Expanding the Scope of Genomic Security: Targeted Genome Editing within Microbiomes through Designer Bacteriophage Vectors

The ability to engineer the genome of a bacterial strain, not as an isolate, but while present among other microbes in a microbiome, would open new technological possibilities in the areas of medicine, energy and biomanufacturing. Our approach is to develop sets of phages (bacterial viruses) active on the target strain and themselves engineered to act not as killers but as vectors for gene delivery. This approach is rooted in our bioinformatic tools that map prophages accurately within bacterial genomes. We present new bioinformatic results in cross-contig search, design of phage genome assemblies, satellites that embed within prophages, alignment of large numbers of biological sequences, and improvement of reference databases for prophage discovery. We targeted a Pseudomonas putida strain within a lignin-degrading microbiome, but were unable to obtain active phages, and turned toward a defined microbiome of the mouse gut.

Classification Using Support Vector Machines with Uncertainty Quantification

Binary classification using machine learning is needed to address engineering problems such as identifying passing/failing parts based on measured features from aging hardware. In these classifications, providing the uncertainty of each prediction is essential to support engineering decision making. One popular classifier is the support vector machine (SVM). There are many variations, with the simplest being a linear division between two classes with a hyperplane. Kernel methods can be implement

EFT validity issues in Vector Boson Scattering processes

Vector Boson Scattering (VBS) processes are regarded as the best lab to study the $VVVV$ quartic couplings, where $V = W, Z$. Such studies are carried in the framework of Effective Field Theories (EFT), but the EFT formalism is often not used in a fully consistent way. We discuss the limitations of the EFT approach to describe New Physics effects in VBS data. We argue that the "clipping" technique is the most theory-motivated way to do data analysis in the EFT language and discuss first results from an analysis of CMS Run 2 data on the $WZ$ and same-sign $WW$ process, with and without "clipping" implemented.

Vectors of Efficiency in Hybrid Poplar Genotype Testing

Abstract The Natural Resources Research Institute Hybrid Poplar Program breeds and tests genetically improved clones for bio-mass production and environmental services. The testing process progresses from Nursery Progeny Tests (NPT) to Family Field Trials (FFT) to Clone Trials (CT) to Yield Blocks (YB), with limited replication of many clones in FFT and CT and a limited number of highly selected clones set out in monoclonal blocks (YB) to approximate the conditions of commercial plantations. We used correlation vectors, R 2 (coefficient of determination) and r s (Spearman’s Coefficient) for growth (DBH 2 ) and McFadden’s Pseudo R 2 for canker severity score, to determine where testing times could be altered (age – age correlations) and whole testing steps eliminated. FFT can be shortened from 5 years to 4 years. In CT, rank correlations between age 5 (half-rotation) and age 9/10 (full rotation) were significant (R 2 = 0.39 – 0.72), but age 5 selection missed 44 % of the top ten clones at age 9/10. Clone rank in CT at full, but not half, rotation was correlated with rank at full rotation in YB. Choosing clones at 9 years in CT adds 4 years but allows possible elimination of YB for clone selection. Both FFT and CT are necessary. Canker abundance and severity in CT at full rotation cannot be determined at earlier ages. An aggressive strategy saves 6 years of testing.

Vector Meson Spectrum from Top-Down Holographic QCD

We elaborate on the brane configuration that gives rise to a QCD-like gauge theory that confines at low energies and becomes scale invariant at the highest energies. In the limit where the rank of the gauge group is large, a gravitational description emerges. For the confined phase, we obtain a vector meson spectrum and demonstrate how a certain choice of parameters can lead to quantitative agreement with empirical data.

Transverse Vector Decomposition Method for Analytical Inversion of Exoplanet Transit Spectra

Abstract We develop a new method for analytical inversion of binned exoplanet transit spectra and for retrieval of planet parameters. The method has a geometrical interpretation and treats each observed spectrum as a single vector r → in the multidimensional spectral space of observed bin values. We decompose the observed r → into two orthogonal components: a wavelength-independent component r → ∥ corresponding to the spectral mean across all observed bins, and a transverse component r → ⊥ that is wavelength dependent and contains the relevant information about the atmospheric chemistry. The method allows us to extract, without any prior assumptions or additional information, the relative mass (or volume) mixing ratios of the absorbers in the atmosphere, the scale height to stellar radius ratio, H / R S , and the atmospheric temperature. The method is illustrated and validated with several examples of increasing complexity.

