Standards, dissemination, and best practices in systems biology

In this study, the reproducibility of scientific research is crucial to the success of the scientific method. Here, we review the current best practices when publishing mechanistic models in systems biology. We recommend, where possible, to use software engineering strategies such as testing, verification, validation, documentation, versioning, iterative development, and continuous integration. In addition, adhering to the Findable, Accessible, Interoperable, and Reusable modeling principles allows other scientists to collaborate and build off of each other’s work. Existing standards such as Systems Biology Markup Language, CellML, or Simulation Experiment Description Markup Language can greatly improve the likelihood that a published model is reproducible, especially if such models are deposited in well-established model repositories. Where models are published in executable programming languages, the source code and their data should be published as open-source in public code repositories together with any documentation and testing code. For complex models, we recommend container-based solutions where any software dependencies and the run-time context can be easily replicated.

Implementing a Terrestrial Timing Solution: Best Practices

This document is an overview and guide on the concept of precision time and how an alternative terrestrial timing solution to the Global Positioning System (GPS) can be implemented. What follows is a set of recommendations and best practices, derived from research at Oak Ridge National Laboratory (ORNL), across industry, and within the U.S. government, to implement a system of precision timing synchronization to support resilient operations for the U.S. grid. Precision time is a fundamental necessity for operating the grid today, and it becomes even more important as the grid modernizes with clean energy sources, microgrids, and precision sensors placed throughout the grid system to ensure failureresistant operations. The Global Navigation Satellite System (GNSS), which includes (GPS), is currently the primary provider of precision timing today. A terrestrial-based system for time delivery and synchronization to augment GPS is outlined below and it would provide secure time, synchronized with Coordinated Universal Time (UTC), in the event of outages or other interruptions associated with time delivery.

CSP Plant Construction, Start-Up, and O&M Best Practices Study

There are currently 90 operational CSP plants of 10 MW or larger located throughout the world, primarily in Spain, U.S., MENA region, South Africa, and China. In 2018, the U.S. Department of Energy (DOE) funded Solar Dynamics, under subcontract to NREL, to investigate and document lessons learned and best practices associated with the construction, start-up, and operations phases of a majority of these plants. DOE funding for the effort was leveraged by additional funds provided through SolarPACES and the World Bank. This information was obtained by interviewing key stakeholders representing CSP plant owners, operators, construction companies, vendors, technical advisors and financers of these systems, and will be published as an NREL Technical Report at the completion of the project. This paper provides an overview of key challenges facing today's CSP parabolic trough and power tower technologies during all the phases mentioned above.

Best Practices for Timing Attack Mitigation

GPS signals play essential roles in the electric subsector by providing precision timing used to synchronize and record measurements from a range of equipment. However, previous research has demonstrated that GPS signals can be spoofed or jammed relatively easily in order to interfere with timing-reliant equipment. This document outlines utility best practices for mitigating against timing attacks in the electric subsector based on an assessment of the difficulty and impact of realistic timing attacks and testing of the effectiveness of technologies capable of mitigating them. This analysis builds on research establishing the vulnerability of GPS-reliant timing equipment to jamming and spoofing by elaborating the difficulty, consequences, and mitigations for timing attacks that adversaries might realistically attempt. While timing attacks are relatively low-cost, low-sophistication, and capable of systemic consequences in the electric subsector, they can be effectively mitigated through well-targeted and diverse mitigations.

Monte Carlo simulations for water adsorption in porous materials: Best practices and new insights

Technologies based on water adsorption such as water harvesting from air have tremendous potential in mitigating important global crises such as water scarcity. An important challenge to the deployment of such technologies is finding optimal adsorbent materials. Given the large materials space of available adsorbents, large-scale computational screening can be extremely helpful for this task. This work explores the methods and details associated with such screening procedures and recommends best practices. We also shed light on the limitations of traditionally used and inexpensive to compute prescreening approaches involving geometric and energetic features to predict water adsorption behavior of porous materials. Such approaches can provide general trends to predict adsorption behavior but may lead to the overlook of potentially important structures due to the complex nature of water adsorption. Finally, this study offers insights for future water adsorption simulations to facilitate the development of optimal water adsorbents.

Toward designing effective exascale scientific computing workflows: experiences and best practices

Many fields within scientific computing have embraced advances in big-data analysis and machine learning, which often requires the deployment of large, distributed and complicated workflows that may combine training neural networks, performing simulations, running inference, and performing database queries and data analysis in asynchronous, parallel and pipelined execution frameworks. Such a shift has brought into focus the need for scalable, efficient workflow management solutions with reproducibility, error and provenance handling, traceability, and checkpoint-restart capabilities, among other needs. Here, we discuss challenges and best-practices for deploying exascale-generation computational science workflows on resources at the Oak Ridge Leadership Computing Facility (OLCF). We present our experiences with large-scale deployment of distributed workflows on the Summit supercomputer, including for bioinformatics and computational biophysics, materials science, and deep learning model optimization. We also present problems and solutions created by working within a Python-centric software base on traditional HPC systems, and discuss steps that will be required before the convergence of HPC, AI, and data science can be fully realized. Our results point to a wealth of exciting new possibilities for harnessing this convergence to tackle new scientific challenges.

Best practices for first-principles simulations of epitaxial inorganic interfaces

Abstract At an interface between two materials physical properties and functionalities may be achieved, which would not exist in either material alone. Epitaxial inorganic interfaces are at the heart of semiconductor, spintronic, and quantum devices. First principles simulations based on density functional theory (DFT) can help elucidate the electronic and magnetic properties of interfaces and relate them to the structure and composition at the atomistic scale. Furthermore, DFT simulations can predict the structure and properties of candidate interfaces and guide experimental efforts in promising directions. However, DFT simulations of interfaces can be technically elaborate and computationally expensive. To help researchers embarking on such simulations, this review covers best practices for first principles simulations of epitaxial inorganic interfaces, including DFT methods, interface model construction, interface structure prediction, and analysis and visualization tools.

Electrocoagulation in Water Treatment: Targeted Contaminant Removal and Laboratory Best Practices

Electrocoagulation for water treatment offers many advantages over traditional treatment technologies, including improved energy efficiency and modularity. One challenge with electrocoagulation is the lack of standardization in the methodology and reporting. This review provides a novel contribution by examining the past literature using a uniform metric (charge loading) as a basis for comparison, highlighting the importance of uniform reporting practices in this field. Furthermore, this review provides practical guidance for experimentalists in standardizing the electrocoagulation design and operating procedures. First, we present a comprehensive overview of contaminant-specific electrocoagulation as an electrochemical treatment technology for processing industrial, municipal, and agricultural water, with a focus on aluminum and iron electrocoagulation. We detail the fundamental mechanisms that allow for constituent removal during pretreatment. Specifically, we highlight electrocoagulation’s potential for organics, metalloids, microbes, and hardness remediation, examining the optimal removal conditions in terms of charge loading and current density. We conclude this work with some experimental best practices for lab-scale electrocoagulation experiments.
