Scalable, ab initio protocol for quantum simulating SU($N$)×U(1) Lattice Gauge Theories

We propose a protocol for the scalable quantum simulation of SU(N)×U(1) lattice gauge theories with alkaline-earth like atoms in optical lattices in both one- and two-dimensional systems. The protocol exploits the combination of naturally occurring SU(N) pseudo-spin symmetry and strong inter-orbital interactions that is unique to such atomic species. A detailed ab initio study of the microscopic dynamics shows how gauge invariance emerges in an accessible parameter regime, and allows us to identify the main challenges in the simulation of such theories. We provide quantitative results about the requirements in terms of experimental stability in relation to observing gauge invariant dynamics, a key element for a deeper analysis on the functioning of such class of theories in both quantum simulators and computers.

A Coupled Mathematical Model of the Intracellular Replication of Dengue Virus and the Host Cell Immune Response to Infection

Dengue virus (DV) is a positive-strand RNA virus of the Flavivirus genus. It is one of the most prevalent mosquito-borne viruses, infecting globally 390 million individuals per year. The clinical spectrum of DV infection ranges from an asymptomatic course to severe complications such as dengue hemorrhagic fever (DHF) and dengue shock syndrome (DSS), the latter because of severe plasma leakage. Given that the outcome of infection is likely determined by the kinetics of viral replication and the antiviral host cell immune response (HIR) it is of importance to understand the interaction between these two parameters. In this study, we use mathematical modeling to characterize and understand the complex interplay between intracellular DV replication and the host cells' defense mechanisms. We first measured viral RNA, viral protein, and virus particle production in Huh7 cells, which exhibit a notoriously weak intrinsic antiviral response. Based on these measurements, we developed a detailed intracellular DV replication model. We then measured replication in IFN competent A549 cells and used this data to couple the replication model with a model describing IFN activation and production of IFN stimulated genes (ISGs), as well as their interplay with DV replication. By comparing the cell line specific DV replication, we found that host factors involved in replication complex formation and virus particle production are crucial for replication efficiency. Regarding possible modes of action of the HIR, our model fits suggest that the HIR mainly affects DV RNA translation initiation, cytosolic DV RNA degradation, and naïve cell infection. We further analyzed the potential of direct acting antiviral drugs targeting different processes of the DV lifecycle in silico and found that targeting RNA synthesis and virus assembly and release are the most promising anti-DV drug targets.

Understanding Solid Electrolyte Interphase Nucleation and Growth on Lithium Metal Surfaces

Experiments and theory are needed to decode the exact structure and distribution of components of a passivation layer formed at the anode surface of Li metal batteries, known as the Solid Electrolyte Interphase (SEI). Due to the inherent dynamic behavior as well as the lithium reactivity, the SEI structure and its growth mechanisms are still unclear. This study uses molecular simulation and computational chemistry tools to investigate the initial nucleation and growth dynamics of LiOH and Li2O that provide us with thermodynamics and structural information about the nucleating clusters of each species. Following the most favorable pathways for the addition of each of the components to a given nascent SEI cluster reveals their preferential nucleation mechanisms and illustrates different degrees of crystallinity and electron density distribution that are useful to understand ionic transport through SEI blocks.

The Molecular Structures of Liquid and Glassy Nifedipine and Felodipine and Their Incorporation into PVP

Background: Amorphous drug formulations are commonly used to improve the solubility and bioavailability of poorly soluble molecular pharmaceuticals, yet less is known about their molecular conformations and local bonding interactions than their crystalline phases. Methods: High-energy X-ray diffraction structure factor measurements have been made on liquid and glassy nifedipine (NIF), felodipine (FEL), NIF 1:3 polyvinylpyrrolidone (PVP), and FEL 1:3 PVP wt.% mixtures. The corresponding X-ray pair distribution functions have been interpreted using empirical potential structure refinement using different models and density functional theory conformer calculations. Results: In both NIF and FEL, the NH···O inter-molecular hydrogen bonds between the pyridyl nitrogen and ester carbonyls are found to be considerably weaker than those observed in the crystalline polymorphs. For nifedipine, it is proposed that either inter-molecular NH…ON nitro bonds are present and/or a fraction (<20%) of conformational changes, with the aryl ring flipped, occur in the liquid state. For felodipine, the models indicate significant disorder associated with the methyl and ethyl side chains in the liquid state, with the main peak intensity at 3.0 Å arising from intra-molecular Cl-Cl atom pairs. When nifedipine molecules are incorporated into PVP, our models show they possess stronger NH···O bonds to the PVP polymer than felodipine molecules, which have stronger affinity for bonding to the polymer than to other felodipine molecules. Conclusions: The amorphous forms of both NIF and FEL show much weaker hydrogen bonding than found in their crystalline phases. Liquid NIF also exhibits configurations which are not observed in the crystal phases.

