Persistent trade-offs balance competition and colonization across centuries

When a microbe colonizes a host, it must both establish infection and outcompete other organisms. Short-term experiments show that gains in competitive ability can reduce colonization, creating trade-offs, but whether microbes resolve these conflicts over long evolutionary timescales is unknown. We show that a trade-off between competitive killing and host colonization has been stably maintained for centuries in natural Pseudomonas populations infecting Arabidopsis thaliana. Tailocins—phage-derived weapons—provide strong competitive advantages, yet their production reduces colonization success, explaining why the most broadly lethal variants remain rare. Genomic surveys and historical genomes spanning two centuries reveal that the polymorphisms underlying this trade-off have persisted across 10⁵-10⁶ generations. Understanding such long-lived constraints can inform antimicrobial strategies that exploit evolutionary trade-offs.

Complete genomes of Asgard archaea reveal diverse integrated and mobile genetic elements

Asgard archaea are of great interest as the progenitors of Eukaryotes, but little is known about the mobile genetic elements (MGEs) that may shape their ongoing evolution. Here, we describe MGEs that replicate in Atabeyarchaeia, a wetland Asgard archaea lineage represented by two complete genomes. We used soil depth–resolved population metagenomic data sets to track 18 MGEs for which genome structures were defined and precise chromosome integration sites could be identified for confident host linkage. Additionally, we identified a complete 20.67 kbp circular plasmid and two family-level groups of viruses linked to Atabeyarchaeia, via CRISPR spacer targeting. Closely related 40 kbp viruses possess a hypervariable genomic region encoding combinations of specific genes for small cysteine-rich proteins structurally similar to restriction-homing endonucleases. One 10.9 kbp integrative conjugative element (ICE) integrates genomically into theAtabeyarchaeum deiterrae-1chromosome and has a 2.5 kbp circularizable element integrated within it. The 10.9 kbp ICE encodes an expressed Type IIG restriction-modification system with a sequence specificity matching an active methylation motif identified by Pacific Biosciences (PacBio) high-accuracy long-read (HiFi) metagenomic sequencing. Restriction-modification of Atabeyarchaeia differs from that of another coexisting Asgard archaea, Freyarchaeia, which has few identified MGEs but possesses diverse defense mechanisms, including DISARM and Hachiman, not found in Atabeyarchaeia. Overall, defense systems and methylation mechanisms of Asgard archaea likely modulate their interactions with MGEs, and integration/excision and copy number variation of MGEs in turn enable host genetic versatility.

Observation of the decays 𝐵 + → Σ 𝑐 ⁢(2455) ++ $\bar{Ξ}^-_c$ and 𝐵 0 → Σ 𝑐 ⁢(2455) 0⁢ $\bar{Ξ}^0_𝑐$

We report the first observation of the two-body baryonic decays 𝐵 + → Σ 𝑐 ⁢(2455) ++ $\bar{Ξ}^-_c$ and 𝐵 0 → Σ 𝑐 ⁢(2455) 0⁢ $\bar{Ξ}^0_𝑐$ with significances of 7.3⁢𝜎 and 6.2⁢𝜎, respectively, including statistical and systematic uncertainties. The branching fractions are measured to be ℬ⁡(𝐵 + → Σ 𝑐 ⁢(2455) ++ $\bar{Ξ}^-_c$) = (5.74 ± 1.11 ± 0.4⁢2$^{+2.47}_{−1.53}$) ×10 −4 and ℬ⁡(𝐵 0 → Σ 𝑐 ⁢(2455) 0⁢ $\bar{Ξ}^0_𝑐$) = (4.83 ± 1.12 ± 0.3⁢7$^{+0.72}_{−0.60}$) ×10 −4 . The first and second uncertainties are statistical and systematic, respectively, while the third ones arise from the absolute branching fractions of $\bar{Ξ}^-_c$ or $\bar{Ξ}^0_𝑐$ decays. The data samples used for this analysis have integrated luminosities of 711 fb −1 and 365 fb −1 , and were collected at the ϒ⁡(4⁢𝑆) resonance by the Belle and Belle II detectors operating at the KEKB and SuperKEKB asymmetric-energy 𝑒 + ⁢𝑒 − colliders, respectively.

