Integrating functional scoring and regulatory data to predict the effect of non-coding SNPs in a complex neurological disease

Abstract Most SNPs associated with complex diseases seem to lie in non-coding regions of the genome; however, their contribution to gene expression and disease phenotype remains poorly understood. Here, we established a workflow to provide assistance in prioritising the functional relevance of non-coding SNPs of candidate genes as susceptibility loci in polygenic neurological disorders. To illustrate the applicability of our workflow, we considered the multifactorial disorder migraine as a model to follow our step-by-step approach. We annotated the overlap of selected SNPs with regulatory elements and assessed their potential impact on gene expression based on publicly available prediction algorithms and functional genomics information. Some migraine risk loci have been hypothesised to reside in non-coding regions and to be implicated in the neurotransmission pathway. In this study, we used a set of 22 non-coding SNPs from neurotransmission and synaptic machinery-related genes previously suggested to be involved in migraine susceptibility based on our candidate gene association studies. After prioritising these SNPs, we focused on non-reported ones that demonstrated high regulatory potential: (1) VAMP2_rs1150 (3′ UTR) was predicted as a target of hsa-mir-5010-3p miRNA, possibly disrupting its own gene expression; (2) STX1A_rs6951030 (proximal enhancer) may affect the binding affinity of zinc-finger transcription factors (namely ZNF423) and disturb TBL2 gene expression; and (3) SNAP25_rs2327264 (distal enhancer) expected to be in a binding site of ONECUT2 transcription factor. This study demonstrated the applicability of our practical workflow to facilitate the prioritisation of potentially relevant non-coding SNPs and predict their functional impact in multifactorial neurological diseases.

Soar Survey Scoring

ORNL conducted an experiment to test COTS (commercial off the shelf) SOAR tools. Vendors interested in entering their tool into the experiment were asked to submit information videos about their tool for phase 1 to down-select which tools should make it through to the testing phase. SOC operators were assigned to watch a subset of the videos such that each video was assigned to the same number of operators. After watching all the videos, operators completed surveys which asked them to grade basic aspects about the tool as best as they could based on the provided video, and asked them to rank the order of their interest in the vendors they were assigned to watch videos on. The problem solved was how do we aggregate the results of the surveys and each of the operator's ranked lists into an overall ranking of all the tools. In addition, it was desirable to be able to work on this code before final results were collected from operators, so code to generate fake data was developed to output in the same output as the survey results.

Non-conformity Scores for High-Quality Uncertainty Quantification from Conformal Prediction

High-quality uncertainty quantification (UQ) is a critical component of enabling trust in deep learning (DL) models and is especially important if DL models are to be deployed in high-consequence applications. Conformal prediction (CP) methods represent an emerging nonparametric approach for producing UQ that is easily interpretable and, under weak assumptions, provides a guarantee regarding UQ quality. This report describes the research outputs of an Exploratory Express Laboratory Directed Research and Development (LDRD) project at Sandia National Laboratories. This project focused on how best to implement CP methods for DL models. This report introduces new methodology for obtaining high-quality UQ from DL models using CP methods, describes a novel system of assessing UQ quality, and provides experimental results that demonstrate the quality of the new methodology and utility of the UQ quality assessment system. Avenues for future research and discussion of potential impacts at Sandia and in the wider research community are also given.

Wake Vortex Algorithm Scoring Results

This report compares the performance of two models of trailing vortex evolution for which interaction with the ground is not a significant factor. One model uses eddy dissipation rate (EDR) and the other uses the kinetic energy of turbulence fluctuations (TKE) to represent the effect of turbulence. In other respects, the models are nearly identical. The models are evaluated by comparing their predictions of circulation decay, vertical descent, and lateral transport to observations for over four hundred cases from Memphis and Dallas/Fort Worth International Airports. These observations were obtained during deployments in support of NASA's Aircraft Vortex Spacing System (AVOSS). The results of the comparisons show that the EDR model usually performs slightly better than the TKE model.

An Evaluation of Training Interventions and Computed Scoring Techniques for Grading a Level Turn Task and a Straight In Landing Approach on a PC-Based Flight Simulator

One result of the relatively recent advances in computing technology has been the decreasing cost of computers and increasing computational power. This has allowed high fidelity airplane simulations to be run on personal computers (PC). Thus, simulators are now used routinely by pilots to substitute real flight hours for simulated flight hours for training for an aircraft type rating thereby reducing the cost of flight training. However, FAA regulations require that such substitution training must be supervised by Certified Flight Instructors (CFI). If the CFI presence could be reduced or eliminated for certain tasks this would mean a further cost savings to the pilot. This would require that the flight simulator have a certain level of 'intelligence' in order to provide feedback on pilot perfolmance similar to that of a CFI. The 'intelligent' flight sinlulator would have at least the capability to use data gathered from the flight to create a measure for the performance of the student pilot. Also, to fully utilize the advances in computational power, the sinlulator would be capable of interacting with the student pilot using the best possible training interventions. This thesis reposts on the two studies conducted at Tuskegee University investigating the effects of interventions on the learning of two flight maneuvers on a flight sinlulator and the robustness and accuracy of calculated perfornlance indices as compared to CFI evaluations of performance. The intent of these studies is to take a step in the direction of creating an 'intelligent' flight simulator. The first study deals with the comparisons of novice pilot performance trained at different levels of above real-time to execute a level S-turn. The second study examined the effect of out-of-the-window (OTW) visual cues in the form of hoops on the performance of novice pilots learning to fly a landing approach on the flight simulator. The reliability/robustness of the computed performance metrics was assessed by comparing them with the evaluations of the landing approach maneuver by a number of CFIs.

Notional Scoring for Technical Review Weighting As Applied to Simulation Credibility Assessment

NASA's Modeling and Simulation Standard requires a credibility assessment for critical engineering data produced by models and simulations. Credibility assessment is thus a "qualifyingfactor" in reporting results from simulation-based analysis. The degree to which assessors should be independent of the simulation developers, users and decision makers is a recurring question. This paper provides alternative "weighting algorithms" for calculating the value-added for independence of the levels of technical review defined for the NASA Modeling and Simulation Standard.
