eDNAjoint: An R package for interpreting paired or semi‐paired environmental DNA and traditional survey data in a Bayesian framework

Abstract Environmental DNA (eDNA) sampling is increasingly used in surveys of species distribution as a potentially sensitive and efficient monitoring method. Yet access to modelling tools designed specifically for interpreting this new data type lags behind its ubiquity. While occupancy modelling software has dominated the analytical landscape for eDNA data analysis of single species, this type of model may not always be the most appropriate. The rate of eDNA detection often corresponds to species density, rather than just occupancy, and researchers often have access to observations from non‐genetic sampling methods at the same sites. To provide users access to a modelling framework designed to maximize the use of all available data, we developed an R package, eDNAjoint . The package provides an easy‐to‐use interface for fitting a ‘joint’ model that integrates data from paired or semi‐paired eDNA and traditional surveys in a Bayesian framework. The model can be used to estimate parameters like the probability of a false positive eDNA detection and mean catch rate at a site, and the package allows access to multiple model variations and Bayesian prior customization. Additional functionality can be used for model selection, summarising posteriors and comparing the relative sensitivities of the two survey methods. We demonstrate the use of eDNAjoint by fitting a variation of the model with site‐level covariates that scale the sensitivity of eDNA sampling relative to traditional sampling. The example workflow uses binary eDNA and seine count data for the endangered tidewater goby ( Eucyclogobius newberryi ) from a study by Schmelzle and Kinziger (2016). This use case includes a prior sensitivity analysis and an evaluation of the relationship between detection rates and environmental variables. eDNAjoint has the potential to greatly increase the range of users who will be able to rigorously analyse eDNA and traditional survey data in a Bayesian framework, understand if and how eDNA can improve monitoring practices, and gain confidence in the interpretability of eDNA data.

Data from: "Responses of alpine plant communities to climate warming"

The Alpine Treeline Warming Experiment (ATWE) was a common garden-climate manipulation experiment set up across an elevation gradient in Niwot Ridge, in the Front Range of the Colorado Rocky Mountains, USA. The project sought to learn more about the effects of climate change on alpine and subalpine ecosystems, namely tree species ranges and alpine plant communities. Plots were experimentally manipulated using infrared heaters set up to warm plots to temperatures comparable to those projected for the year 2100. Other treatments include watering, and a combination of watering and heating. Three sites were set up at different elevations to study three tree species, with the highest-elevation “Alpine” site ( ~3540 m) containing twenty additional plots to study alpine plant communities. Data in this package originate from these unseeded alpine plots. To evaluate soil nitrogen availability given site treatments, resin bags were deployed, removed, and extracted annually to produce ammonium and nitrate/nitrite readings.--------------------------------------------------Data files within this archive are in comma-separated-values (.csv) and Microsoft Excel (.xlsx) formats. .csvs can be read and opened by Microsoft Excel, R, or any other simple text-editing software, and .xlsx files can be opened using Microsoft Excel. Geospatial data associated with this package are in .kml and ESRI shapefile (.shp) formats. .kml files can be read using Google Earth or Google Maps, and shapefiles can be read with any software compatible with the file type, such as QGIS or ESRI’s ArcMap suite.Data files in this package - excluding “Winkler_2019_ALPO_inorganic_N_allyears.csv” - are provided in both Microsoft Excel and .csv formats, for added accessibility and flexibility in workflows. File contents are identical.

DEIMoS GUI: An Open-Source User Interface for a High-Dimensional Mass Spectrometry Data Processing Tool

In this paper, we report the creation of a graphical user interface (GUI) for the Data Extraction for Integrated Multidimensional Spectrometry (DEIMoS) tool. DEIMoS is a Python package to process data from high-dimensional mass spectrometry measurements. It is divided into several modules, each representing a data processing step, such as peak detection, alignment, and tandem mass spectra extraction and deconvolution. The inputs for and outputs from DEIMoS can include millions of N-dimensional data points, which can be challenging to visualize in a way that is interactive, informative, and responsive. Here, we used the HoloViz Python data stack, including DataShader and Param, to create an interactive visualization of mass spectrometry data. We believe the GUI will increase the accessibility of DEIMoS, and the visualization methods could be useful for other open-source mass spectrometry tools.

