Nanoscale Bio-engineering Solutions for Space Exploration: The Nanopore Sequencer

Characterization of biological systems at the molecular level and extraction of essential information for nano-engineering design to guide the nano-fabrication of solid-state sensors and molecular identification devices is a computational challenge. The alpha hemolysin protein ion channel is used as a model system for structural analysis of nucleic acids like DNA. Applied voltage draws a DNA strand and surrounding ionic solution through the biological nanopore. The subunits in the DNA strand block ion flow by differing amounts. Atomistic scale simulations are employed using NASA supercomputers to study DNA translocation, with the aim to enhance single DNA subunit identification. Compared to protein channels, solid-state nanopores offer a better temporal control of the translocation of DNA and the possibility to easily tune its chemistry to increase the signal resolution. Potential applications for NASA missions, besides real-time genome sequencing include astronaut health, life detection and decoding of various genomes.

Modeling of Radiation Risks for Human Space Missions

Prior to any human space flight, calculations of radiation risks are used to determine the acceptable scope of astronaut activity. Using the supercomputing facilities at NASA Ames Research Center, Ames researchers have determined the damage probabilities of DNA functional groups by space radiation. The data supercede those used in the current Monte Carlo model for risk assessment. One example is the reaction of DNA with hydroxyl radical produced by the interaction of highly energetic particles from space radiation with water molecules in the human body. This reaction is considered an important cause of DNA mutations, although its mechanism is not well understood.

RTF Analysis-Shuttle Debris Transport

This demo will rewew the findings of the Shuttle's Debris Transport analysis. The demo focuses on aero analysis of the entlre vehicle in ascent (orbiter, SRB and ET together at low Mach number) for debris transoort and determining maximum allowable debris sizes from various sources. We will present analysis results along with performance data of the simulation runs on Supercomputers such as Columbia.

RTF Analysis-Propulsion/Flowliner

The objective of the current task is to provide a computational framework for design and analysis of the entire fuel supply system of a liquid rocket engine, including high fidelity unsteady turbopump flow analysis. Time-accurate results obtained from shuttle fuel flowliner analysis using 66 Million grid points with 262 overlapped zones will be shown. We will present analysis results along with performance data of the simulation runs on Supercomputers such as Columbia.

Computer Simulation Performed for Columbia Project Cooling System

This demo shows a high-fidelity simulation of the air flow in the main computer room housing the Columbia (10,024 intel titanium processors) system. The simulation asseses the performance of the cooling system and identified deficiencies, and recommended modifications to eliminate them. It used two in house software packages on NAS supercomputers: Chimera Grid tools to generate a geometric model of the computer room, OVERFLOW-2 code for fluid and thermal simulation. This state-of-the-art technology can be easily extended to provide a general capability for air flow analyses on any modern computer room. Columbia_CFD_black.tiff

Alloy Design Workbench-Surface Modeling Package Developed

NASA Glenn Research Center's Computational Materials Group has integrated a graphical user interface with in-house-developed surface modeling capabilities, with the goal of using computationally efficient atomistic simulations to aid the development of advanced aerospace materials, through the modeling of alloy surfaces, surface alloys, and segregation. The software is also ideal for modeling nanomaterials, since surface and interfacial effects can dominate material behavior and properties at this level. Through the combination of an accurate atomistic surface modeling methodology and an efficient computational engine, it is now possible to directly model these types of surface phenomenon and metallic nanostructures without a supercomputer. Fulfilling a High Operating Temperature Propulsion Components (HOTPC) project level-I milestone, a graphical user interface was created for a suite of quantum approximate atomistic materials modeling Fortran programs developed at Glenn. The resulting "Alloy Design Workbench-Surface Modeling Package" (ADW-SMP) is the combination of proven quantum approximate Bozzolo-Ferrante-Smith (BFS) algorithms (refs. 1 and 2) with a productivity-enhancing graphical front end. Written in the portable, platform independent Java programming language, the graphical user interface calls on extensively tested Fortran programs running in the background for the detailed computational tasks. Designed to run on desktop computers, the package has been deployed on PC, Mac, and SGI computer systems. The graphical user interface integrates two modes of computational materials exploration. One mode uses Monte Carlo simulations to determine lowest energy equilibrium configurations. The second approach is an interactive "what if" comparison of atomic configuration energies, designed to provide real-time insight into the underlying drivers of alloying processes.

10 Gigabit Ethernet Performance on SGI Altix and Origin Systems

As the state of high performance computing continues to advance, the size of datasets continue to grow, driving a need for high bandwidth data networks. family of networks. 10 Gigabit Ethernet is the latest step in the popular Ethernet We have evaluated the S2io Xframe 10 Gigabit Ethernet adapter on 512p SGI Altix systems running ProPack 3, and Origin systems running Irix 6.5.24 and 6.5.26 in our production supercomputing environment. We encountered a number of performance and stability issues, which were promptly dealt with by SGI and S2io. Using nttcp we tested TCP performance for single and multiple streams, and we tested file transfer using NFS and bbftp. We will present the results of our testing, including the effects of various tuning options on throughput and CPU utilization, and offer suggestions for configuring and tuning S2io 10 Gigabit Ethernet cards in an Altix/Linux or Origin/Irix environment.

3-D Deformable Grid Electomagnetic PIC for Parallel Computers

We have developed a three-dimensional non-orthogonal grid electromagnetic PIC code for parallel supercomputers. The numerical formulation is based on hexahedral cells which are logically connected cubic cells but distorted to body-fit complex geometries in physical space. An outstanding area of research is to improve the accuracy of the electromagnetic field solve on distorted meshes.