Forward dijet and vector meson production at the LHC

We first describe the predictions concerning jet production in the very forward region, especially in the FOCAL kinematic region of the ALICE collaboration at CERN as a test of saturation. We also compare vector meson production cross sections at the LHC in Pb Pb and p Pb collisions with the Balitsky Fadin Kuraev Lipatov and the Balitsky Kovchegov evolution equations and data favor the observation of saturation at the LHC.

Towards retrieving cloud top entrainment velocities from MISR cloud motion vectors

Although important, direct retrievals of entrainment rates in cloud-topped planetary boundary layer (PBL) remain elusive. Here we present a novel technique for retrieving cloud-top entrainment velocities using only Multi-angle Imaging Spectro-Radiometer (MISR) stereoscopic retrievals of cloud-motion vectors (CMVs) and cloud-top heights (CTHs). Mesoscale vertical air velocity at CTH is diagnosed from the continuity equation and then used to derive entrainment velocities from the PBL mass-budget equation. The algorithm is demonstrated through a case of marine stratocumulus deck off the California coast, with comparisons made against data from the European Centre for Medium-range Weather Forecasts (ECMWF) reanalysis (ERA5) and the data from other satellites. MISR low-cloud CTH for this case were lower than the ERA5 reported PBL depth by 189 ± 87 m. These differences in cloud top heights partly modulate the differences in the ERA5 and MISR horizontal winds, with larger differences in meridional over zonal wind components. Average difference between ERA5 and MISR derived mesoscale vertical air motion at cloud top was 0.14 ± 0.73 cm s −1 , while the same for entrainment rate was −0.09 ± 0.46 cm s −1 . The uncertainties in the utilized CTHs and CMVs are propagated to derive systematic and random retrieval uncertainties. Fractional uncertainty is lower than 25 % when the retrieved mesoscale vertical air motion is stronger than ±0.04 cm s −1 and entrainment velocities are stronger than ±0.03 cm s −1 . These results showcase the ability to derive mesoscale vertical air motion and entrainment rates from MISR observations and motivate its extension to generate a global climatology leveraging its full 23-year record (2000–2022). Nonetheless comprehensive validation of the retrievals is warranted through comparisons with estimates from an independent dataset across diverse weather conditions.

Global polarization of hyperons and spin alignment of vector mesons in quark matters

Relativistic heavy ion collider (RHIC) as a dedicated nuclear facility has made a few major discoveries in physics. This year marks the 30th year STAR Collaboration formation and the 23th year of STAR detector operation and data collection at RHIC. In the last two decades, STAR has collected many datasets, exhibiting scientific versatility and flexibility of the RHIC facility. The total dataset in the first year is less than 1 million good events, and currently there are about 1 billion events per dataset. The Global Hyperon Polarization was proposed in 2004. This immediately prompted the STAR Collaboration to search for this phenomenon from the early datasets. The null results were presented at Quark Matter Conference in Shanghai in 2006 and subsequently published. Although there were peripheral and continuous efforts in the following decade, no positive result has been observed experimentally. This situation changed in the following decade with the upgrade of high data rate and time-of-flight (TOF) detector and the progress of the Beam Energy Scan Phase I (BES-I). The experimental discoveries of the global polarization of hyperons in 2017 and the spin alignment of vector mesons in 2023 at RHIC-STAR confirm the theory which was established nearly twenty years ago. The theory and these measurements open the way to studying the properties of the hot and dense nuclear matter created in high-energy heavy ion collisions from a new degree of freedom, spin. We briefly review these discoveries from the proposals of theory to the experimental measurements, and summarize the related measurements at the existing facilities and the theoretical explanations to the original proposal. The basic understanding and the original proposal are still valid and fundamental, that is, the angular momentum of system can transform into a spin effect observable in experiment. However, it appears that in each case a new model is needed to explain the new experimental observation. We need a more basic theory to help us unify all these spin related phenomena. Over the past five years, STAR has successfully installed 3 new detectors and we have begun to see the physical analysis results from datasets with those new functions. What makes the STAR detector viable after 20 years of operation is its continuous evolution through successful upgrades, with new scientific programs added year by year. The next big thing is to forward upgrade a tracking system (3 layers of silicon strips and 4 layers of sTGC chambers) and a calorimetry system (electromagnetic and hadronic calorimeters). In addition to studying the spin structure of protons by using the polarized proton beams at RHIC, the upgrades also provide a unique ability to investigate the origin of Λ Global Polarization as a function of rapidity and rapidity (de-)correlations in Au+Au collisions.
