ORT: a workflow linking genome-scale metabolic models with reactive transport codes

Abstract Motivation Nutrient and contaminant behavior in the subsurface are governed by multiple coupled hydrobiogeochemical processes which occur across different temporal and spatial scales. Accurate description of macroscopic system behavior requires accounting for the effects of microscopic and especially microbial processes. Microbial processes mediate precipitation and dissolution and change aqueous geochemistry, all of which impacts macroscopic system behavior. As ‘omics data describing microbial processes is increasingly affordable and available, novel methods for using this data quickly and effectively for improved ecosystem models are needed. Results We propose a workflow (‘Omics to Reactive Transport—ORT) for utilizing metagenomic and environmental data to describe the effect of microbiological processes in macroscopic reactive transport models. This workflow utilizes and couples two open-source software packages: KBase (a software platform for systems biology) and PFLOTRAN (a reactive transport modeling code). We describe the architecture of ORT and demonstrate an implementation using metagenomic and geochemical data from a river system. Our demonstration uses microbiological drivers of nitrification and denitrification to predict nitrogen cycling patterns which agree with those provided with generalized stoichiometries. While our example uses data from a single measurement, our workflow can be applied to spatiotemporal metagenomic datasets to allow for iterative coupling between KBase and PFLOTRAN. Matter power spectra in modified gravity: a comparative study of approximations and N -body simulations

ABSTRACT Testing gravity and the concordance model of cosmology, $\Lambda$CDM, at large scales is a key goal of this decade’s largest galaxy surveys. Here we present a comparative study of dark matter power spectrum predictions from different numerical codes in the context of three popular theories of gravity that induce scale-independent modifications to the linear growth of structure: nDGP, Cubic Galileon, and K-mouflage. In particular, we compare the predictions from N-body simulations solving the full scalar field equation, two N-body codes with approximate time integration schemes, a parametrized modified N-body implementation, and the analytic halo model reaction approach. We find the modification to the $\Lambda$CDM spectrum is in 2 per cent agreement at $z\le 1$ and $k\le 1~h\,{\rm Mpc}^{-1}$ over all gravitational models and codes, in accordance with many previous studies, indicating these modelling approaches are robust enough to be used in forthcoming survey analyses under appropriate scale cuts. We further make public the new code implementations presented, specifically the halo model reaction K-mouflage implementation and the relativistic Cubic Galileon implementation.

Experimental study of transient liquid motion in orbiting spacecraft

A test program was conducted involving forty-five drops of liquid propellant in instrumented tanks. Biaxial, low-g accelerations were applied to the model propellant tanks during free-fall testing, and forces exerted during liquid reorientation were measured and recorded. High speed photographic records of the liquid reorientation were also made. The test data was used to verify a mechanical analog which portrays the liquid as a point mass moving on an ellipsoidal constraint surface. The mechanical analog was coded into two FORTRAN 4 digital computer programs. Results showed excellent correlation between test data and analytical predictions of reorientation forces and liquid center of mass motion, verifying the basic analytical approach.

A 'digital' technique for manual extraction of data from aerial photography

The interpretation procedure described uses a grid cell approach. In addition, a random point is located in each cell. The procedure required that the cell/point grid be established on a base map, and identical grids be made to precisely match the scale of the photographic frames. The grid is then positioned on the photography by visual alignment to obvious features. Several alignments on one frame are sometimes required to make a precise match of all points to be interpreted. This system inherently corrects for distortions in the photography. Interpretation is then done cell by cell. In order to meet the time constraints, first order interpretation should be maintained. The data is put onto coding forms, along with other appropriate data, if desired. This 'digital' manual interpretation technique has proven to be efficient, and time and cost effective, while meeting strict requirements for data format and accuracy.

Analysis of the Tanana River Basin using LANDSAT data

Digital image classification techniques were used to classify land cover/resource information in the Tanana River Basin of Alaska. Portions of four scenes of LANDSAT digital data were analyzed using computer systems at Ames Research Center in an unsupervised approach to derive cluster statistics. The spectral classes were identified using the IDIMS display and color infrared photography. Classification errors were corrected using stratification procedures. The classification scheme resulted in the following eleven categories; sedimented/shallow water, clear/deep water, coniferous forest, mixed forest, deciduous forest, shrub and grass, bog, alpine tundra, barrens, snow and ice, and cultural features. Color coded maps and acreage summaries of the major land cover categories were generated for selected USGS quadrangles (1:250,000) which lie within the drainage basin. The project was completed within six months.

Cosmic ray environment model for Earth orbit

A set of computer codes, which include the effects of the Earth's magnetic field, used to predict the cosmic ray environment (atomic numbers 1 through 28) for a spacecraft in a near-Earth orbit is described. A simple transport analysis is used to approximate the environment at the center of a spherical shield of arbitrary thickness. The final output is in a form (a Heinrich Curve) which has immediate applications for single event upset rate predictions. The codes will culate the time average environment for an arbitrary number (fractional or whole) of circular orbits. The computer codes were run for some selected orbits and the results, which can be useful for quick estimates of single event upset rates, are given. The codes were listed in the language HPL, which is appropriate or a Hewlett Packard 9825B desk top computer. Extensive documentation of the codes is available from COSMIC, except where explanations have been deferred to references where extensive documentation can be found. Some qualitative aspects of the effects of mass and magnetic shielding are also discussed.

Finite element analysis of notch behavior using a state variable constitutive equation

The state variable constitutive equation of Bodner and Partom was used to calculate the load-strain response of Inconel 718 at 649 C in the root of a notch. The constitutive equation was used with the Bodner-Partom evolution equation and with a second evolution equation that was derived from a potential function of the stress and state variable. Data used in determining constants for the constitutive models was from one-dimensional smooth bar tests. The response was calculated for a plane stress condition at the root of the notch with a finite element code using constant strain triangular elements. Results from both evolution equations compared favorably with the observed experimental response. The accuracy and efficiency of the finite element calculations also compared favorably to existing methods.

Thermal-structural analyses of Space Shuttle Main Engine (SSME) hot section components

Three dimensional nonlinear finite element heat transfer and structural analyses were performed for the first stage high pressure fuel turbopump (HPFTP) blade of the space shuttle main engine (SSME). Directionally solidified (DS) MAR-M 246 and single crystal (SC) PWA-1480 material properties were used for the analyses. Analytical conditions were based on a typical test stand engine cycle. Blade temperature and stress strain histories were calculated by using the MARC finite element computer code. The structural response of an SSME turbine blade was assessed and a greater understanding of blade damage mechanisms, convective cooling effects, and thermal mechanical effects was gained.

Aerodynamic analysis of three advanced configurations using the TranAir full-potential code

Computational results are presented for three advanced configurations: the F-16A with wing tip missiles and under wing fuel tanks, the Oblique Wing Research Aircraft, and an Advanced Turboprop research model. These results were generated by the latest version of the TranAir full potential code, which solves for transonic flow over complex configurations. TranAir embeds a surface paneled geometry definition in a uniform rectangular flow field grid, thus avoiding the use of surface conforming grids, and decoupling the grid generation process from the definition of the configuration. The new version of the code locally refines the uniform grid near the surface of the geometry, based on local panel size and/or user input. This method distributes the flow field grid points much more efficiently than the previous version of the code, which solved for a grid that was uniform everywhere in the flow field. TranAir results are presented for the three configurations and are compared with wind tunnel data.
