Software Deployment Process at NERSC: Deploying the Extreme-scale Scientific Software Stack (E4S) Using Spack at the National Energy Research Scientific Computing Center (NERSC)

One of the many benefits of using a high-performance computing (HPC) system at a Department of Energy (DOE) Office of Science (SC) HPC facility is the large number of software products, built and optimized for the system. The HPC center staff and HPC vendors provide optimized software such as libraries and even full scientific applications, ready to be used by users as building blocks to accelerate scientific discovery. Behind each provided packaged software module are a large number of decisions - which compiler, optimizations, variants/options - to build the software on the target system. And, even before the software gets deployed, the software must be developed, tested, and maintained, including deprecating old versions and ensuring compatibility across versions. The software lifecycle is complex and is further convoluted by a web of interdependencies on other software.

Review of Software Packages for Local Intense Precipitation Flood Modeling

This report documents the review of the hydrologic and hydraulic modeling approaches used to estimate local intense precipitation (LIP) flooding and their implementation in readily available simulation software packages. The review focused on a few representative simulation software packages because of the similarity of their underlying mathematical bases and the rainfall-runoff and hydraulic processes included. Their availability for use in estimating LIP flood hazards and for U.S. Nuclear Regulatory Commission staff review of these estimates at the nuclear power plant (NPP) site scale were also considered.

Using Likwid and Byfl to Benchmark Hardware Performance [Poster]

Benchmark Study conducted focusing on CPU and program performance analysis. Performance data gathered using 2 different programs and comparisons made based on performance. After comparisons are made, conclusions can be drawn and improvements are made upon hardware and software.

Requirements Description of the PERSENT Software

This report presents the modeling and simulation capabilities of Argonne National Laboratory’s PERSENT (PERturbation and SENsitivity for Transport) code [1] that is used in modern commercial deployment reactor technologies. The identified capabilities will be used to establish the set of PERSENT verification tasks necessary to verify PERSENT for usage on commercial projects. A similar path was followed for the REBUS [2] and DIF3D [3] software packages.

SIMBER: the Simula Berkeley Education and Research Collaboration (CRADA Final Report)

The SIMBER project is centered around advancing the state-of-the-art in the science of modelling of the human heart and leveraging the collaborations between leading research groups at the University of California Berkeley (UC Berkeley), the Lawrence Berkeley National Laboratory (Berkeley Lab), and Simula Research Laboratory (Simula). In particular, the following areas of expertise are shared and expanded through this project: “heart-on-chip” experimental systems from UC Berkeley, mathematical modelling of the heart from Simula, and supercomputing software from Simula and Berkeley Lab. This intersection of expertise is already enabling the development of novel tools and knowledge that produce more accurate models of the human heart in both health and disease, which in turn are leading to drug screening technologies that make cardiac drug development faster, cheaper and more humane.

DUNE Software and Computing Challenges

The DUNE experiment will begin running in the late 2020's. The goals of the experiment include 1) studying neutrino oscillations using a beam of neutrinos from Fermilab in Illinois to the Sanford Underground Research Facility, 2) studying astrophysical neutrino sources and rare processes and 3) understanding the physics of neutrino interactions in matter. The DUNE Far Detector, consisting of four 17 kt LArTPC modules, will produce "events" rang-ing in size from 6 GBs to more than 100 TBs, posing unique challenges for DUNE software and computing. The data processing algorithms, particularly for raw data, drive the requirements for the future DUNE software framework documented here.

User-Centered Software Design in the All Hazards Analysis Application

To design good software, you must always keep the end user in mind. Some benefits of incorporating the user-centered design process include saving users time and effort and helping them to utilize all capabilites of an application. In my work on the All Hazards Analysis (AHA) application, I employed principles of user-centered design to make the application easier for new users to navigate. This poster describes user-centered software design in general and showcases some of my user-centered design work on the AHA application.

2022 FORCE Development Status Update

Integrated energy systems (IESs) are essential for decarbonizing electricity and industrial sectors and fully exploiting these systems requires sophisticated planning, scheduling, and dispatching tools to maximize their socio-economic benefits. The Framework for Optimization of Resources and Economics (FORCE) is a tool suite developed at Idaho National Laboratory and is dedicated to making robust analyses of IESs easier for analysts and researchers. The report summarizes the improvements and updates to FORCE during the most recent development cycle. Particularly, we demonstrate improvements to user accessibility, stochastic time-series analysis, and vertical integration with the software tools provided in FORCE.

(U)Vendor Sanitization Requirements – SIEMENS Control

This document defines the software requirements for the sanitization of the IPC and or the controller. The system is intended to manage part programs and associated data (e.g. simulations, probing data) by capturing metadata, securely sanitizing files, logging operations, backing up data to a defined path, deploying a user defined program to a controller, and restoring part programs and associated data when required.

Challenges and Strategies for Testing Automation Practices at Sandia National Laboratories

Sandia National Laboratories is a premier United States national security laboratory which develops science-based technologies in areas such as nuclear deterrence, energy production, and climate change. Computing plays a key role in its diverse missions, and within that environment, Research Software Engineers (RSEs) and other scientific software developers utilize testing automation to ensure quality and maintainability of their work. We conducted a Participatory Action Research study to explore the challenges and strategies for testing automation through the lens of academic literature. Through the experiences collected and comparison with open literature, we identify these challenges in testing automation and then present strategies for mitigation grounded in evidence-based practice and experience reports that other, similar institutions can assess for their automation needs.