Search for a Dark Higgs Boson Produced in Association with Inelastic Dark Matter at the Belle II Experiment

Inelastic dark matter models that have two dark matter particles and a massive dark photon can reproduce the observed relic dark matter density without violating cosmological limits. The mass splitting between the two dark matter particles 𝜒 1 and 𝜒 2 , with 𝑚⁡(𝜒 2 ) >𝑚⁡(𝜒 1 ), is induced by a dark Higgs field and a corresponding dark Higgs boson ℎ′. We present a search for dark matter in events with two vertices, at least one of which must be displaced from the interaction region, and missing energy. Using a 365 fb −1 data sample collected at Belle II, which operates at the SuperKEKB 𝑒 + ⁢𝑒 − collider, we observe no evidence for a signal. We set upper limits on the product of the production cross section 𝜎⁡(𝑒 + ⁢𝑒 − → ℎ′⁡𝜒 1 ⁢𝜒 2 ), and the product of branching fractions ℬ⁡(𝜒 2 → 𝜒 1⁢ 𝑒 + ⁢𝑒 − ) ×ℬ⁡(ℎ′ → 𝑥 + ⁢𝑥 − ), where 𝑥 + ⁢𝑥 − indicates 𝜇 + ⁢𝜇 − , 𝜋 + ⁢𝜋 − , or 𝐾 + ⁢𝐾 − , as functions of ℎ′ mass and lifetime at the level of 10 −1 fb. We set model-dependent upper limits on the dark Higgs mixing angle at the level of 10 −5 and on the dark photon kinetic mixing parameter at the level of 10 −3 . This is the first search for dark Higgs bosons in association with inelastic dark matter.

Measurement of the 𝐶⁢𝑃 asymmetry in 𝐷 + → 𝜋 + ⁢𝜋 0 decays at Belle II

We measure the 𝐶⁢𝑃 asymmetry in 𝐷 + → 𝜋 + ⁢𝜋 0 decays reconstructed in 𝑒 + ⁢𝑒 − collisions at the Belle II experiment using a dataset corresponding to an integrated luminosity of 428 fb −1 . A control sample of 𝐷 + → 𝜋 + ⁢𝐾$^0_𝑆$ decays is used to correct for detection and production asymmetries. The result 𝐴 𝐶⁢𝑃 ⁡(𝐷 + → 𝜋 + ⁢𝜋 0 ) = (−1.8 ± 0.9 ± 0.1)%, where the first uncertainty is statistical and the second systematic, is the most precise determination to date. It agrees with the prediction of 𝐶⁢𝑃 symmetry from the standard model and with results of previous measurements.

Measurement of the branching fraction of Λ + 𝑐 →𝑝⁢𝐾 0 𝑆⁢ 𝜋 0 at Belle

We report a precise measurement of the ratio of branching fractions ℬ⁡(Λ$^+_𝑐$ → 𝑝⁢𝐾$^0_𝑆$⁢𝜋 0 )/ℬ⁡(Λ$^+_𝑐$ → 𝑝⁢𝐾 − ⁢𝜋 + ) using 980 fb −1 of 𝑒 + ⁢𝑒 − data from the Belle experiment. We obtain a value of ℬ⁡(Λ$^+_𝑐$ → 𝑝⁢𝐾$^0_𝑆$⁢𝜋 0 )/ℬ⁡(Λ$^+_𝑐$ → 𝑝⁢𝐾 − ⁢𝜋 + ) =0.339 ±0.002 ±0.009, where the first and second uncertainties are statistical and systematic, respectively. This Belle result is consistent with the previous measurement from the CLEO experiment but has a fivefold improvement in precision. By combining our result with the world average ℬ⁡(Λ$^+_𝑐$ → 𝑝⁢𝐾 − ⁢𝜋 + ), we obtain the absolute branching fraction ℬ⁡(Λ$^+_𝑐$ → 𝑝⁢𝐾$^0_𝑆$⁢𝜋 0 ) =(2.12 ± 0.01 ±0.05 ±0.10)%, where the uncertainties are statistical, systematic, and the uncertainty in the absolute branching fraction scale ℬ⁡(Λ$^+_𝑐$ → 𝑝⁢𝐾 − ⁢𝜋 + ), respectively. This measurement can shed light on hadronic decay mechanisms in charmed baryon decays.

