Erratum to: Permanent draft genome of Thermithiobacillus tepidarius DSM 3134T, a moderately thermophilic, obligately chemolithoautotrophic member of the Acidithiobacillia

The errors and associated corrections described in this document concerning the original manuscript were accountable to the production department handling this manuscript, and thus are no fault of the authors of this paper. Additionally, the online manuscript has now been updated with these corrections accordingly. In the original publication of this article, the title was displayed incorrectly as "Permanent draft genome of Thermithiobaclillus tepidarius DSM 3134T, a moderately thermophilic, obligately chemolithoautotrophic member of the Acidithiobacillia". The genus name "Thermithiobacillus" was misspelt as "Thermithiobaclillus". This has now been corrected in the original article.

High-quality draft genome sequence of Rhizobium mesoamericanum strain STM6155, a Mimosa pudica microsymbiont from New Caledonia

Rhizobium mesoamericanum STM6155 (INSCD=ATYY01000000) is an aerobic, motile, Gram-negative, non-spore-forming rod that can exist as a soil saprophyte or as an effective nitrogen fixing microsymbiont of the legume Mimosa pudica L.. STM6155 was isolated in 2009 from a nodule of the trap host M. pudica grown in nickel-rich soil collected near Mont Dore, New Caledonia. R. mesoamericanum STM6155 was selected as part of the DOE Joint Genome Institute 2010 Genomic Encyclopedia for Bacteria and Archaea-Root Nodule Bacteria (GEBA-RNB) genome sequencing project. Here we describe the symbiotic properties of R. mesoamericanum STM6155, together with its genome sequence information and annotation. The 6,927,906bp high-quality draft genome is arranged into 147 scaffolds of 152 contigs containing 6855 protein-coding genes and 71 RNA-only encoding genes. Strain STM6155 forms an ANI clique (ID 2435) with the sequenced R. mesoamericanum strain STM3625, and the nodulation genes are highly conserved in these strains and the type strain of Rhizobium grahamii CCGE501 T . Within the STM6155 genome, we have identified a chr chromate efflux gene cluster of six genes arranged into two putative operons and we postulate that this cluster is important for the survival of STM6155 in ultramafic soils containing high concentrations of chromate.

High-quality permanent draft genome sequence of the Bradyrhizobium elkanii type strain USDA 76T, isolated from Glycine max (L.) Merr

Bradyrhizobium elkanii USDA 76 T (INSCD = ARAG00000000), the type strain for Bradyrhizobium elkanii, is an aerobic, motile, Gram-negative, non-spore-forming rod that was isolated from an effective nitrogen-fixing root nodule of Glycine max (L. Merr) grown in the USA. Because of its significance as a microsymbiont of this economically important legume, B. elkanii USDA 76 T was selected as part of the DOE Joint Genome Institute 2010 Genomic Encyclopedia for Bacteria and Archaea-Root Nodule Bacteria sequencing project. Here the symbiotic abilities of B. elkanii USDA 76 T are described, together with its genome sequence information and annotation. The 9,484,767 bp high-quality draft genome is arranged in 2 scaffolds of 25 contigs, containing 9060 protein-coding genes and 91 RNA-only encoding genes. The B. elkanii USDA 76 T genome contains a low GC content region with symbiotic nod and fix genes, indicating the presence of a symbiotic island integration. A comparison of five B. elkanii genomes that formed a clique revealed that 356 of the 9060 protein coding genes of USDA 76 T were unique, including 22 genes of an intact resident prophage. A conserved set of 7556 genes were also identified for this species, including genes encoding a general secretion pathway as well as type II, III, IV and VI secretion system proteins. The type III secretion system has previously been characterized as a host determinant for Rj and/or rj soybean cultivars. Here we show that the USDA 76 T genome contains genes encoding all the type III secretion system components, including a translocon complex protein NopX required for the introduction of effector proteins into host cells. While many bradyrhizobial strains are unable to nodulate the soybean cultivar Clark (rj1), USDA 76 T was able to elicit nodules on Clark (rj1), although in reduced numbers, when plants were grown in Leonard jars containing sand or vermiculite. In these conditions, we postulate that the presence of NopX allows USDA 76 T to introduce various effector molecules into this host to enable nodulation.