Tripal, a community update after 10 years of supporting open source, standards-based genetic, genomic and breeding databases

Abstract Online, open access databases for biological knowledge serve as central repositories for research communities to store, find and analyze integrated, multi-disciplinary datasets. With increasing volumes, complexity and the need to integrate genomic, transcriptomic, metabolomic, proteomic, phenomic and environmental data, community databases face tremendous challenges in ongoing maintenance, expansion and upgrades. A common infrastructure framework using community standards shared by many databases can reduce development burden, provide interoperability, ensure use of common standards and support long-term sustainability. Tripal is a mature, open source platform built to meet this need. With ongoing improvement since its first release in 2009, Tripal provides full functionality for searching, browsing, loading and curating numerous types of data and is a primary technology powering at least 31 publicly available databases spanning plants, animals and human data, primarily storing genomics, genetics and breeding data. Tripal software development is managed by a shared, inclusive governance structure including both project management and advisory teams. Here, we report on the most important and innovative aspects of Tripal after 11 years development, including integration of diverse types of biological data, successful collaborative projects across member databases, and support for implementing FAIR principles.

DevOps Pragmatic Practices and Potential Perils in Scientific Software Development

The DevOps movement, which aims to accelerate the continuous delivery of high-quality software, has taken a leading role in reshaping the software industry. Likewise, there is growing interest in applying DevOps tools and practices in the domains of computational science and engineering (CSE) to meet the ever-growing demand for scalable simulation and analysis. Translating insights from industry to research computing, however, remains an ongoing challenge; DevOps for science and engineering demands adaptation and innovation in those tools and practices. There is a need to better understand the challenges faced by DevOps practitioners in CSE contexts in bridging this divide. To that end, we conducted a participatory action research study to collect and analyze the experiences of DevOps practitioners at a major US national laboratory through the use of storytelling techniques. We share lessons learned and present opportunities for future investigation into DevOps practice in the CSE domain.

Spatial modeling algorithms for reactions and transport in biological cells

Biological cells rely on precise spatiotemporal coordination of biochemical reactions to control their functions. Such cell signaling networks have been a common focus for mathematical models, but they remain challenging to simulate, particularly in realistic cell geometries. Here we present Spatial Modeling Algorithms for Reactions and Transport (SMART), a software package that takes in high-level user specifications about cell signaling networks and then assembles and solves the associated mathematical systems. SMART uses state-of-the-art finite element analysis, via the FEniCS Project software, to efficiently and accurately resolve cell signaling events over discretized cellular and subcellular geometries. We demonstrate its application to several different biological systems, including yes-associated protein (YAP)/PDZ-binding motif (TAZ) mechanotransduction, calcium signaling in neurons and cardiomyocytes, and ATP generation in mitochondria. Throughout, we utilize experimentally derived realistic cellular geometries represented by well-conditioned tetrahedral meshes. These scenarios demonstrate the applicability, flexibility, accuracy and efficiency of SMART across a range of temporal and spatial scales.

Using Facebook to Recruit Urban Participants for Smartphone-Based Travel Surveys

Social media has become an integral part of everyday life for many individuals, serving as a platform to express opinions, share memories and lifestyles, follow news, and adapt to social trends and norms. The wealth of user information and analytics on these platforms has facilitated the development and sale of tailored products and services, benefiting advertisers and researchers seeking survey participants. Social media advertising has demonstrated its effectiveness in reaching hard-to-reach populations. However, transport researchers have yet to capitalise on this potential fully. This paper presents our experience using social media to recruit participants for two smartphone travel surveys conducted in Australia. We demonstrate that social media recruitment and smartphone-based travel surveys are highly effective, adaptable, and can be rapidly deployed in response to research opportunities, such as during the early phase of the COVID-19 pandemic when traditional methods may be less suitable. This approach also holds great potential for travel surveys targeting the general population. This paper shares several lessons from this experiment, including our administrative approach and detailed technical instructions to utilise open-source software tools for conducting smartphone travel surveys like ours. This approach significantly reduces study costs compared to most commercial solutions.

sciCAN: single-cell chromatin accessibility and gene expression data integration via cycle-consistent adversarial network

The boom in single-cell technologies has brought a surge of high dimensional data that come from different sources and represent cellular systems from different views. With advances in these single-cell technologies, integrating single-cell data across modalities arises as a new computational challenge. Here, we present an adversarial approach, sciCAN, to integrate single-cell chromatin accessibility and gene expression data in an unsupervised manner. We benchmarked sciCAN with 5 existing methods in 5 scATAC-seq/scRNA-seq datasets, and we demonstrated that our method dealt with data integration with consistent performance across datasets and better balance of mutual transferring between modalities than the other 5 existing methods. We further applied sciCAN to 10X Multiome data and confirmed that the integrated representation preserves biological relationships within the hematopoietic hierarchy. Finally, we investigated CRISPR-perturbed single-cell K562 ATAC-seq and RNA-seq data to identify cells with related responses to different perturbations in these different modalities.

coloring v.1.0

SAND2024-02435O The software coloring allows applications written in the C++ language to generate publication-quality 2D plots. Its functionality is similar to Microsoft Excel's chart functionality or the Python language's matplotlib package. The value of coloring is that it is written purely in C++ and thus can be compiled on systems where Python is not available and linked into high performance computing software. For drawing shapes onto an image, coloring uses the mathematical definition of quadratic Bezier splines and uses Newton's method to search for the closest point on a spline to a given query point. This is then used to do accurate sub-pixel sampling to get clean, non-pixelated images. For working with the actual plot data, coloring has basic statistical methods such as finding maxima and minima as well as axis scaling such as logarithms. Identifying single molecules from fluorescence images obtained by a camera and obtain their location and intensity has many applications. We have developed an efficient mathematical algorithm for this task and translate it into computer software. Our algorithm are fast, stable and accurate comparing other programs to do the similar task. We have used our software in several scientific research areas, such as tracking receptors in live cells, super resolution fluorescence microscopy, and counting mRNA copies in cells.
