitrogen dioxide. Upon returning to ground state, light energy is emitted. Then, TDN is measured using a chemiluminescence detector. Ammonia was determined using a Lachat's QuikChem 8500 Series 2 Flow Injection Analysis System (LACHAT Instruments, QuckChem 8500 series 2, Automated Ion Analyzer, Loveland, Colorado). When ammonia in water samples is heated (60 degrees C) with salicylate and hypochlorite in an alkaline phosphate buffer, an emerald green color is produced which is proportional to the ammonia concentration. The color is intensified by the addition of nitroprusside. Ethylenediaminetetraacetic acid (EDTA) is added to the buffer to prevent the interference of metal ions (Ca, Mg, and Fe etc.). Ammonia-N is then determined by LACHAT flow injection and a colorimetric assay at an absorbance wavelength 660 nm. (Reference: LACHAT Instruments: QuickChem Method 90-107-06-3-A, Determination of Ammonia by Flow Injection Analysis (High Throughput, Salicylate Method/DCIC) (Multi Matrix method). Written by Lynn Egan (Application group), February 08, 2011.) All files are labeled by location and variable, and data reported are the mean values upon replicate measurements. All samples were analyzed under a rigorous quality assurance and quality control (QA/QC) process as detailed in the methods. This data package contains (1) a zip file (tdn_ammonia_data_2015-2025.zip) containing a total of 299 files: 298 data files of ammonia and TDN data from across the Lawrence Berkeley National Laboratory (LBNL) Watershed Function Scientific Focus Area (SFA) which is reported in .csv files per location and a locations.csv (1 file) with latitude and longitude for each location; (2) a file-level metadata (v7_20260901_flmd.csv) file that lists each file contained in the dataset with associated metadata; (3) a data dictionary (v7_20260901_dd.csv) file that contains terms/column_headers used throughout the files along with a definition, units, and data type; (4) PDF and docx files for the determination of Method Detection Limits (MDLs) for TDN data, which has been updated in 2026-08; and (5) PDF and docx files for the detemination of Method Detection Limits (MDLs) for Ammonia and the Interferences by LACHAT Flow Injection Analysis. Missing values within the anion data files are noted as either "-9999" or "0.0" for not detectable (N.D.) data. There are a total of 105 locations containing TDN and Ammonia-N data. Observations and Machine-Learned Models of Near-Surface Permafrost along the Koyukuk River, Alaska, USA

This dataset contains GeoTIFs (raster) and GeoPackages (vector) that map observations of near-surface permafrost and not-permafrost from a field campaign conducted near the village of Huslia, AK along the Koyukuk River and its floodplain in July 2018. These data were collected as part of a campaign to understand if and how permafrost impacts riverbank erosion. This problem cannot be assessed without knowing where permafrost exists. Permafrost was observed via frost probing (to a maximum depth of one meter), coring (to a maximum depth of two meters) and bank/bar excavations. An additional boat survey was performed wherein expert (Joel Rowland) judgment assessed the presence or absence of distinctive permafrost features (e.g., overhanging tundra mats, thermoerosional niching, ice wedges, active drainage of ice melt from soils). This dataset also contains the input features and results of two machine learning models (random forest and convolutional neural network) that extrapolate the observations to the full floodplain that may be useful for building, testing, or validating other machine-learned permafrost models. Permafrost data are provided as georasters of the same shape and geovectors (polylines/polygons) and are all projected into EPSG:32605. All data can be visualized with a GIS (QGIS, ArcGIS, etc.).

Data and scripts associated with the manuscript evaluating the hydrologic responses of the Pacific Northwest watersheds to wildfires (v2)

This data package is associated with the publication “Evaluating Post-fire Watershed Response to Varying Burn Severity and Precipitation Regimes Using Fully-distributed and Integrated Hydrologic Models” submitted to Journal of Hydrology (Li et al. 2025). In this study, we employed the Advanced Terrestrial Simulator (ATS), an integrated watershed model that couples surface flow, subsurface flow, and canopy biophysical processes, to investigate post-fire hydrologic responses in a few selected watersheds with varying burn severity. The data package contains the required input data (meteorological forcing, Leaf Area Index, wildfire burn severities, etc.) to run the model, configuration files, the Jupyter notebooks in Python to pre-process and post-process data, the figures in the manuscript, and the modeling output files. The variables include watershed-averaged evapotranspiration, watershed-averaged surface/subsurface/canopy water content, and river discharge at watershed outlet. The data package contains a file-level metadata that lists and describes all the files contained in the data package (ATS_flmd.csv), a data dictionary file that defines columns headers across all csv files contained in the data package (ATS_dd.csv), a data package level readme file (the current file), and four zipped folders. The ‘data’ folder provides data needed to run the model in .h5, .i2s, .xyz, .shp, and .exo formats. The sub-folders are for each data types. The ‘model’ folder provides input files (.xml format) and essential model outputs. Each sub-folder provides the files from each simulated watershed. The ‘notebooks’ folder provides the Jupyter notebooks (.ipynb format) for pre- and post- processing model files, and for producing the figures in the manuscript. The ‘figures’ folder provides the figures associated with manuscript in .pdf and .png formats. The ‘model’ folder and the ‘data’ folder have been split into 5GB-large pieces using the Linux command ‘split -b 5120m model.zip model.zip.’ and ‘split -b 5120m data.zip data.zip.’, respectively. They can be merged back using the Linux command ‘cat model.zip.* > model.zip’ and ‘cat data.zip.* > data.zip’, respectively.

