The Open Data Repositorys Data Publisher

Data management and data publication are becoming increasingly important components of researcher's workflows. The complexity of managing data, publishing data online, and archiving data has not decreased significantly even as computing access and power has greatly increased. The Open Data Repository's Data Publisher software strives to make data archiving, management, and publication a standard part of a researcher's workflow using simple, web-based tools and commodity server hardware. The publication engine allows for uploading, searching, and display of data with graphing capabilities and downloadable files. Access is controlled through a robust permissions system that can control publication at the field level and can be granted to the general public or protected so that only registered users at various permission levels receive access. Data Publisher also allows researchers to subscribe to meta-data standards through a plugin system, embargo data publication at their discretion, and collaborate with other researchers through various levels of data sharing. As the software matures, semantic data standards will be implemented to facilitate machine reading of data and each database will provide a REST application programming interface for programmatic access. Additionally, a citation system will allow snapshots of any data set to be archived and cited for publication while the data itself can remain living and continuously evolve beyond the snapshot date. The software runs on a traditional LAMP (Linux, Apache, MySQL, PHP) server and is available on GitHub (http://github.com/opendatarepository) under a GPLv2 open source license. The goal of the Open Data Repository is to lower the cost and training barrier to entry so that any researcher can easily publish their data and ensure it is archived for posterity.

Strym: A Python Package for Real-time CAN Data Logging, Analysis and Visualization to Work with USB-CAN Interface

In this report, we describe a data analysis tool developed for decoding and analyzing vehicle data obtained from a passenger vehicle’s onboard controller area network (CAN) bus. The tool developed in this paper provides a timeseries framework to perform domain-specific analysis at scale when interpreting data from a vehicle or a collection of vehicles in light of how to design intelligent vehicle applications. The tool, called Strym, exploits the CAN bus mechanism of modern vehicles to capture data using commercially available CAN-to-USB hardware Comma.ai Panda devices, managed through open-source software Libpanda. Strym permits the decoding of vendor-specific CAN messages in a vehicle-agnostic manner. Through this, a researcher can characterize data throughput, assess data quality, and perform analyses. Such analyses are useful in a number of research such as studying human driving behavior in mixed-autonomy, new driver models, rare-event detection, traffic flow estimation, and custom control of vehicles.

FaceBase 3: analytical tools and FAIR resources for craniofacial and dental research

ABSTRACT The FaceBase Consortium was established by the National Institute of Dental and Craniofacial Research in 2009 as a ‘big data’ resource for the craniofacial research community. Over the past decade, researchers have deposited hundreds of annotated and curated datasets on both normal and disordered craniofacial development in FaceBase, all freely available to the research community on the FaceBase Hub website. The Hub has developed numerous visualization and analysis tools designed to promote integration of multidisciplinary data while remaining dedicated to the FAIR principles of data management (findability, accessibility, interoperability and reusability) and providing a faceted search infrastructure for locating desired data efficiently. Summaries of the datasets generated by the FaceBase projects from 2014 to 2019 are provided here. FaceBase 3 now welcomes contributions of data on craniofacial and dental development in humans, model organisms and cell lines. Collectively, the FaceBase Consortium, along with other NIH-supported data resources, provide a continuously growing, dynamic and current resource for the scientific community while improving data reproducibility and fulfilling data sharing requirements.

Application of satellite data in variational analysis for global cyclonic systems

The goal of the research is a variational data assimilation method that incorporates as dynamical constraints, the primitive equations for a moist, convectively unstable atmosphere and the radiative transfer equation. Variables to be adjusted include the three-dimensional vector wind, height, temperature, and moisture from rawinsonde data, and cloud-wind vectors, moisture, and radiance from satellite data. In order to facilitate thorough analysis of each of the model components, four variational models that divide the problem naturally according to increasing complexity were defined. The research performed during the second year fall into four areas: sensitivity studies involving Model 1; evaluation of Model 2; reformation of Model 1 for greater compatibility with Model 2; development of Model 3 (radiative transfer equation); and making the model more responsive to the observations.

Integrated End-to-end Performance Prediction and Diagnosis for Extreme Scientific Workflows

This report details recent progress for the ASCR funded project “Integrated End-to-end Performance Prediction and Diagnosis for Extreme Scientific Workflows”. We refer to the project as IPPD/2, reflecting the 2017 renewal under expanded scope and partners In IPPD/2, we increased our research scope to include data motion. We are focusing on three major aspects: a) observe how data is generated, distributed, and used; b) analyze how data is (repeatedly) consumed with a focus both on repeated patterns and anomalies; and c) explore how to optimize data motion. This new work on data motion will augment and complement IPPD/2’s research that focused on the computational aspects of tasks. We leverage and extend our existing tools and demonstrate our work on the Belle II workflow suite as well as on workflows from NSLS-II. The highlights of our work are as follows: Provenance for Workflows: Provenance is used to provide information enabling quality control, re-run computational workflows, and reproduce results. IPPD/2 has been building a scalable provenance management system that enables the capture of provenance from the high-level workflow through all relevant system levels in one integrated environment. Leveraging this work, our recent efforts have included using provenance as an enabling technique. Workload characterization: Leveraging provenance and analysis, we characterize data movement within network, storage, and memory over a variety of workloads. This characterization enables an understanding by performance analysts and application developers of the range of behaviors that could be expected. Performance Prediction for Workflows: The goal of modeling distributed workflows is to understand performance bottlenecks and enable more intelligent task scheduling to optimize selected metrics of interest (e.g., task throughput or output data rate). IPPD/2 has utilized both analytical and AI/ML modeling methodologies for performance modeling. Advanced Scheduling and Fault Modeling for Workflows: Scheduling of large-scale scientific workflows on geographically distributed resources is a challenging problem. To improve workflow throughput, we combined novel scheduling algorithms with task predictions from performance modeling and fault modeling. Dynamically Alleviating Bottlenecks in Workflows: Exploiting our provenance, analysis, and modeling efforts, we have explored and developed several techniques for dynamically detecting and alleviating bottlenecks in data movement. In particular, we have spent considerable effort demonstrating our techniques on production-like workflow configurations.