Model-independent measurement of 𝐷 0 −$\overline{D}$ 0 mixing parameters in 𝐷 0 → 𝐾$^{0}_{𝑆}$⁢𝜋 + ⁢𝜋 − decays at Belle and Belle II

We perform a model-independent measurement of the 𝐷 0 −$\overline{D}$ 0 mixing parameters using samples of 𝑒 + ⁢𝑒 − -collision data collected by the Belle and Belle II experiments that have integrated luminosities of 951 fb −1 and 408 fb −1 , respectively. Approximately 2.05 × 10 6 neutral 𝐷 mesons are reconstructed in the 𝐷 0 → 𝐾$^{0}_{S}$⁢𝜋 + ⁢𝜋 − channel, with the neutral 𝐷 flavor tagged by the charge of the pion in the 𝐷* + → 𝐷 0⁢ 𝜋 + decay. Assuming charge-parity symmetry, the mixing parameters are measured to be 𝑥 = (4.0 ±1.7 ±0.4) × 10 −3 and 𝑦 = (2.9 ±1.4 ±0.3) × 10 −3 , where the first uncertainties are statistical and the second systematic. The results are consistent with previous determinations.

Measurement of the time-integrated 𝐶⁢𝑃 asymmetry in 𝐷 0 → 𝐾$^{0}_{S}$𝐾$^{0}_{S}$ decays using opposite-side flavor tagging at Belle and Belle II

We measure the time-integrated 𝐶⁢𝑃 asymmetry in 𝐷 0 → 𝐾$^{0}_{S}$𝐾$^{0}_{S}$ decays reconstructed in 𝑒 + ⁢𝑒 − → $c\bar{c}$ events collected by the Belle and Belle II experiments. The corresponding data samples have integrated luminosities of 980 and 428 fb −1 , respectively. To infer the flavor of the 𝐷 0 meson, we exploit the correlation between the flavor of the reconstructed decay and the electric charges of particles reconstructed in the rest of the 𝑒 + ⁢𝑒 − → $c\bar{c}$ event. This results in a sample which is independent from any other previously used at Belle or Belle II. The result, 𝐴 𝐶⁢𝑃 ⁡(𝐷 0 → 𝐾$^{0}_{S}$𝐾$^{0}_{S}$)=(1.3±2.0±0.2)%, where the first uncertainty is statistical and the second systematic, is consistent with previous determinations and with 𝐶⁢𝑃 symmetry.

The Origin Symphony: Probing Baryogenesis with Gravitational Waves

Affleck-Dine (AD) baryogenesis is compelling yet challenging to probe because of the high energy physics involved. We demonstrate that this mechanism can be realized generically with low-energy new physics without supersymmetry while producing detectable gravitational waves (GWs) sourced by parametric resonance of a light scalar field. In viable benchmark models, the scalar has a mass of ${\cal O}(0.1-10)$ GeV, yielding GWs with peak frequencies of ${\cal O}(10-100)$ Hz. This study further reveals a new complementarity between upcoming LIGO-frequency GW detectors and laboratory searches across multiple frontiers of particle physics.

The cross sections for the subprocesses 𝑒 + ⁢𝑒 − → 𝜋 + ⁢𝑍 𝑐 ⁢(3900) − + c.c. → 𝜋 + ⁢𝜋 − ⁢𝐽/𝜓, 𝑓 0 ⁡(980)⁢(→ 𝜋 + ⁢𝜋 − )⁢𝐽/𝜓, and (𝜋 + ⁢𝜋 − ) S−wave⁢ 𝐽/𝜓 are measured for the first time. The mass and width of the 𝑍 𝑐 ⁢(3900) ± are determined to be 3884.6 ± 0.7 ± 3.3 MeV/𝑐 2 and 37.2 ± 1.3 ± 6.6 MeV, respectively. The first errors are statistical and the second systematic. The final state (𝜋 + ⁢𝜋 − ) S−wave ⁢𝐽/𝜓 dominates the process 𝑒 + ⁢𝑒 − → 𝜋 + ⁢𝜋 − ⁢𝐽/𝜓. By analyzing the cross sections of 𝜋 ±⁢ 𝑍 𝑐 ⁢(3900) ∓ and 𝑓 0 ⁡(980)⁢𝐽/𝜓, 𝑌⁡(4220) has been observed. Test of lepton flavor universality with measurements of 𝑅⁡(𝐷 + ) and 𝑅⁡(𝐷* + ) using semileptonic 𝐵 tagging at the Belle II experiment

