Genomic diversifications of five Gossypium allopolyploid species and their impact on cotton improvement

Abstract Polyploidy is an evolutionary innovation for many animals and all flowering plants, but its impact on selection and domestication remains elusive. Here we analyze genome evolution and diversification for all five allopolyploid cotton species, including economically important Upland and Pima cottons. Although these polyploid genomes are conserved in gene content and synteny, they have diversified by subgenomic transposon exchanges that equilibrate genome size, evolutionary rate heterogeneities and positive selection between homoeologs within and among lineages. These differential evolutionary trajectories are accompanied by gene-family diversification and homoeolog expression divergence among polyploid lineages. Selection and domestication drive parallel gene expression similarities in fibers of two cultivated cottons, involving coexpression networks and N 6 -methyladenosine RNA modifications. Furthermore, polyploidy induces recombination suppression, which correlates with altered epigenetic landscapes and can be overcome by wild introgression. These genomic insights will empower efforts to manipulate genetic recombination and modify epigenetic landscapes and target genes for crop improvement.

WormBase in 2022—data, processes, and tools for analyzing Caenorhabditis elegans

WormBase (www.wormbase.org) is the central repository for the genetics and genomics of the nematode Caenorhabditis elegans. We provide the research community with data and tools to facilitate the use of C. elegans and related nematodes as model organisms for studying human health, development, and many aspects of fundamental biology. Throughout our 22-year history, we have continued to evolve to reflect progress and innovation in the science and technologies involved in the study of C. elegans. We strive to incorporate new data types and richer data sets, and to provide integrated displays and services that avail the knowledge generated by the published nematode genetics literature. Here, we provide a broad overview of the current state of WormBase in terms of data type, curation workflows, analysis, and tools, including exciting new advances for analysis of single-cell data, text mining and visualization, and the new community collaboration forum. Concurrently, we continue the integration and harmonization of infrastructure, processes, and tools with the Alliance of Genome Resources, of which WormBase is a founding member.

Learning Global Proliferation Expertise Evolution Using AI-Driven Analytics and Public Information

Detecting and anticipating global proliferation expertise and capability evolution from unstructured, noisy, and incomplete public data streams is a highly desired, but extremely challenging task. Here, in this article, we present our pioneering data-driven approach to support the non-proliferation mission to detect and explain the evolution of proliferation expertise and capability development globally from terabytes of publicly available information (PAI), focusing on our knowledge extraction pipeline and descriptive analytics. We first discuss how we fuse nine open-source data streams, including multilingual data, to convert 4 TB of unstructured data to structured knowledge and encode dynamically evolving proliferation expertise representations—content and context graphs. For this, we rely on natural language processing (NLP) and deep learning (DL) models to perform information extraction, topic modeling, and distributed text representation (aka embedding) learning. We then present interactive, usable, and explainable descriptive analytics to refine domain knowledge and present it in a human-understandable form. Finally, we introduce future work avenues that will leverage our dynamic knowledge representations and descriptive analytics to enable predictive and prescriptive inferences to achieve real-time domain understanding and contextual reasoning about global proliferation expertise and capability evolution.

Deep Green: Structural and Functional Genomic Characterization of Conserved Unannotated Green Lineage Proteins

Our overall objective is to improve and increase functional and structural predictions for a growing number of plant proteins of unknown structure and function (the Deep Green proteins), and to make our predictive data useful and accessible to the larger research community. The project is divided into five major objectives which include 1) Assembly and curation of Deep Green candidate protein sets; 2) in silico structural and functional predictions and network analyses; 3) assembly and validation of reverse genetic resources in Chlamydomonas reinhardtii (Chlamydomonas); 4) high throughput functional genomics characterization and prioritization in Chlamydomonas; and 5) structural validation of selected candidates and functional validation in two important reference plant species, Arabidopsis thaliana (Arabidopsis) and Setaria viridis (Setaria).

Creation of an Acyltransferase Toolbox for Plant Biomass Engineering (Final Report)

The major goal of this project was to expand our understanding of acyl‐CoA ligases and BAHD acyltransferases and their utility in plant engineering. We combined bioinformatic analysis of genes and transcripts with functional fingerprinting of synthesized genes produced by JGI. Best candidates from this experimental pipeline were transferred into bioenergy plants to study their effects on lignin composition. We found combinations of ligase and transferase genes encoding enzymes with interesting catalytic specificities. Our work demonstrated the feasibility of use of acyl-CoA ligases and BAHD acyltransferases to alter the composition of plant cell walls without deleterious effects on the modified plant.

Metagenomes from Eastern Brazilian Amazonian floodplains in the wet and dry seasons

Brief sample description Sediment samples from 0 to 10 cm depth were collected in triplicate from two floodplains of the Eastern Brazilian Amazon, one located on the Amazonas River (FP2, 2°28'11.2"S 54°38'49.9"W) and the other at the intersection between the Amazonas and the Tapajós rivers (FP3, 2°22'44.8"S 54°44'21.1"W), in the wet and dry seasons (May and October 2016, respectively). Total DNA was extracted in duplicate from 0.25 g of sediment using PowerLyzer PowerSoil DNA Isolation Kit. The metagenomic libraries were constructed using NEBNext Ultra II DNA Library Prep Kit for Illumina and paired-end sequenced (2 x 150 bp) on an Illumina HiSeq 2500 platform. Detailed information about the study sites, sampling, sediment physicochemical properties, DNA extraction and quantification have been previously described by Gontijo et al. (2021). Sample IDs: M1, M2 and M3: FP2, wet season M4, M5 and M6: FP3, wet season M7, M8 and M9: FP2, dry season M10, M11 and M12: FP3, dry season

Make the Most Out of Genome Announcements with KBase

Genomics is a dynamic field driven by new technology, massive growth in data, and changes in how scientists share knowledge. This brings new challenges for researchers looking to maximize the impact of their science and ensure the longevity of their data. These changes are especially relevant for the practice of publishing genome announcements. Genome announcements are meant to share and promote newly sequenced organisms with the larger scientific community. A few decades ago, genome announcements were highly anticipated hallmarks of novel science. But, what was once a publishing coup is now an every day event. It is harder and harder to keep abreast of all the genomes that have been sequenced and promote your own new genomes to get the attention and recognition of your research community. Fortunately, KBase can help construct genomes from your sequencing data, generate reports for your announcement, and promote your data to your research community.

General Biology 2 Sugar Beet Lab - SU2025 - Final

This module uses the Department of Energy Systems Biology Knowledgebase (KBase) platform to explore topics such as genome assembly, metagenomics, and phylogenomics. Here students will use sequences from DNA that they collected to compare the metagenomes of microbial communities from the rhizosphere of plants grown in fertilized vs. unfertilized soils. Using these data students will evaluate the impact of fertilizer on these communities and how these microbial communities influence soil health and plant growth.

Providing Global Change Information for Decision-Making: Capturing and Presenting Provenance

Global change information demands access to data sources and well-documented provenance to provide evidence needed to build confidence in scientific conclusions and, in specific applications, to ensure the information's suitability for use in decision-making. A new generation of Web technology, the Semantic Web, provides tools for that purpose. The topic of global change covers changes in the global environment (including alterations in climate, land productivity, oceans or other water resources, atmospheric composition and or chemistry, and ecological systems) that may alter the capacity of the Earth to sustain life and support human systems. Data and findings associated with global change research are of great public, government, and academic concern and are used in policy and decision-making, which makes the provenance of global change information especially important. In addition, since different types of decisions benefit from different types of information, understanding how to capture and present the provenance of global change information is becoming more of an imperative in adaptive planning.
