XRF-XFS-XAS-Auto v1.0 - Beta release

This software allows to analyze XRF maps, XFS spectra and XAS spectra collected at the Advanced Light Source's Beamline 10.3.2. Features include: 1) XRF maps: - process XRF maps, all elemental maps are saved as bmp automatically and labeled with the incident energy used, the scale bar is also labeled and can be controlled. - XRF elemental correlation plots, save the correlation plots automatically - Extract single or multiple transects in XRF maps on one or several regions of interest, each transect profile is numbered and saved in a corresponding folder, along with the corresponding maps showing transect location. 2) XFS spectra - save in log10 scale the XFS spectra, either a single or multiple files all at once. The files are saved as .bmp. - XFS spectra are labeled according to tabulated fluorescence emission lines. 3) XAS spectra - allows to plot individual scalers in the raw data. - allows calibration of the spectra using an Io internal glitch present in all spectra and performing 1st derivative. - Least-square linear combination fitting of XANES or extended XANES spectra using a database of standards using 1, 2 or 3 components maximum. It also provides the 5 top combinations and provide the user for the possibility of saving the 2nd, 3rd, 4th and 5th best combinations in addition to the best one. The processed spectra (pre-edge background substracted, post-edge normalized), the fits and residuals are automatically saved. A table of the component, with fit% and SSN is provided and saved automatically as well.

T2Well-ECO2NV2 v1.0 beta

T2Well-ECO2NV2 combines the T2Well code for simulating coupled well-reservoir fluid and heat flow with the ECO2N Version 2.0 equation of state module for calculating the fluid properties of water-CO2-salt mixtures at high temperatures. The combination of these two capabilities in T2Well-ECO2NV2 creates the capability of simulating injection and withdrawal of fluids in high-Temperature geothermal or geologic carbon sequestration systems. While the previously released T2Well-ECO2N Version 1.0 was useful for geologic carbon sequestration, the new T2Well-ECO2NV2 has capabilities for higher temperature and thereby allows the simulation of CO2-rich geothermal systems.

T2Well/ECO2M v 1.0Beta

T2Well/ECO2M simulates coupled well-reservoir systems (where the reservoir is a porous medium) consisting of water, salt, and CO2. T2Well/ECO2M is an enhancement of the T2Well/ECO2N because it can simulate transitions between gaseous and liquid CO2, and model three-phase flow in the well.

Top-Down Proteomics of Mouse Islets With Beta Cell CPE Deletion Reveals Molecular Details in Prohormone Processing

Altered prohormone processing, such as with proinsulin and pro-islet amyloid polypeptide (proIAPP), has been reported as an important feature of prediabetes and diabetes. Proinsulin processing includes removal of several C-terminal basic amino acids and is performed principally by the exopeptidase carboxypeptidase E (CPE), and mutations in CPE or other prohormone convertase enzymes (PC1/3 and PC2) result in hyperproinsulinemia. A comprehensive characterization of the forms and quantities of improperly processed insulin and other hormone products following Cpe deletion in pancreatic islets has yet to be attempted. In the present study we applied top-down proteomics to globally evaluate the numerous proteoforms of hormone processing intermediates in a β-cell-specific Cpe knockout mouse model. Increases in dibasic residue–containing proinsulin and other novel proteoforms of improperly processed proinsulin were found, and we could classify several processed proteoforms as novel substrates of CPE. Interestingly, some other known substrates of CPE remained unaffected despite its deletion, implying that paralogous processing enzymes such as carboxypeptidase D (CPD) can compensate for CPE loss and maintain near normal levels of hormone processing. In summary, our quantitative results from top-down proteomics of islets provide unique insights into the complexity of hormone processing products and the regulatory mechanisms.

Rapid and robust antibody Fab fragment crystallization utilizing edge-to-edge beta-sheet packing

Antibody therapeutics are one of the most important classes of drugs. Antibody structures have become an integral part of predicting the behavior of potential therapeutics, either directly or as the basis of modeling. Structures of Fab:antigen complexes have even greater value. While the crystallization and structure determination of Fabs is easy relative to many other protein classes, especially membrane proteins, broad screening and optimization of crystalline hits is still necessary. Through a comprehensive review of rabbit Fab crystal contacts and their incompatibility with human Fabs, we identified a small secondary structural element from the rabbit light chain constant domain potentially responsible for hindering the crystallization of human Fabs. Upon replacing the human kappa constant domain FG loop (HQGLSSP) with the two residue shorter rabbit loop (QGTTS), we dramatically improved the crystallization of human Fabs and Fab:antigen complexes. Our design, which we call “Crystal Kappa”, enables rapid crystallization of human fabs and fab complexes in a broad range of conditions, with less material in smaller screens or from dilute solutions.

Study of ponderomotive instability in the FRIB beta=0.53 half-wave resonator

Superconducting radio-frequency niobium cavities are susceptible to deformations caused by external or internal forces, leading to shifts in the cavity resonant frequency. One source of deformation comes from the radiation pressure of the cavity fields, producing the so-called Lorentz force detuning effect. This effect can couple to the cavity mechanical modes in generator driven mode, leading to ponderomotive instability. In the FRIB 322 MHz, β=0.53 Half-wave Resonators (HWR), the instability appeared when the cavity was detuned, with thresholds depending on low-level RF control parameters, such as closed loop gain, as well as accelerating gradient. Using a measured Lorentz Transfer Function, Simulink simulations were conducted to predict the instability thresholds, which were then compared with the experimental results. We will discuss how these thresholds can be broadened to enable stable operation at higher gradients.

Performance of PIP-II high-beta 650 cryomodule after transatlantic shipping

After shipment to the Daresbury Lab and return to Fermilab, the prototype HB650 cryomodule underwent another phase of 2K RF testing to ascertain any performance issues that may have arisen from the transport of the cryomodule. While measurements taken at room temperature after the conclusion of shipment indicated that there were no negative impacts on cavity alignment, beamline vacuum, or cavity frequency, testing at 2K was required to validate other aspects such as tuner operation, cavity coupling, cryogenic system integrity, and cavity performance. Results of this latest round of limited 2K testing will be presented.

Nb$^{3}$Sn Technology for Low-beta linacs

Nb3Sn is the most advanced potential successor for niobium in superconducting RF accelerator cavities. Nb3Sn has a significantly higher critical temperature (18.3 K) compared to that of niobium (9.2 K). This has a large effect on the BCS surface resistance, and therefore, on the dynamic RF losses at 4.5 K. The higher critical temperature allows two important changes for cavity and cryomodule design. First, the lower BCS losses allow the designer to use a higher frequency, translating to physically smaller cavities and cryomodules. Second, the low dynamic losses allow the use of stand-alone cryocoolers instead of complex helium refrigerators and distribution systems. Fabrication of a prototype 218 MHz cavity, test results, and continuing challenges are discussed.

Validation of the 650 MHz SRF Tuner on the Low and High Beta Cavities for PIP-II at 2 K

The PIP-II linac will include thirty-six B_{G}=0.61 and twenty-four B_{G}=0.92 650 MHz 5 cell elliptical SRF cavities. Each cavity will be equipped with a tuning system consisting of a double lever slow tuner for coarse frequency tuning and a piezoelectric actuator for fine frequency tuning. The same tuner will be used for both the B_{G}=0.61 and B_{G}=0.92 cavities. Results of testing the cavity-tuner system for the B_{G}=0.61 will be presented for the first time.