We report measurements of the ratios of branching fractions ℛ⁡(𝐷 (*)+ ) = ℬ⁡($\bar{𝐵}$ 0 → 𝐷 (*)+ ⁢𝜏 −⁢ $\bar{𝜈}$ 𝜏 )/ℬ⁡($\bar{𝐵}$ 0 → 𝐷 (*)+ ⁢ℓ − $\bar{𝜈}$ ℓ ), where ℓ denotes either an electron or a muon. These ratios test the universality of the charged-current weak interaction. The results are based on a 365 fb −1 data sample collected with the Belle II detector at the SuperKEKB 𝑒 + ⁢𝑒 − collider, which operates at a center-of-mass energy corresponding to the ϒ⁡(4⁢𝑆) resonance, just above the threshold for $𝐵\bar{𝐵}$ production. Signal candidates are reconstructed by selecting events in which the companion 𝐵 meson from the ϒ⁡(4⁢𝑆) → $𝐵\bar{𝐵}$ decay is identified in semileptonic modes. The 𝜏 lepton is reconstructed via its leptonic decays. We obtain ℛ⁡(𝐷 + ) = 0.418$^{+0.075}_{−0.073}$⁢(stat)$^{+0.049}_{−0.056}$⁢(syst) and ℛ⁡(𝐷 *+ ) = 0.306$^{+0.035}_{−0.033}$⁢(stat)$^{+0.016}_{−0.018⁢}$(syst), which are consistent with world average values. Accounting for the correlation between them, these values differ from the Standard Model expectation by a collective significance of 1.7 standard deviations.

Optimized pulsed sideband cooling and enhanced thermometry of trapped ions

Resolved sideband cooling is a standard technique for cooling trapped ions below the Doppler limit to near their motional ground state. Yet the most common methods for sideband cooling implicitly rely on low Doppler-cooled temperatures and tightly confined ions and they cannot be optimized for different experimental conditions. Here we introduce a framework which calculates the fastest possible pulsed sideband cooling sequence for a given number of pulses and set of experimental parameters and we verify its improvement compared to traditional methods using a trapped 171 Yb + ion. After extensive cooling, we find that the ion motional distribution is distinctly nonthermal and thus not amenable to standard thermometry techniques. We therefore develop and experimentally validate an improved method to measure ion temperatures after sideband cooling. These techniques will enable more efficient cooling and thermometry within trapped-ion systems, especially those with high initial temperatures or spatially extended ion wave packets.

Evaluation of a frequency-dependent phase shift in chirped Raman lasers for atom gravimeters

Light-pulse atom gravimetry has emerged as a powerful technique for precisely measuring absolute gravitational acceleration. Raman lasers are commonly used in this technique to coherently manipulate the atomic wave packet, of which the effective frequency is chirped continuously to compensate for the Doppler shift. In this study we investigate an additional phase shift in the Raman lasers that arises due to the frequency chirp. Here, we directly measure this phase shift by recording the beat signal of the Raman lasers with a high-speed oscilloscope, providing an independent evaluation of the resultant error in atom gravimeters caused by this phase shift. Concurrently, we detect the influence of the additional phase shift on gravity measurements using our atom gravimeter, and the results are in good agreement with the independent evaluation. Notably, there may still be a residual error at the microgal level when performing differential measurements by reversing the direction of the effective wave vector of the Raman lasers. We propose that this residual error can in principle be eliminated by selecting the same chirp frequency range for both directions in the differential measurement.

Finite-temperature density matrix embedding theory

We describe a formulation of the density matrix embedding theory at finite temperature. We present a generalization of the ground-state bath orbital construction that embeds a mean-field finite-temperature density matrix up to a given order in the Hamiltonian, or the Hamiltonian up to a given order in the density matrix. In this work, we assess the performance of the finite-temperature density matrix embedding on the one-dimensional Hubbard model both at half-filling and away from it, and the two-dimensional Hubbard model at half-filling, comparing to exact data where available, as well as results from finite-temperature density matrix renormalization group, dynamical mean-field theory, and dynamical cluster approximations. The accuracy of finite-temperature density matrix embedding appears comparable to that of the ground-state theory, with, at most, a modest increase in bath size, and competitive with that of cluster dynamical mean-field theory.

Route to high-$T_c$ superconductivity via CH 4 -intercalated H 3 S hydride perovskites

While exploring potential superconductors in the C-S-H ternary system using first-principles crystal structure prediction methods, we uncovered a class of hydride perovskites based on the intercalation of methane into an H 3 S framework. These intriguing H 3 S–CH 4 structures emerge as metastable at ~100 GPa. Further, electron-phonon coupling calculations indicate that phases with CSH 7 stoichiometry are potential superconductors with $T_c$ values ranging from 100 K to 190 K at megabar pressures. The results are expected to guide the experimental search for new high-$T_c$ superconductors, including those stable at lower pressures than previously documented superconducting hydrides such as H 3 S and LaH 10 .