Draft genome sequences of Bradyrhizobium shewense sp. nov. ERR11 T and Bradyrhizobium yuanmingense CCBAU 10071 T

The type strain of the prospective Bradyrhizobium shewense sp. nov. ERR11 T , was isolated from a nodule of the leguminous tree Erythrina brucei native to Ethiopia. The type strain Bradyrhizobium yuanmingense CCBAU 10071 T , was isolated from the nodules of Lespedeza cuneata in Beijing, China. The genomes of ERR11 T and CCBAU 10071 T were sequenced by DOE–JGI and deposited at the DOE–JGI genome portal as well as at the European Nucleotide Archive. The genome of ERR11 T is 9,163,226 bp in length and has 102 scaffolds, containing 8548 protein–coding and 86 RNA genes. The CCBAU 10071 T genome is arranged in 108 scaffolds and consists of 8,201,522 bp long and 7776 protein–coding and 85 RNA genes. Both genomes contain symbiotic genes, which are homologous to the genes found in the complete genome sequence of Bradyrhizobium diazoefficiens USDA110 T . The genes encoding for nodulation and nitrogen fixation in ERR11 T showed high sequence similarity with homologous genes found in the draft genome of peanut–nodulating Bradyrhizobium arachidis LMG 26795 T . The nodulation genes nolYA-nodD2D1YABCSUIJ-nolO-nodZ of ERR11 T and CCBAU 10071 T are organized in a similar way to the homologous genes identified in the genomes of USDA110 T , Bradyrhizobium ottawaense USDA 4 and Bradyrhizobium liaoningense CCBAU 05525. The genomes harbor hupSLCFHK and hypBFDE genes that code the expression of hydrogenase, an enzyme that helps rhizobia to uptake hydrogen released by the N 2 -fixation process and genes encoding denitrification functions napEDABC and norCBQD for nitrate and nitric oxide reduction, respectively. The genome of ERR11 T also contains nosRZDFYLX genes encoding nitrous oxide reductase. Based on multilocus sequence analysis of housekeeping genes, the novel species, which contains eight strains formed a unique group close to the B. ottawaense branch. Genome Average Nucleotide Identity (ANI) calculated between the genome sequences of ERR11 T and closely related sequences revealed that strains belonging to B. ottawaense branch (USDA4 and CCBAU15615), were the closest strains to the strain ERR11 T with 95.2% ANI. Type strain ERR11 T showed the highest DDH predicted value with CCBAU15615 (58.5%), followed by USDA 4 (53.1%). Nevertheless, the ANI and DDH values obtained between ERR11 T and CCBAU 15615 or USDA 4 were below the cutoff values (ANI ≥ 96.5%; DDH ≥ 70%) for strains belonging to the same species, suggesting that ERR11 T is a new species. Therefore, based on the phylogenetic analysis, ANI and DDH values, we formally propose the creation of B. shewense sp. nov. with strain ERR11 T (HAMBI 3532 T =LMG 30162 T ) as the type strain.

Draft genome sequence of Actinotignum schaalii DSM 15541 T : Genetic insights into the lifestyle, cell fitness and virulence

The permanent draft genome sequence of Actinotignum schaalii DSM 15541 T is presented. The annotated genome includes 2,130,987 bp, with 1777 protein-coding and 58 rRNA-coding genes. Genome sequence analysis revealed absence of genes encoding for: components of the PTS systems, enzymes of the TCA cycle, glyoxylate shunt and gluconeogensis. Genomic data revealed that A. schaalii is able to oxidize carbohydrates via glycolysis, the nonoxidative pentose phosphate and the Entner-Doudoroff pathways. Besides, the genome harbors genes encoding for enzymes involved in the conversion of pyruvate to lactate, acetate and ethanol, which are found to be the end products of carbohydrate fermentation. The genome contained the gene encoding Type I fatty acid synthase required for de novo FAS biosynthesis. The plsY and plsX genes encoding the acyltransferases necessary for phosphatidic acid biosynthesis were absent from the genome. The genome harbors genes encoding enzymes responsible for isoprene biosynthesis via the mevalonate (MVA) pathway. Genes encoding enzymes that confer resistance to reactive oxygen species (ROS) were identified. In addition, A. schaalii harbors genes that protect the genome against viral infections. These include restriction-modification (RM) systems, type II toxin-antitoxin (TA), CRISPR-Cas and abortive infection system. A. schaalii genome also encodes several virulence factors that contribute to adhesion and internalization of this pathogen such as the tad genes encoding proteins required for pili assembly, the nanI gene encoding exo-alpha-sialidase, genes encoding heat shock proteins and genes encoding type VII secretion system. These features are consistent with anaerobic and pathogenic lifestyles. Finally, resistance to ciprofloxacin occurs by mutation in chromosomal genes that encode the subunits of DNA-gyrase (GyrA) and topisomerase IV (ParC) enzymes, while resistant to metronidazole was due to the frxA gene, which encodes NADPH-flavin oxidoreductase.