Model Data for the Mesh Convergence Study Demonstrating Benefits of Mixed-polyhedral Mesh in Integrated Hydrology Simulations

This archived model data is related to a study introducing a unique method that employs a stream-aligned mixed-polyhedral mesh to effectively and accurately represent river valleys, stream corridors, and narrow engineered channels in integrated hydrology simulations. The study finds that utilizing stream-aligned mixed-polyhedral meshes in integrated hydrology simulations achieves accuracy on par with a finely refined TIN-based mesh while markedly diminishing computational costs. This archive contains scripts and data files needed to generate the ATS model input, including mesh and ATS input files, for all mesh scenarios using the Watershed Workflow package. Additionally, this archive also provides key outputs from the model simulations that are used in the analysis and post-processing scripts to reproduce figures in the manuscript. The Watershed Workflow package is implemented in Python3. The Jupyter notebooks can be executed through multiple open-source tools, for example, Anaconda Jupyter Lab, VS Studio Code, etc. Other data files include CSV and HDF5 files, which can be read through Python scripts. The input files for the ATS model, open-source integrated hydrology, and transport model are in XML format and can be edited in any commonly used text editors.

Substantial and overlooked greenhouse gas emissions from deep Arctic lake sediment - supporting data and code

This data package contains data, descriptions, and code-based analyses that were used to support conclusions drawn in “Substantial and overlooked greenhouse gas emissions from deep Arctic lake sediment”, by Freitas et al. (2025) (https://doi.org/10.1038/s41561-024-01614-y). The study evaluated greenhouse gas production along a deep sediment core (20 m) taken in 2018 from below Goldstream Lake, a field site approximately 15 km north of Fairbanks, Alaska. The file “ESSDive_NFreitas_2024_flmd.csv” includes an overview of all other csv files in this data package, namely: sediment descriptions (depth and type of sediment), sediment characterizations (bulk density, gravimetric water content, total carbon, etc.), calculated respiration and temperature sensitivity values associated with year-long incubations of the sediment core, and the R code used to process the dataset. Additional details regarding the content of these files and how the calculations were performed are described in the Methods section of this archive. The “data_dictionary_ESSDive_NFreitas_2024_dd.csv” is a data dictionary for all files included in the data package. Each row in the data dictionary represents a column name in a given file. The Next-Generation Ecosystem Experiments: Arctic (NGEE Arctic), was a research effort to reduce uncertainty in Earth System Models by developing a predictive understanding of carbon-rich Arctic ecosystems and feedbacks to climate. NGEE Arctic was supported by the Department of Energy's Office of Biological and Environmental Research. The NGEE Arctic project had two field research sites: 1) located within the Arctic polygonal tundra coastal region on the Barrow Environmental Observatory (BEO) and the North Slope near Utqiagvik (Barrow), Alaska and 2) multiple areas on the discontinuous permafrost region of the Seward Peninsula north of Nome, Alaska.Through observations, experiments, and synthesis with existing datasets, NGEE Arctic provided an enhanced knowledge base for multi-scale modeling and contributed to improved process representation at global pan-Arctic scales within the Department of Energy's Earth system Model (the Energy Exascale Earth System Model, or E3SM), and specifically within the E3SM Land Model component (ELM).Data package updates- August 2024: Title was updated, R code now includes a process for calculating potential production across the whole sediment column, the "sediment_column_production_potentials_ESSDive_NFreitas_2024.csv" is the associated data output file, and the file level metadata and data dictionaries were updated to reflect the contents of the additional csv file.- October 2024: Title was updated, and a statement was added to Step 2 of the Methods that describes that samples were collected (and exported) in a responsible manner and in accordance with relevant permits and local laws.- January 2025: Updated the associated manuscript details in the Abstract (manuscript title, publication date, DOI link) and in the Related References section (full citation).
