CERES ERBE-like Monthly Geographical Averages (ES-4) in HDF (CER_ES4_Aqua-FM3_Edition1)

The ERBE-like Monthly Geographical Averages (ES-4) product contains a month of space and time averaged Clouds and the Earth's Radiant Energy System (CERES) data for a single scanner instrument. The ES-4 is also produced for combinations of scanner instruments. For each observed 2.5-degree spatial region, the daily average, the hourly average over the month, and the overall monthly average of shortwave and longwave fluxes at the Top-of-the-Atmosphere (TOA) from the CERES ES-9 product are spatially nested up from 2.5-degree regions to 5- and 10-degree regions, to 2.5-, 5-, and 10-degree zonal averages, and to global monthly averages. For each nested area, the albedo and net flux are given. For each region, the daily average flux is estimated from an algorithm that uses the available hourly data, scene identification data, and diurnal models. This algorithm is 'like' the algorithm used for the Earth Radiation Budget Experiment (ERBE). The following CERES ES4 data sets are currently available: CER_ES4_FM1+FM2_Edition1 CER_ES4_PFM+FM1+FM2_Edition1 CER_ES4_PFM+FM1+FM2_Edition2 CER_ES4_PFM+FM1_Edition1 CER_ES4_PFM+FM2_Edition1 CER_ES4_TRMM-PFM_Edition1 CER_ES4_TRMM-PFM_Edition2 CER_ES4_Terra-FM1_Edition1 CER_ES4_Terra-FM2_Edition1 CER_ES4_FM1+FM2_Edition2 CER_ES4_Terra-FM1_Edition2 CER_ES4_Terra-FM2_Edition2 CER_ES4_Aqua-FM3_Edition1 CER_ES4_Aqua-FM4_Edition1 CER_ES4_FM1+FM2+FM3+FM4_Edition1 CER_ES4_Aqua-FM3_Edition2 CER_ES4_Aqua-FM4_Edition2 CER_ES4_FM1+FM3_Edition2 CER_ES4_FM1+FM4_Edition2 CER_ES4_PFM+FM1_Edition2 CER_ES4_PFM+FM2_Edition2 CER_ES4_Aqua-FM3_Edition1-CV CER_ES4_Aqua-FM4_Edition1-CV CER_ES4_Terra-FM1_Edition1-CV CER_ES4_Terra-FM2_Edition1-CV. Assessing the Application of a Genomic Network Analysis in Population Ecology: Inferring Patterns of Dispersal and Geographic Structure in the Emerging Pathogen, Coccidioides

A challenge in population ecology studies is identifying how to best group individuals into populations, especially when individual origin is unknown. Machine learning has improved upon traditional methods of identifying population structure and is more efficient at handling large, complex datasets. We demonstrate the applicability of a machine learning method to identify hierarchical population structure in an emerging pathogen, Coccidioides spp., the causative agent of Valley fever. We compared the network clusters to structure identified by traditional tools as a validation of the network performance. We used publicly available whole-genome data for 48 C. immitis and 102 C. posadasii, resulting in 168,211 genome-wide SNPs among the two species. The network analysis grouped samples into populations comparable to the literature for these species but also identified fine-scale geographic structure and travel-associated cases not reported thus far. Exploring different resolutions in the network made it easy to identify unique genotypes specific to California and possibly Nevada, as well as Phoenix- and Tucson-acquired infections in non-endemic areas, regardless of reported travel history. The present study provides a promising example of how a ML-based network analysis can improve our ability to understand pathogen ecology, group cases into populations and infer travel-associated infections.

Adaptation and Plasticity of Nannochloropsis sp. in Response to Seasonal and Geographic Climate Variation

Phytoplankton respond to their environment through genetic adaptation and plasticity to maintain fitness. This poses challenges when growing microalgae for industrial applications because, inherently, outdoor mass cultivation may lead to adaptations that alter desirable phenotypic traits and environmental niches. Here, we used common garden experiments to quantify the plasticity and adaptive responses to seasonal and geographic climate variation of Nannochloropsis, a microalga commonly used in biotechnology. An initially monoclonal strain was grown outdoors across four locations in Hawaii, Texas, California, and New Mexico. Following 17 and 22 months of cultivation outdoors, we collected samples during winter and summer, respectively, and we compared strains' growth from the four sites across temperature and light gradients in the laboratory. Despite hundreds of generations of exposure to divergent climates, with ~20°C and three-fold differences in daily light intensity, strains showed only minor differences in performance. Thermal performance varied more among seasons than sites, whereas light performance varied with both season and site. Our study indicates that Nannochloropsis exhibits broad plasticity in response to light and temperature, which may inhibit genetic adaptation in space or time. Highly variable field conditions, with daily and seasonal climate fluctuations, may favor plasticity and prevent the rapid adaptation often seen in laboratory studies of microorganisms in constant environments.

Draft assemblies for three geographically distinct isolates of the human-infecting microsporidium Encephalitozoon intestinalis

Encephalitozoon intestinalis is an obligate intracellular parasite that causes enteritis, bronchitis, conjunctivitis, and/or encephalitis in immunosuppressed and immunocompetent individuals. To better assess its genetic diversity, here we report near-chromosome-level draft genome assemblies for three geographically distinct isolates, quadrupling the number of genome assemblies available for the enigmatic fungal pathogen.

Geographic Distribution of Populus trichocarpa Genotypes by ADMIXTURE Ancestry

An interactive map showing Populus trichocarpa GWAS population structure estimated by ADMIXTURE (k=3, selected as optimal from k=2-11). Sampling locations are colored by their predominant ancestry proportion among the three inferred populations and geographic origins are searchable by genotype or river system using the search bar.