Draft genome of multiple resistance donor plant Sinapis alba: An insight into SSRs, annotations and phylogenetics

Sinapis alba is a wild member of the Brassicaceae family reported to possess genetic resistance against major biotic and abiotic stresses of oilseed brassicas. However, the resistance nature of S. alba was not exploited generously due to the unavailability of usable genome sequences in public databases. Therefore, the present study was conducted to assemble the first draft genome from raw whole genome shotgun sequences with annotation and develop simple sequence repeat markers for molecular genetics and marker-assisted breeding. Results The raw genome sequences had 96x coverage on the Illumina platform with 170 Gbp data. The developed assembly by SOAPdenovo2 has ~459 Mbp genome size covered in 403,423 contigs with an average size of 1138.04 bp. The assembly was BLASTX with Arabidopsis thaliana which showed 32.9% positive hits between both plants. The top hit species distribution analysis showed the highest similarity with A. thaliana. A total of 809,597 GO level annotations were recorded after BLASTX results, and 34,012 sequences were annotated with different enzyme codes grouped under seven classes. The gene prediction tool AUGUSTUS identified 113,107 probable genes with an average size of 684 bp. The biochemical pathway annotation assigned 16,119 potential genes to 152 KEGG maps and 1751 enzyme codes. The development of potential SSRs from the de-novo assembly yielded 70731 unique primer pairs. Out of 159 randomly selected SSR markers for validation, 149 successfully amplified in S. alba. However, 10 SSR markers did not amplify during the validation experiment. Conclusion The annotated genome assembly with a large number of SSRs was developed in the present study. To the best of our knowledge, this is the first report of S. alba genome assembly development, annotation, and SSRs mining to date. The data presented here will be a very important resource for future crop improvement programs, especially for resistant breeding.

Research and Development of Natural Draft Ultra-Low Emissions Burners for Gas Appliances

Combustion systems used in residential and commercial cooking appliances must be robust and easy to use while meeting air quality standards. Current air quality standards for cooking appliances are far greater than other stationary combustion equipment. By developing an advanced low emission combustion system for cooking appliances, the air quality impacts from these devices can be reduced. This project adapted the Lawrence Berkeley National Laboratory (LBNL) Ring-Stabilizer Burner combustion technology for residential and commercial natural gas fired cooking appliances (such as ovens, ranges, and cooktops). LBNL originally developed the Ring-Stabilizer Burner for a NASA funded microgravity experiment. This natural draft combustion technology reduces NOx emissions significantly below current SCAQMD emissions standards without post combustion treatment. Additionally, the Ring-Stabilizer Burner technology does not require the assistance of a blower to achieve an ultra-low emission lean premix flame. The research team evaluated the Ring-Stabilizer Burner and fabricated the most promising designs based on their emissions and turndown.

Updated Draft ASME Boiler and Pressure Vessel Code Case for Use of Alloy 617 for Construction of Nuclear Components for Section III Division 5