Strym: A Python Package for Real-time CAN Data Logging, Analysis and Visualization to Work with USB-CAN Interface

In this report, we describe a data analysis tool developed for decoding and analyzing vehicle data obtained from a passenger vehicle’s onboard controller area network (CAN) bus. The tool developed in this paper provides a timeseries framework to perform domain-specific analysis at scale when interpreting data from a vehicle or a collection of vehicles in light of how to design intelligent vehicle applications. The tool, called Strym, exploits the CAN bus mechanism of modern vehicles to capture data using commercially available CAN-to-USB hardware Comma.ai Panda devices, managed through open-source software Libpanda. Strym permits the decoding of vendor-specific CAN messages in a vehicle-agnostic manner. Through this, a researcher can characterize data throughput, assess data quality, and perform analyses. Such analyses are useful in a number of research such as studying human driving behavior in mixed-autonomy, new driver models, rare-event detection, traffic flow estimation, and custom control of vehicles.

Data and scripts associated with the manuscript "Using Mutual Information for Global Sensitivity Analysis on Watershed Modeling"

This package contains the data and scripts used in "Using Mutual Information for Global Sensitivity Analysis on Watershed Modeling" (Jiang et al., 2022). The ARW_SWAT.zip file contains the SWAT simulation and the sensitivity analysis result in the American River Watershed. The Portage_SWAT.zip file contains the SWAT simulation and the sensitivity analysis result in the Portage River Watershed. The src folder contains the source code of sensitivity analysis and plotting functions. The notebooks folder contains the Jupyter notebooks for performing sensitivity analysis and other post analyses.Global Sensitivity Analysis (GSA) often is applied to assess the sensitivity of model outputs to their inputs using ensemble simulations. However, increasing model complexity and the associated computational cost have limited the use of most GSA approaches for process-based watershed models. We propose to use Mutual Information (MI) as a computationally efficient GSA method for watershed modeling. Such MI computed from several hundred realizations usually can capture nonlinear relationships between inputs and outputs of interest. We perform MI-based watershed sensitivity analyses in studies of the Portage River Watershed in Ohio and the American River Watershed in Washington. In these studies, MI is used to evaluate the sensitivity of river discharges simulated by the Soil and Water Assessment Tool to no less than 20 parameters for each watershed. Our MI-based sensitivity analyses achieved convergence with about 300~500 realizations, a small fraction of the ensemble size (i.e., several thousand) required by the Sobol method. Nevertheless, MI yields similar sensitivity ranking compared to the Sobol method, especially for sensitive parameters. Our study thus sheds new light on the use of MI as an affordable GSA method for computationally intensive models such as the hyper-resolution, watershed hydrobiogeochemical models.

Engineering Privacy at the Edge: A Practical Guide to Differential Privacy in System Architectures

The rapid expansion of distributed and edge computing platforms—spanning autonomous vehicles, IoT sensors, and healthcare monitors—has heightened concerns about data privacy. Differential Privacy (DP) offers a rigorous mathematical framework to protect sensitive information while retaining analytical utility. This tutorial introduces the foundations of DP for both numerical and categorical datasets and extends the discussion to correlation-aware techniques tailored for structured and high-dimensional data. Hands-on demonstrations will begin with the PETINA (Privacy prEservaTIoN Algorithms) package for numerical data and continue with MIC-DP (Maximum Information Correlated Differential Privacy) for tabular data. Designed for researchers and practitioners in secure systems, embedded architectures, and AI accelerators, the tutorial emphasizes practical and scalable methods for integrating DP into real-world system designs.

ENSIGN

ENSIGN is a data analytics software package offering a modern unsupervised machine learning solution for scalable discovery in Big Data. The analytics in ENSIGN are based on an advanced mathematical tool called tensor decomposition and they are optimized to run efficiently on a range of computing platforms (from small multicore Desktop platforms to large Supercomputing clusters and novel high-end memory-driven computing platforms such as HPE Superdome Flex). ENSIGN enables the user to extract deep insights from the entirety of massive-scale (100s of Gigabytes or Terabytes scale) multidimensional data. ENSIGN uncovers latent patterns in data without the user having to specify or describe what the patterns are; the user, in the first place, may not even know such patterns existed and that they have to look for such patterns. The insights gained from ENSIGN could be trailheads that can be used as starting points for deeper forensic investigation.

Tracker Fits for shot 1s1674

Gas gun shock-to-detonation experiments provide data for calibrating HE burn models. At LANL the principal diagnostic is a magnetic gauge package that provides data on the lead shock trajectory, which is used to determine the run-distance to detonation, and the lead shock speed with run distance, which together with jump-off velocity of the velocity gauges determines Hugoniot locus points for the reactants.
