Report priority gaps in high temperature thermodynamic data (Interim Progress Report)

This interim progress report (Level 4 Milestone Number M4SF-26LL010203023) summarizes research conducted at Lawrence Livermore National Laboratory (LLNL) within the Argillite Host Rock Properties & Processes SF-26LL01020302. Our focus is to assess gaps in data availability and understanding for radionuclide thermodynamics within the context of a “hot repository” concept and expand SUPCRT-NE database development to address higher temperatures needed for a DPC DGR disposal concept. The database is intended to inform the argillite GDSA baseline model. The leading European thermochemical database (Thermochimie) is only applicable to temperatures below 80°C. Thus, a US effort to integrate and expand upon other international thermodynamics database efforts is needed, particular if a “hot repository” concept moves forward.

Geocuration Lessons Learned from the Climate Data Initiative Project

Curation is traditionally defined as the process of collecting and organizing information around a common subject matter or a topic of interest and typically occurs in museums, art galleries, and libraries. The task of organizing data around specific topics or themes is a vibrant and growing effort in the biological sciences but to date this effort has not been actively pursued in the Earth sciences. This presentation will introduce the concept of geocuration, which we define it as the act of searching, selecting, and synthesizing Earth science data/metadata and information from across disciplines and repositories into a single, cohesive, and useful compendium. We also present the Climate Data Initiative (CDI) project as an prototypical example. The CDI project is a systematic effort to manually curate and share openly available climate data from various federal agencies. CDI is a broad multi-agency effort of the U.S. government and seeks to leverage the extensive existing federal climate-relevant data to stimulate innovation and private-sector entrepreneurship to support national climate change preparedness. The geocuration process used in the CDI project, key lessons learned, and suggestions to improve similar geocuration efforts in the future will be part of this presentation.

A data-driven perspective on the colours of metal–organic frameworks

Colour is at the core of chemistry and has been fascinating humans since ancient times. It is also a key descriptor of optoelectronic properties of materials and is often used to assess the success of a synthesis. However, predicting the colour of a material based on its structure is challenging. In this work, we leverage subjective and categorical human assignments of colours to build a model that can predict the colour of compounds on a continuous scale. In the process of developing the model, we also uncover inadequacies in current reporting mechanisms. For example, we show that the majority of colour assignments are subject to perceptive spread that would not comply with common printing standards. To remedy this, we suggest and implement an alternative way of reporting colour—and chemical data in general. All data is captured in an objective, and standardised, form in an electronic lab notebook and subsequently automatically exported to a repository in open formats, from where it can be interactively explored by other researchers. We envision this to be key for a data-driven approach to chemical research.

COVID19 Disease Map, a computational knowledge repository of virus–host interaction mechanisms

We need to effectively combine the knowledge from surging literature with complex datasets to propose mechanistic models of SARS-CoV-2 infection, improving data interpretation and predicting key targets of intervention. Here, we describe a large-scale community effort to build an open access, interoperable and computable repository of COVID-19 molecular mechanisms. The COVID-19 Disease Map (C19DMap) is a graphical, interactive representation of disease-relevant molecular mechanisms linking many knowledge sources. Notably, it is a computational resource for graph-based analyses and disease modelling. To this end, we established a framework of tools, platforms and guidelines necessary for a multifaceted community of biocurators, domain experts, bioinformaticians and computational biologists. The diagrams of the C19DMap, curated from the literature, are integrated with relevant interaction and text mining databases. We demonstrate the application of network analysis and modelling approaches by concrete examples to highlight new testable hypotheses. This framework helps to find signatures of SARS-CoV-2 predisposition, treatment response or prioritisation of drug candidates. Such an approach may help deal with new waves of COVID-19 or similar pandemics in the long-term perspective.

ESS-DIVE Reporting Format for File-level Metadata

The ESS-DIVE reporting format for file-level metadata (FLMD) provides granular information at the data file level to describe the contents, scope, and structure of the data file to enable comparison of data files within a data package. The FLMD are fully consistent with and augment the metadata collected at the data package level. We developed the FLMD template based on a review of a small number of existing FLMD in use at other agencies and repositories with valuable input from the Environmental Systems Science (ESS) Community. Also included is a template for a CSV Data Dictionary where users can provide file-level information about the contents of a CSV data file (e.g., define column names, provide units). Files are in .csv, .xlsx, and .md. Templates are in both .csv and .xlsx (open with e.g. Microsoft Excel, LibreOffice, or Google Sheets). Open the .md files by downloading and using a text editor (e.g. Notepad or TextEdit). Though we provide Excel templates for the file-level metadata reporting format, our instructions encourage users to 'Save the FLMD template as a CSV following the CSV Reporting Format guidance'. In addition, we developed the ESS-DIVE File Level Metadata Extractor which is a lightweight python script that can extract some FLMD fields following the recommended FLMD format and structure.

ATCCfinder - Download and Search the ATCC Genome Portal

Much strain-specific sequence data exists in research conducted before the deployment of large sequencing repositories, making it challenging to identify and validate the identity of strains used in these studies through bioinformatics and phenotyping. The American Type Culture Collection (ATCC) is an organization that sells a wide variety of microbes with strain-level taxonomy classification and associated sequenced reference genomes. Currently, ATCC does not provide a method for searching for sequence similarity between a query sequence and their database of reference genomes. Here I propose the software ATCCfinder, which utilizes ATCC application interface software (API) to generate query-able databases from ATCC Genome resources.