Early in the United States’ very high temperature reactor program, several candidate nickel alloys were considered for use in construction of the intermediate heat exchanger. Based primarily on technical maturity, a downselection was made to focus on Alloy 617. After this downselection, the primary goal of the research and development program was to develop sufficient information on the high temperature properties of the material to qualify it for construction of high temperature nuclear components in the American Society of Mechanical Engineers (ASME) Boiler and Pressure Vessel (BPV) Code. Alloy 617 is a solid solution strengthened material with nominal Ni Cr Co Mo composition, originally developed for aerospace applications such as burner can liners for turbine engines by Huntington Alloys. (Huntington Alloys is now Special Metals Division of Precision Castparts, Inc.) The ASME BPV Code allows use of Alloy 617 for construction of non nuclear pressure vessels, and Alloy 617 is used in fossil fired power plants. Section III, Division 1, Subsection NB of the ASME BPV Code was developed for construction of nuclear components in light water reactors and allows use of ferritic materials up to 700°F and austenitic alloys up to 800°F. Subsection NH of Section III Division 1 was written to allow higher temperature construction with a primary focus on sodium cooled reactors. Recently, a new Division 5 of Section III was published specifically for high temperature reactors (regardless of the primary working fluid) and incorporates both Subsections NB and NH. There are only five alloys currently allowed for use in high temperature nuclear components: 2.25Cr 1 Mo and V modified 9Cr 1Mo steels, Types 304 and 316 stainless steels, and the high nickel austenitic Alloy 800H. This very sparse set of allowed materials is in contrast with the collection of more than 150 materials that are allowed for use in non nuclear pressure vessel construction. A draft Code Case to add Alloy 617 to the list of qualified alloys for use in high temperature nuclear design was submitted to ASME in the early 1990s, but it was withdrawn prior to formal Code action.

Multidisciplinary Design of an Innovative Natural Draft, Forced Diffusion Cookstove for Woody and Herbaceous Biomass Fuels in East Africa

The goal of the project was to develop a commercially viable, natural draft cookstove that exceeds ISO tier 4 criteria while meeting the needs of rural and urban cooks in East Africa. The cookstove should be market ready that meets the manufacturing cost and usability expectations of the final users, including durability, safety, comfort, aspirational value and compatibility with local fuels, foods, and customs. The cleaner burning cookstove product was designed to replace open fires and inefficient stoves so that it can enhance indoor air quality, personal health, livelihoods, and the environment. The stove was developed using integrated and multidisciplinary design approach that included field based user research and focus groups, empirically verified computational fluid dynamics and heat transfer modeling, lab and field based emission and efficiency measurements, design for manufacturability, as well as in-home user product evaluations.

Draft ASME Section III Division 5 Code Cases to extend EPP strain limits and creep-fatigue design methods to Grade 91

This report describes the drafting of Code Cases extending the ASME Boiler and Pressure Vessel Code Section III, Division 5, Subsection HB, Subpart B design by elastic perfect-plastic (EPP) analysis methods to Grade 91 steel. The primary technical challenge is that Grade 91 steel is a cyclic softening material and so modifications to the current ASME design approach for austenitic stainless steel were required to produce conservative designs. Previous work established the technical basis required to support these modifications. This report provides the full package for balloting by ASME – both revised Code Case language and associated background documentation for two nuclear code cases: N-861 covering ratcheting strain limits and N-862 covering creep-fatigue damage. The completion of this work and successful balloting at ASME, currently underway, allows designers to apply the efficient EPP methods to Grade 91 high temperature structural components.

Draft Rules for Alloy 617 Creep-Fatigue Design Using an EPP+SMT Approach

The report describes an improved new creep-fatigue design method for structural components in high temperature nuclear service. The new method uses an integrated elastic-perfectly plastic (EPP) analysis and Simplified Model Test (SMT) approach that greatly simplifies the design process by avoiding the separate evaluation of creep and fatigue damages and eliminating the requirement of stress classification. The report includes draft design rules, presented in a format compatible with an ASME nuclear Code Case, as well as a commentary on the rules and the validation of the rules using pressurized SMT (p-SMT) test data. Areas of potential improvement have been identified for further evaluation. The report also develops EPP+SMT design charts for Alloy 617 at temperatures between 800°C and 950°C by extrapolating high strain range, short hold test data to low strain range and long hold times, typical for structural components in high temperature nuclear service. The design charts are currently limited to 10,000 cycles to avoid excessive extrapolation outside the test database. More robust alternate extrapolation procedures will be considered in future work. The report includes several verification problems comparing the new EPP+SMT design method with current ASME creep-fatigue design methods. The comparison demonstrates that the EPP+SMT method significantly reduces the over-conservatism in current methods. Finally, the report includes a fully-documented sample problem with multiple load cases detailing the application of proposed EPP+SMT design rules.
