Mechanistic basis of post-treatment control of SIV after anti-α4β7 antibody therapy

Treating macaques with an anti-α4β7 antibody under the umbrella of combination antiretroviral therapy (cART) during early SIV infection can lead to viral remission, with viral loads maintained at < 50 SIV RNA copies/ml after removal of all treatment in a subset of animals. Depletion of CD8+ lymphocytes in controllers resulted in transient recrudescence of viremia, suggesting that the combination of cART and anti-α4β7 antibody treatment led to a state where ongoing immune responses kept the virus undetectable in the absence of treatment. A previous mathematical model of HIV infection and cART incorporates immune effector cell responses and exhibits the property of two different viral load set-points. While the lower set-point could correspond to the attainment of long-term viral remission, attaining the higher set-point may be the result of viral rebound. Here we expand that model to include possible mechanisms of action of an anti-α4β7 antibody operating in these treated animals. We show that the model can fit the longitudinal viral load data from both IgG control and anti-α4β7 antibody treated macaques, suggesting explanations for the viral control associated with cART and an anti-α4β7 antibody treatment. This effective perturbation to the virus-host interaction can also explain observations in other nonhuman primate experiments in which cART and immunotherapy have led to post-treatment control or resetting of the viral load set-point. Interestingly, because the viral kinetics in the various treated animals differed—some animals exhibited large fluctuations in viral load after cART cessation—the model suggests that anti-α4β7 treatment could act by different primary mechanisms in different animals and still lead to post-treatment viral control. This outcome is nonetheless in accordance with a model with two stable viral load set-points, in which therapy can perturb the system from one set-point to a lower one through different biological mechanisms.

Structural basis for antibody binding to adenylate cyclase toxin reveals RTX linkers as neutralization-sensitive epitopes

RTX leukotoxins are a diverse family of prokaryotic virulence factors that are secreted by the type 1 secretion system (T1SS) and target leukocytes to subvert host defenses. T1SS substrates all contain a C-terminal RTX domain that mediates recruitment to the T1SS and drives secretion via a Brownian ratchet mechanism. Neutralizing antibodies against the Bordetella pertussis adenylate cyclase toxin, an RTX leukotoxin essential for B . pertussis colonization, have been shown to target the RTX domain and prevent binding to the α M β 2 integrin receptor. Knowledge of the mechanisms by which antibodies bind and neutralize RTX leukotoxins is required to inform structure-based design of bacterial vaccines, however, no structural data are available for antibody binding to any T1SS substrate. Here, we determine the crystal structure of an engineered RTX domain fragment containing the α M β 2 -binding site bound to two neutralizing antibodies. Notably, the receptor-blocking antibodies bind to the linker regions of RTX blocks I–III, suggesting they are key neutralization-sensitive sites within the RTX domain and are likely involved in binding the α M β 2 receptor. As the engineered RTX fragment contained these key epitopes, we assessed its immunogenicity in mice and showed that it elicits similar neutralizing antibody titers to the full RTX domain. The results from these studies will support the development of bacterial vaccines targeting RTX leukotoxins, as well as next-generation B . pertussis vaccines.

Structural basis for the specificity of PPM1H phosphatase for Rab GTPases

LRRK2 serine/threonine kinase is associated with inherited Parkinson’s disease. LRRK2 phosphorylates a subset of Rab GTPases within their switch 2 motif to control their interactions with effectors. Recent work has shown that the metal-dependent protein phosphatase PPM1H counteracts LRRK2 by dephosphorylating Rabs. PPM1H is highly selective for LRRK2 phosphorylated Rabs, and closely related PPM1J exhibits no activity towards substrates such as Rab8a phosphorylated at Thr72 (pThr72). Here, we have identified the molecular determinant of PPM1H specificity for Rabs. The crystal structure of PPM1H reveals a structurally conserved phosphatase fold that strikingly has evolved a 110-residue flap domain adjacent to the active site. The flap domain distantly resembles tudor domains that interact with histones in the context of epigenetics. Cellular assays, crosslinking and 3-D modelling suggest that the flap domain encodes the docking motif for phosphorylated Rabs. Consistent with this hypothesis, a PPM1J chimaera with the PPM1H flap domain dephosphorylates pThr72 of Rab8a both in vitro and in cellular assays. Therefore, PPM1H has acquired a Rab-specific interaction domain within a conserved phosphatase fold.