The Distribution and Evolution of Quasar Proximity Zone Sizes

In this paper, we study the sizes of quasar proximity zones with synthetic quasar absorption spectra obtained by postprocessing a Cosmic Reionization On Computers (CROC) simulation. CROC simulations have both relatively large box sizes and high spatial resolution, allowing us to resolve Lyman limit systems (LLSs), which are crucial for modeling the quasar absorption spectra. We find that before reionization, most quasar proximity zone sizes grow steadily for ~10 Myr, while after reionization, they grow rapidly but only for ~0.1 Myr. We also find a slow growth of R obs with decreasing turn-on redshift. In addition, we find that ~1%–2% of old quasars (30 Myr old) display extremely small proximity zone sizes (<1 proper Mpc), the vast majority of which are due to the occurrence of a damped Lyα absorber (DLA) or an LLS along the line of sight. These DLAs and LLSs are contaminated with metal, which offers a way to distinguish them from the normal proximity zones of young quasars.

Cosmic Reionization on Computers: Baryonic Effects on Halo Concentrations during the Epoch of Reionization

Baryons both increase halo concentration through adiabatic contraction and expel mass through feedback processes. However, it is not well understood how the radiation fields prevalent during the epoch of reionization affect the evolution of concentration in dark matter halos. We investigate how baryonic physics during the epoch of reionization modify the structure of dark matter halos in the Cosmic Reionization On Computers (CROC) simulations. We use two different measures of halo concentration to quantify the effects. We compare concentrations of halos matched between full-physics simulations and dark-matter-only simulations with identical initial conditions between 5 ≤ z ≤ 9. Baryons in full-physics simulations do pull matter toward the center, increasing the maximum circular velocity compared to dark-matter-only simulations. However, their overall effects are much less than if all the baryons were simply centrally concentrated indicating that heating processes efficiently counteract cooling effects. Finally, we show that the baryonic effects on halo concentrations at z ≈ 5 are relatively insensitive to environmental variations of reionization history. These results are pertinent to models of galaxy–halo connection during the epoch of reionization.

Symphony: Cosmological Zoom-in Simulation Suites over Four Decades of Host Halo Mass

Abstract We present Symphony, a compilation of 262 cosmological, cold-dark-matter-only zoom-in simulations spanning four decades of host halo mass, from 10 11 –10 15 M ⊙ . This compilation includes three existing simulation suites at the cluster and Milky Way–mass scales, and two new suites: 39 Large Magellanic Cloud-mass (10 11 M ⊙ ) and 49 strong-lens-analog (10 13 M ⊙ ) group-mass hosts. Across the entire host halo mass range, the highest-resolution regions in these simulations are resolved with a dark matter particle mass of ≈3 × 10 −7 times the host virial mass and a Plummer-equivalent gravitational softening length of ≈9 × 10 −4 times the host virial radius, on average. We measure correlations between subhalo abundance and host concentration, formation time, and maximum subhalo mass, all of which peak at the Milky Way host halo mass scale. Subhalo abundances are ≈50% higher in clusters than in lower-mass hosts at fixed sub-to-host halo mass ratios. Subhalo radial distributions are approximately self-similar as a function of host mass and are less concentrated than hosts’ underlying dark matter distributions. We compare our results to the semianalytic model Galacticus , which predicts subhalo mass functions with a higher normalization at the low-mass end and radial distributions that are slightly more concentrated than Symphony. We use UniverseMachine to model halo and subhalo star formation histories in Symphony, and we demonstrate that these predictions resolve the formation histories of the halos that host nearly all currently observable satellite galaxies in the universe. To promote open use of Symphony, data products are publicly available at http://web.stanford.edu/group/gfc/symphony .

Electromagnetic Fireworks: Fast Radio Bursts from Rapid Reconnection in the Compressed Magnetar Wind

One scenario for the generation of fast radio bursts (FRBs) is magnetic reconnection in a current sheet of the magnetar wind. Compressed by a strong magnetic pulse induced by a magnetar flare, the current sheet fragments into a self-similar chain of magnetic islands. Time-dependent plasma currents at their interfaces produce coherent radiation during their hierarchical coalescence. We investigate this scenario using 2D radiative relativistic particle-in-cell simulations to compute the efficiency of the coherent emission and to obtain frequency scalings. Consistent with expectations, a fraction of the reconnected magnetic field energy, f ~ 0.002, is converted to packets of high-frequency fast magnetosonic waves, which can escape from the magnetar wind as radio emission. In agreement with analytical estimates, we find that magnetic pulses of 10 47 erg s –1 can trigger relatively narrowband GHz emission with luminosities of approximately 10 42 erg s –1 , sufficient to explain bright extragalactic FRBs. The mechanism provides a natural explanation for a downward frequency drift of burst signals, as well as the ~100 ns substructure recently detected in FRB 20200120E.

