FRET-based dynamic structural biology: Challenges, perspectives and an appeal for open-science practices

Single-molecule FRET (smFRET) has become a mainstream technique for studying biomolecular structural dynamics. The rapid and wide adoption of smFRET experiments by an ever-increasing number of groups has generated significant progress in sample preparation, measurement procedures, data analysis, algorithms and documentation. Several labs that employ smFRET approaches have joined forces to inform the smFRET community about streamlining how to perform experiments and analyze results for obtaining quantitative information on biomolecular structure and dynamics. The recent efforts include blind tests to assess the accuracy and the precision of smFRET experiments among different labs using various procedures. These multi-lab studies have led to the development of smFRET procedures and documentation, which are important when submitting entries into the archiving system for integrative structure models, PDB-Dev. This position paper describes the current ‘state of the art’ from different perspectives, points to unresolved methodological issues for quantitative structural studies, provides a set of ‘soft recommendations’ about which an emerging consensus exists, and lists openly available resources for newcomers and seasoned practitioners. To make further progress, we strongly encourage ‘open science’ practices.

2020 Annual Technology Baseline (ATB) Cost and Performance Data for Transportation Technologies

The 2020 Transportation Annual Technology Baseline (ATB) provides detailed cost and performance data, estimates, and assumptions for vehicle and fuel technologies in the United States. The Transportation ATB includes current and projected estimates through 2050 for light-duty vehicle technologies as well as conventional and alternative fuels. This excel files include vehicle, fuel, and joined vehicle and fuel data with calculated levelized cost and emission values associated with the 2020 Transportation ATB. NREL has also provided a Tableau workbook to further explore the data. A website documents this data at https://atb.nlr.gov .

NLR HPC Eagle Jobs Data and Additional Energy Metrics

Overview: Anonymized job-level records from the Eagle high-performance computing (HPC) system at the National Laboratory of the Rockies (NLR). Each record represents a Slurm batch job with scheduling metadata, resource requests, resource utilization, CPU/GPU energy consumption, and efficiency metrics. Sensitive fields (user, account, job name) are replaced with cryptographic hashes. System & Timeframe: Eagle was a 2,000-node, 8-petaflop system operated at NLR from 2019–2024. Data covers the full operational lifetime of the system. Slurm data was processed nightly; timestamps are in Mountain Time. Funding provided by the U.S. Department of Energy, EERE. Files: esif.hpc.eagle.job-anon.zip — Core anonymized job records (Hive-partitioned Parquet) esif.hpc.eagle.job-anon-energy-metrics.zip — Same records with additional iLO and Ganglia energy metrics datacard.md — Full dataset documentation ~13.8 million rows, 62 variables. Readable with PyArrow, pandas, DuckDB, Apache Spark, or any Parquet-compatible tool. Data Collection: Jobs collected via sacct through a pipeline: Eagle Jobs API → Redpanda → StreamSets → HPCMON API → PostgreSQL. Node-level power from iLO (HP Integrated Lights-Out); GPU power from Ganglia monitoring, joined to jobs via node lists and time ranges. Preprocessing: Anonymization of name, user, and account fields via cryptographic hashing Derived columns: queue_wait, cpu_eff, max_mem_eff Simplified job state mapping (e.g., "CANCELLED BY 12345" → "CANCELLED") QoS accounting rules (buy-in, standby, or Slurm QoS value) CPU energy estimated from TDP (200W, Intel Xeon Gold 6154, 18 cores) Timezone-aware columns (_tz) sourced from LEX accounting database to correctly handle DST transitions Key Variables: Scheduling: job_id, partition, state_simple, submit_time_tz, start_time_tz, end_time_tz, queue_waitResources: nodes_req/used, processors_req/used, memory_req, wallclock_req/used, gpus_requested Efficiency: cpu_eff, max_mem_eff Energy: cpu_energy_tdp_estimated_max/used_watt_hours, node_energy_total_watt_hours (iLO), gpu0/1_energy_total_watt_hours (Ganglia) Partitions: bigmem, bigmem-8600, bigscratch, csc, dav, ddn, debug, gpu, haswell, long, mono, short, standard Job States: CANCELLED, COMPLETED, FAILED, NODE_FAIL, OUT_OF_MEMORY, PENDING, RUNNING, TIMEOUT QoS Levels: Unknown, normal, buy-in, debug, penalty, high, standby Important Notes: Non-_tz timestamp columns may be off by one hour across DST boundaries; use _tz columns for time difference calculations Energy fields are null for jobs without monitoring coverage Job step records and raw Slurm JSONB fields are excluded from this extract Do not attempt to re-identify individuals from hashed fields

One and Two Dimensional Quantum Lattice Algorithms for Maxwell Equations in Inhomogeneous Scalar Dielectric Media. II: Simulations

Long time quantum lattice algorithm (QLA) simulations are performed for the mul- tiple reflection-transmission of an initial electromagnetic pulse propagating normally to a boundary layer region joining two media of different refractive index. For these one dimensional (1D) sim- ulations, there is excellent agreement between x-, y- and z- representations, as well as very good agreement with nearly all the standard plane wave boundary condition results for reflection and transmission off a dielectric discontinuity. In the QLA simulation, no boundary conditions are im- posed at the continuous, but sharply increasing, dielectic boundary layers. Two dimensional (2D) QLA scattering simulations in the x-z plane are performed for an electromagnetic pulse interacting with a conical dielectric obstacle for the 8-16 qubit model.

Test device prevents molecular bounce-back

A test device, which consists of six pyramidal reflectors joined together, acts as a baffle to impede the free path of the molecule to the test item by interposing a slanted surface which imparts an angular vector to the molecule and bounces it back to the chamber wall.

O-ring tube fittings form leakproof seal in hydraulic systems

Leakproof fittings for hydraulic systems are designed to be welded to the ends of the tubing to be joined and mated to form a seal with one o-ring at the joint. Since the fittings are coupled at only one joint, they tend to be more reliable than standard fittings coupled at two joints.

Simple device facilitates inert-gas welding of tubes

Metal Y-tube simultaneously directs argon streams over weld areas on both sides of tubes being joined along a line on their outer periphery. The device is advanced along the junction in step with the welding operation.

Bypass rod transfers heat developed in thermionic diode

In a thermionic diode, a cesium tube joining the emitter-collector area and the cesium reservoir is fitted with a copper bypass rod held in place by two standoff brackets. The rod transfers heat from the emitter-collector to the reservoir without going through the ceramic seal structure which surrounds the cesium tube and cannot sustain large temperature gradients.

Silver plating ensures reliable diffusion bonding of dissimilar metals

Dissimilar metals are reliably joined by diffusion bonding when the surfaces are electroplated with silver. The process involves cleaning and etching, anodization, silver striking, and silver plating with a conventional plating bath. It minimizes the formation of detrimental intermetallic phases and provides greater tolerance of processing parameters.