Tensor Basis Gaussian Process Models of Hyperelastic Materials

In this study, we develop Gaussian process regression (GPR) models of isotropic hyperelastic material behavior. First, we consider the direct approach of modeling the components of the Cauchy stress tensor as a function of the components of the Finger stretch tensor in a Gaussian process. We then consider an improvement on this approach that embeds rotational invariance of the stress-stretch constitutive relation in the GPR representation. This approach requires fewer training examples and achieves higher accuracy while maintaining invariance to rotations exactly. Finally, we consider an approach that recovers the strain-energy density function and derives the stress tensor from this potential. Although the error of this model for predicting the stress tensor is higher, the strain-energy density is recovered with high accuracy from limited training data. The approaches presented here are examples of physics-informed machine learning. They go beyond purely data-driven approaches by embedding the physical system constraints directly into the Gaussian process representation of materials models.

Technical Basis for the International Export of Handheld Spectroscopy Detectors

The international export of handheld spectroscopy detectors by the National Nuclear Security Administration (NNSA) to partner states will provide state regulatory authorities and nuclear material owners a way to improve accountancy for accidental gains of nuclear material, including the provision of reports to the IAEA, in order to meet their safeguards agreements. International Atomic Energy Agency (IAEA) safeguards agreements for non-nuclear weapons states requires accountancy for all nuclear material. As defined in Article XX of the IAEA statute, nuclear material includes source materials: "uranium containing the mixture of isotopes occurring in nature," and special fissionable material: "plutonium-239; uranium-233; uranium enriched in the isotopes 235 or 233". For IAEA Member States to meet their requirements under comprehensive safeguards agreements (CSA), safeguards are to be applied on "all source or special fissionable material," which "includes all nuclear material subject to IAEA safeguards". Therefore, accidental gains and losses of nuclear material must be reported to the IAEA. An accidental gain occurs when a state unexpectedly adds nuclear material to their inventory by various means such as seizing smuggled material or the discovery of legacy items previously unaccounted for. The material type and quantity must be added to the State's inventory by updating domestic records and then communicated to the IAEA.

Salts in Hot Water: Developing a Scientific Basis for Supercritical Desalination and Strategic Metal Recovery

Given the steady growth in world population and the ever-increasing fresh water demand, the only sustainable water supply option is desalination. Conceptually, desalination is very simple - just separate dissolved salts from water. While desalination research programs have existed since the 1960s and have resulted in a multitude of approaches, realizing affordable desalination has proven to be a challenge. Our goal is to meet this challenge using low cost heat sources to drive a liquid-discharge-free desalination process that can be co-mingled with the extraction of economically valuable co-products. High temperatures and pressures will be used to manipulate water’s properties, such as the dielectric constant, and hence its ability to solvate ions. Selective precipitation/recovery of valuable metal co-products creates new revenue streams (i.e., cost offsets). We will develop the scientific understanding necessary to control salt precipitation from supercritical seawater, inland brines, and water commonly co-produced with oil and gas. Atomistic simulations will be used to understand at a molecular level the changes in hydrogen bonding and ion solvation that occur as we increase the temperature and/or pressure and change the density and ion concentration. Our simulation results will also aid in the interpretation of experimental data and guide the development of applied thermodynamic models for engineering design calculations.

A Technical basis for in-house calibration of 252 Cf neutron source emission rates

10CFR835 stipulates that radiation protection instruments must be calibrated at least annually. Accordingly, calibration of dose rate instruments are reliant on well-known reference fields. The neutron-free-in-air facility (NFIA) located at TA36-0214 provides such a capability for neutron remmeters. One of the reference NFIA sources, 252 Cf, must be replaced every 8-10 years due to its relatively short half-life (2.645 ± 0.008 y). In the past, each newly purchased 252 Cf source has been calibrated at NIST using the Mn-bath technique prior to shipping to LANL. However, because of COVID-19 complications, the most recently acquired 252 Cf source (FTC-CF-7167) has been stored at LANL pending approval to ship to NIST for calibration. Due to the considerable expense in transporting the source to and from NIST, this TBD was written to demonstrate that new sources can be accurately calibrated via intercomparison measurements with older NIST-calibrated 252 Cf sources. It had been previously noted that such measurements yielded emission rates that agreed very well with the official rates established by NIST

Salts in Hot Water: Developing a Scientific Basis for Supercritical Desalination and Strategic Metal Recovery

The w21_superdesal project is part of an LDRD-DR on supercritical desalination (20190057DR). The goal of the simulation work is to use atomistic simulations to understand at a molecular level the changes in hydrogen bonding and ion solvation that occur as we increase the temperature and/or pressure and change the density and ion concentration. Our simulation results will also aid in the interpretation of experimental data and guide the development of applied thermodynamic models for engineering design calculations.
