Calibration of hyperelastic constitutive models: the role of boundary conditions, search algorithms, and experimental variability

The calibration of hyperelastic constitutive models of soft tissue and tissue surrogates is often treated as an exercise in curve-fitting to the average experimental response, and many of the complicating factors such as experimental boundary conditions and data variability are ignored. Here, we focus on three questions that arise in this area: the ramifications of ignoring the experimental boundary conditions, the use of local optimizers, and the role of data variability. Using data from a uniaxial extension experiment on a tissue surrogate, we study how these three factors affect the calibration of isotropic hyperelastic constitutive models. Our results show that even with the simplest of constitutive models, it is necessary to look beyond a "good fit" to the average.

Machine Learning Algorithm Identifies an Antibiotic Vocabulary for Permeating Gram-Negative Bacteria

Drug discovery faces a crisis. The industry has used up the “obvious” space in which to find novel drugs for biomedical applications, and productivity is declining. One strategy to combat this is rational approaches to expand the search space without relying on chemical intuition, to avoid rediscovery of similar spaces. Here, we present proof of concept of an approach to rationally identify a “chemical vocabulary” related to a specific drug activity of interest without employing known rules. We focus on the pressing concern of multidrug resistance in Pseudomonas aeruginosa by searching for submolecules that promote compound entry into this bacterium. By synergizing theory, computation, and experiment, we validate our approach, explain the molecular mechanism behind identified fragments promoting compound entry, and select candidate compounds from an external library that display good permeation ability.

Parallel algorithms for hyperdynamics and local hyperdynamics

Hyperdynamics (HD) is a method for accelerating the timescale of standard molecular dynamics (MD). It can be used for simulations of systems with an energy potential landscape that is a collection of basins, separated by barriers, where transitions between basins are infrequent. HD enables the system to escape from a basin more quickly while enabling a statistically accurate renormalization of the simulation time, thus effectively boosting the timescale of the simulation. In [Kim, Perez, Voter, J Chem Phys, 139:144110, 2013)1, a local version of HD was formulated, which exploits the intrinsic locality characteristic typical of most systems to mitigate the poor scaling properties of standard HD as the system size is increased. In this paper, we discuss how both HD and local HD can be formulated to run efficiently in parallel. We have implemented these ideas in the LAMMPS MD code, which means HD can be used with any interatomic potential LAMMPS supports. Together, these parallel methods allow simulations of any size to achieve the time acceleration offered by HD (which can be orders of magnitude), at a cost 3-5x that of standard MD. As examples, we performed two simulations of a million-atom system to model the diffusion and clustering of Pt adatoms on a large patch of Pt(100) surface for 80 and 160 μs.

Methods and algorithms for computer synthesis of holographic elements to obtain a complex impulse response of optical information processing systems based on modern spatial light modulators

The possibilities of designing optical devices for data processing and imaging based on the manipulation of coherent light beams by means of spatial light modulators (SLMs) are investigated. A review of commercially available SLMs is presented and the limitations of their complex modulation characteristics are analysed. The main problem of using present-day SLMs is the lack of the ability to modulate directly all states within a unit circle in the complex plane. In this regard, the characteristics of current methods for the synthesis of holographic elements are described that implement a given complex impulse response of the optical system and are optimal for using SLMs with purely amplitude, purely phase, and hybrid amplitude – phase modulation. Hybrid algorithm for the time-dependent Hartree–Fock method using the Yang–Baxter equation on quantum computers *

Abstract The time-dependent Hartree–Fock (TDHF) method is an approach to simulate the mean field dynamics of electrons within the assumption that the electrons move independently in their self-consistent average field and within the space of single Slater determinants. One of the major advantages of performing time dynamics within Hartree–Fock theory is the free fermionic nature of the problem, which makes TDHF classically simulatable in polynomial time. Here, we present a hybrid TDHF implementation for quantum computers. This quantum circuit grows with time; but with our recent work on circuit compression via the Yang–Baxter equation (YBE), the resulting circuit is constant depth. This study provides a new way to simulate TDHF with the aid of a quantum device as well as provides a new direction for the application of YBE symmetry in quantum chemistry simulations.