PNNL Soil Microbiome SFA

PNNL's Soil Microbiome Science Focus Area (SFA) is focused on understanding the basic biology underpinning how interactions among various soil microbial community members, across trophic levels, lead to the emergence of community functions. Moisture, in particular, drives microbial interactions and influences everything from cell function to substrate fate within soils. The group predicts this results in repeatable, predictable phenotypes. The sum of these phenotypes comprises the “soil metaphenome”. Understanding how the soil metaphenome shifts in response to moisture will provide a basis for modeling and predicting these shifts in reaction network responses. PNNL’s Soil Microbiome SFA project repository on DataHub allows for exploring and downloading integrated experimental omics data, experimental metadata, pre- and post-processed data files, and other associated materials directly related to experimental project publication data. Visit the PNNL Soil Microbiome Science Focus Area Program homepage for more information.

Calibrating radar wind profiler reflectivity factor using surface disdrometer observations

Abstract. This study uses surface disdrometer reflectivity factor estimates to calibrate the vertical and off-vertical pointing radar beams produced by an ultra high frequency (UHF) band radar wind profiler (RWP) deployed at the US Department of Energy (DOE) Atmospheric Radiation Measurement (ARM) program Southern Great Plains (SGP) Central Facility in northern Oklahoma from April 2011 through July 2019. The methodology consists of five steps. First, the recorded Doppler velocity power spectra are adjusted to account for Nyquist velocity aliasing and coherent integration filtering effects. Second, the spectrum moments are calculated. The third step increases the signal-to-noise ratio (SNR) due to inflated noise power estimates during convective rain events that cause SNR to be biased low. The fourth step determines the RWP calibration constant for one radar beam (called the “reference” beam) by comparing uncalibrated RWP reflectivity factors at 500 m above the ground to 1 min resolution surface disdrometer reflectivity factors. The last step uses the calibrated reference beam reflectivity factor to calibrate the other radar beams during precipitation. There are two key findings. The RWP sensitivity decreased by approximately 3 to 4 dB yr−1 as the hardware aged. This drift was slow enough that the reference calibration constant can be estimated over 3-month intervals using episodic rain events. The calibrated moments are available on the DOE ARM data archive, and the Python processing code is available on public repositories.

Data Preservation: Final Step in the Life Cycle of a Mission

Many NASA Earth Observing System (EOS) have either already reached the end of their active life or are nearing it. Preservmissionsation of data products is a fairly well defined task for the NASA EOS Data Centers or DAACs.The Goddard Earth Sciences Data and Information Services Center (GES-DISC) has implemented a repository system, which is capable of long-term archive of documentation artifacts and other associated digital content. The existing GES-DISC Repository System is based on Fedora Commons, an open-source repository management software, for cost savings and flexibility. The first mission to utilize the GES-DISC Repository System was the High Resolution Dynamics Limb Sounder (HIRDLS) on the Aura spacecraft. Since then, the GES DISC has gathered documentation from the UARS and TOMS into the Repository. The Microwave Limb Sounder (MLS) team has begun delivering some early pre-launch documents to the GES-DISC Repository System as well. Other missions in planning or progress include AIRS, OMI, SORCE, SNPP Sounder, and TRMM.

BESTEST-GSR (Building Energy Simulation Test - Generation Simulation and Reporting) 2023 [SWR 18-23]

Building Energy Simulation Test (BESTEST) is an NREL-developed method to validate the qualitative performance of different whole building simulations engines relative to each other. https://www.nrel.gov/docs/legosti/old/6231.pdf The purpose of this repository is to generate BESTEST test case models, run simulations, and populate data for ASHRAE Standard 140 reporting spreadsheets for EnergyPlus® based whole building simulation tools. It was originally setup for 2014 version of Standard 140. In May of 2022 it was updated to the 2020 version of Standard 140. This update included updates and additions to existing test suites, the bulk of which was in Section 5.2 (Building Thermal Envelope and Fabric Load Tests). We did not add Section 5.5 Airside HVAC Equipment Performance, but we hope to add that later in 2022. At some point we also hope to add Section 5.2.4 ground modeling, which is currently excluded. Supported Tools The default IDF generation is based on the OpenStudio® CLI, but the workflow supports a 'Bring your own IDF' use case. Additionally, for non-EnergyPlus® based tools the post processing scripts can be used if simulation results are provided as a CSV file. The scripts on this repository should work on Mac, Windows, and Linux. Dependencies Install OpenStudio® 3.4.0 make sure command line can recognize the 'openstudio' command This includes EnergyPlus® 22.1 Install Ruby on your system if it isn't already setup. 2.7 is used for development but other versions may work Since OpenStudio has its own embedded Ruby, which is used for running measures, you don't necessarily have to use a version of Ruby supported by OpenStudio. Install RubyXL Ruby gem This is used to modify Microsoft Excel spreadsheets Install Parallel Ruby gem This allows the CLI to run simulations in parallel

NCSP Analytical Methods Subtask 3, AMPX Development and Maintenance, and NCSP Nuclear Data Subtask 6, SAMMY Modernization

The modernization of SAMMY continued with the removal of all container array access for the main program. The container array was used due to the computer limitations at the time of the initial writing of SAMMY, but it prevented the use of some modern code testing options. Additionally, the authors continued to make the code more modular by shifting the storage of the energy grid and the covariance information to C++ storage, thus allowing for better unit testing and the elimination of scratch files. For AMPX, the authors continued to implement the new Evaluated Nuclear Data File format to allow AMPX to read new evaluations as they become available.
