SIERRA/Aero Theory Manual (V.5.0)

SIERRA/Aero is a compressible fluid dynamics program intended to solve a wide variety compressible fluid flows including transonic and hypersonic problems. This document describes the commands for assembling a fluid model for analysis with this module, henceforth referred to simply as Aero for brevity. Aero is an application developed using the SIERRA Toolkit (STK). The intent of STK is to provide a set of tools for handling common tasks that programmers encounter when developing a code for numerical simulation. For example, components of STK provide field allocation and management, and parallel input/output of field and mesh data. These services also allow the development of coupled mechanics analysis software for a massively parallel computing environment.

Storage Sizing and Placement Simulation: Quick-Start Case Study User’s Guide

The Storage Sizing and Placement Simulation (SSIM) application allows a user to define the possible sizes and locations of energy storage elements on an existing grid model defined in OpenDSS. Given these possibilities, the software will automatically search through them and attempt to determine which configurations result in the best overall grid performance. This quick-start guide will go through, in detail, the creation of an SSIM model based on a modified version of the IEEE 34 bus test feeder system. There are two primary parts of this document. The first is a complete list of instructions with little-to-no explanation of the meanings of the actions requested. The second is a detailed description of each input and action stating the intent and effect of each. There are links between the two sections.

ezAlign: A Tool for Converting Coarse-Grained Molecular Dynamics Structures to Atomistic Resolution for Multiscale Modeling

Soft condensed matter is challenging to study due to the vast time and length scales that are necessary to accurately represent complex systems and capture their underlying physics. Multiscale simulations are necessary to study processes that have disparate time and/or length scales, which abound throughout biology and other complex systems. Herein we present ezAlign, an open-source software for converting coarse-grained molecular dynamics structures to atomistic representation, allowing multiscale modeling of biomolecular systems. The ezAlign v1.1 software package is publicly available for download at github.com/LLNL/ezAlign. Its underlying methodology is based on a simple alignment of an atomistic template molecule, followed by position-restraint energy minimization, which forces the atomistic molecule to adopt a conformation consistent with the coarse-grained molecule. The molecules are then combined, solvated, minimized, and equilibrated with position restraints. Validation of the process was conducted on a pure POPC membrane and compared with other popular methods to construct atomistic membranes. Additional examples, including surfactant self-assembly, membrane proteins, and more complex bacterial and human plasma membrane models, are also presented. By providing these examples, parameter files, code, and an easy-to-follow recipe to add new molecules, this work will aid future multiscale modeling efforts.

Hardware-in-the-Loop Evaluation of an Advanced Distributed Energy Resource Management Algorithm: Preprint

This paper presents the laboratory performance evaluation of voltage regulation under a new distributed energy resource management system (DERMS) algorithm via an advanced hardware-in-tbe-loop (HIL) platform. The HIL platform provides realistic testing in a laboratory environment, including the accurate modeling of a full-scale real-world distribution system from a utility partner, the DERMS software controller, and power hardware photovoltaic (PV) inverters. The new DERMS algorithm is developed based on online multiobjective optimization (OMOO) algorithms that perform fast dispatch of distributed solar PV simulated in a real-time digital simulator and real physical hardware devices. Experimental tests confirm the correct functioning of the HIL platform for evaluating controller algorithms and satisfactory voltage regulation performance of the developed OMOO algorithms.

A Python Library for Radiance Matrix-based Simulation Control and EnergyPlus Integration

Radiance matrix-based methods enable efficient parametric simulations, allowing users to vary sky conditions, fenestration systems, and other model parameters at a minimal cost to computation. However, the steep learning curve and complex workflow hinder the widespread adoption of matrix-based methods. The frads Python library with a series of command-line tools was developed to automate the entire matrix-based simulation process, lowering entry barriers and reducing human error. Co-simulation between EnergyPlus and Radiance was also enabled using the Python library from EnergyPlus. Key Innovations • Command-line based automation of Radiance matrix-based simulation methods • Python library facilitates broader adoption of Radiance matrix-based simulation methods • Radiance EnergyPlus run-time integration enabling the modeling of advanced control systems Practical Implications The frads library, with associated command-line tools, provides practitioners with the capability to easily adopt and use Radiance matrix-based simulation methods for various daylighting, solar control, and energy-related evaluations. Frads' current form is designed for 1) users familiar with a command-line interface and 2) software developers to integrate the matrix-based methods into existing software packages.

CAS Operator Training Simulator

SAND2022-1525 O The Central Alarm System (CAS) training simulator is a standalone application that will work on any Alarm Control and Display (AC&D) System. Designed to be used by an instructor in a classroom environment, this software plays back scenario alarms and videos usually exported out of Scribe3D or any software that can produce scenario-based videos. Users can select from an array of different scenarios to play. The alarms are sent to an AC&D controller and the videos are sent to a Video Management Server (VMS). Both alarms and associated videos displayed by the intended AC&D system. Sandia National Laboratories is a multimission laboratory managed and operated by National Technology & Engineering Solutions of Sandia, LLC, a wholly owned subsidiary of Honeywell International Inc., for the U.S. Department of Energy’s National Nuclear Security Administration under contract DE-NA0003525.

Standards, dissemination, and best practices in systems biology

In this study, the reproducibility of scientific research is crucial to the success of the scientific method. Here, we review the current best practices when publishing mechanistic models in systems biology. We recommend, where possible, to use software engineering strategies such as testing, verification, validation, documentation, versioning, iterative development, and continuous integration. In addition, adhering to the Findable, Accessible, Interoperable, and Reusable modeling principles allows other scientists to collaborate and build off of each other’s work. Existing standards such as Systems Biology Markup Language, CellML, or Simulation Experiment Description Markup Language can greatly improve the likelihood that a published model is reproducible, especially if such models are deposited in well-established model repositories. Where models are published in executable programming languages, the source code and their data should be published as open-source in public code repositories together with any documentation and testing code. For complex models, we recommend container-based solutions where any software dependencies and the run-time context can be easily replicated.

Investigating biomass composition and size effects on fast pyrolysis using global sensitivity analysis and CFD simulations

It is notoriously difficult to build an accurate universal model for biomass pyrolysis due to its sensitivity to a wide number of critical material attributes such as chemical species and physical sizes. In this work, a biomass pyrolysis kinetics with 32 heterogeneous reactions and 59 species was implemented in an open-source multiphase computational fluid dynamics (CFD) software MFiX and validated against two different experimental pyrolysis data sets that provided detailed data describing chemical component yields. The reaction scheme was then used to build a surrogate model and assess the sensitivity of pyrolysis yields to feedstock compositions. The sensitivity analysis determined that the yield of bio-char showed a strong positive sensitivity to the carbon-rich lignin and tannin pseudo-species in the reaction scheme while the bio-oil and bio-gas were correlated to oxygen-rich lignin pseudo-species. The reaction scheme was then integrated into a coarse-grained discrete element model to simulate fast pyrolysis in a bubbling fluidized bed over a range of feedstock particle sizes. The reactor simulations showed further sensitivity to particle size and hydrodynamics. Notably, particles under 0.5 mm have small heat transfer limitations but left the reactor before completely converting and thus reduced the bio-oil yield. Results from this study can be used to guide future development of highly accurate models for fast pyrolysis reactors with a variety of feedstock properties and operating conditions.