Projecting the number of new HIV infections to formulate the "Getting to Zero" strategy in Illinois, USA

Objectives: Getting to Zero (GTZ) initiatives focus on expanding use of antiretroviral treatment (ART) and pre-exposure prophylaxis (PrEP) to eliminate new HIV infections. Computational models help inform policies for implementation of ART and PrEP continuums. Such models, however, vary in their design, and may yield inconsistent predictions. Using multiple approaches can help assess the consistency in results obtained from varied modeling frameworks, and can inform optimal implementation strategies. Methods: A study using three different modeling approaches is conducted. Two approaches use statistical time series analysis techniques that incorporate temporal HIV incidence data. A third approach uses stochastic stimulation, conducted using an agent-based network model (ABNM). All three approaches are used to project HIV incidence among a key population, young Black MSM (YBMSM), over the course of the GTZ implementation period (2016-2030). Results: All three approaches suggest that simultaneously increasing PrEP and ART uptake is likely to be more effective than increasing only one, but increasing ART and PrEP by 20% points may not eliminate new HIV infections among YBMSM. The results further suggest that a 20% increase in ART is likely to be more effective than a 20% increase in PrEP. All three methods consistently project that increasing ART and PrEP by 30% simultaneously can help reach GTZ goals. Conclusions: Increasing PrEP and ART uptake by about 30% might be necessary to accomplish GTZ goals. Such scale-up may require addressing psychosocial and structural barriers to engagement in HIV and PrEP care continuums. ABNMs and other flexible modeling approaches can be extended to examine specific interventions that address these barriers and may provide important data to guide the successful intervention implementation.

Real Fuel Modeling for Gasoline Compression Ignition Engine

Increasing regulatory demand for efficiency has led to development of novel combustion modes such as HCCI, GCI and RCCI for gasoline light duty engines. In order to realize HCCI as a compression ignition combustion mode system, in-cylinder compression temperatures must be elevated to reach the autoignition point of the premixed fuel/air mixture. This should be co-optimized with appropriate fuel formulations that can autoignite at such temperatures. CFD combustion modeling is used to model the auto ignition of gasoline fuel under compression ignition conditions. Using the fully detailed fuel mechanism consisting of thousands of components in the CFD simulations is computationally expensive. To overcome this challenge, the real fuel is represented by few major components of create a surrogate fuel mechanism. In this study, 9 variations of gasoline fuel sets were chosen as candidates to run in HCCI combustion mode. A study detailing the development of the gasoline real fuel model was performed and various surrogates for gasoline fuel were investigated. The gasoline real fuel model will be used in subsequent CFD modelling activities for the development of an advanced mixed mode combustion system as part of the Department of Energy funded project DE-EE0008478.

Statistical Mechanics on Lattices (smol) v0.0.1

smol is a Python implementation of the Cluster Expansion Method and extensions of this methodology; which is used to fit applied lattice models from first principle calculations for subsequent use in Monte Carlo simulations for computing thermodynamic and statistical properties of atomic configuration. smol has a several notable advantages over other similar software packages. The first being its Python implementation which makes it easy to use even for users with little software and coding skills. Despite being implemented in Python, essential Monte Carlo routines are implemented in Cython such that performance is not compromised and is competitive even to similar software implemented in C/C++. Furthermore, the package has specific functionality for handling complex ionic materials (such as cathodes and electrolytes) that is not readily available in other packages. Lastly, the software has a flexible and modular design with the intention of making it fast and efficient to develop and extend the methodology.

High Performance Computing Application I/O Traces

The dataset comprises trace files from high performance computing (HPC) simulations. The trace files contain records of every I/O operation executed by a simulation application run, including I/O operations from HDF5, MPI-IO, and POSIX and all of the parameters supplied to those operations, e.g. file name, offset, and flags. The traces are generated by executing a simulation application that is linked with the Recorder tracing tool (https://github.com/uiuc-hpc/Recorder). The Recorder trace tool intercepts the I/O calls made by the application, records the I/O trace record, and then calls the intended I/O call so that the operation executes.

Enhanced Dynamic Equivalent Identification Method of Large-Scale Power Systems Using Multiple Event

The increasing complexity of the interconnected power system makes high-fidelity dynamic simulation models computationally more intensive. To improve computation efficiency, model reduction techniques have been investigated to only preserve the dynamics in a limited area of interest (study area), while deriving equivalent representation for the external area. For this purpose, a measurement-based reduction approach using system identification techniques has been previously proposed. In that case, external areas are represented by dynamic equivalent loads using transfer function estimation. In this paper, in order to enhance the accuracy of the reduced model in preserving dynamics of the study area, multiple “grid” events of different types and at different locations are considered for identifying the parameters of the equivalent loads. Case studies are carried out in the NPCC 140-bus system. Comparison are made between multiple events training and single event training, highlighting the advantages of the proposed method in providing a better representation of the grid dynamics under different operating conditions.

COVID-19 Joint Pandemic Modeling and Analysis Platform

The non-pharmaceutical intervention to reduce the impact and spread of COVID-19 requires the development of policies and guidance through a collaborative effort among government, academia, medicine, and citizens. To operationalize this effort, we have developed an all-encompassing situational awareness platform that can process multi-modal and multi-source data allowing informed decision making. Besides, showing the current spread of infection, the platform also captures the impact of human dynamics on the infection spread, location, and availability of critical infrastructure, prediction, and high-performance computing driven simulation. The platform is extensible, allowing third-party integration and services to consume the curated data and analytics in near real-time. We believe the platform will augment critical decision making for reducing the impact and spread of the pandemic.
