Clinical knowledge extraction via sparse embedding regression (KESER) with multi-center large scale electronic health record data

The increasing availability of electronic health record (EHR) systems has created enormous potential for translational research. However, it is difficult to know all the relevant codes related to a phenotype due to the large number of codes available. Traditional data mining approaches often require the use of patient-level data, which hinders the ability to share data across institutions. In this project, we demonstrate that multi-center large-scale code embeddings can be used to efficiently identify relevant features related to a disease of interest. We constructed large-scale code embeddings for a wide range of codified concepts from EHRs from two large medical centers. We developed knowledge extraction via sparse embedding regression (KESER) for feature selection and integrative network analysis. We evaluated the quality of the code embeddings and assessed the performance of KESER in feature selection for eight diseases. Besides, we developed an integrated clinical knowledge map combining embedding data from both institutions. The features selected by KESER were comprehensive compared to lists of codified data generated by domain experts. Features identified via KESER resulted in comparable performance to those built upon features selected manually or with patient-level data. The knowledge map created using an integrative analysis identified disease-disease and disease-drug pairs more accurately compared to those identified using single institution data. Analysis of code embeddings via KESER can effectively reveal clinical knowledge and infer relatedness among codified concepts. KESER bypasses the need for patient-level data in individual analyses providing a significant advance in enabling multi-center studies using EHR data.

ICAN/PART: Particulate composite analyzer, user's manual and verification studies

A methodology for predicting the equivalent properties and constituent microstresses for particulate matrix composites, based on the micromechanics approach, is developed. These equations are integrated into a computer code developed to predict the equivalent properties and microstresses of fiber reinforced polymer matrix composites to form a new computer code, ICAN/PART. Details of the flowchart, input and output for ICAN/PART are described, along with examples of the input and output. Only the differences between ICAN/PART and the original ICAN code are described in detail, and the user is assumed to be familiar with the structure and usage of the original ICAN code. Detailed verification studies, utilizing dim dimensional finite element and boundary element analyses, are conducted in order to verify that the micromechanics methodology accurately models the mechanics of particulate matrix composites. ne equivalent properties computed by ICAN/PART fall within bounds established by the finite element and boundary element results. Furthermore, constituent microstresses computed by ICAN/PART agree in average sense with results computed using the finite element method. The verification studies indicate that the micromechanics programmed into ICAN/PART do indeed accurately model the mechanics of particulate matrix composites.

Effects of adaptation of vestibulo-ocular reflex function on manual target localization

The goal of the present study was to determine if adaptive modulation of vestibulo-ocular reflex (VOR) function is associated with commensurate alterations in manual target localization. To measure the effects of adapted VOR on manual responses we developed the Vestibular-Contingent Pointing Test (VCP). In the VCP test, subjects pointed to a remembered target following passive whole body rotation in the dark. In the first experiment, subjects performed VCP before and after wearing 0.5X minifying lenses that adaptively attenuate horizontal VOR gain. Results showed that adaptive reduction in horizontal VOR gain was accompanied by a commensurate change in VCP performance. In the second experiment, bilaterally labyrinthine deficient (LD) subjects were tested to confirm that vestibular cues were central to the spatial coding of both eye and hand movements during VCP. LD subjects performed significantly worse than normal subjects. These results demonstrate that adaptive change in VOR can lead to alterations in manual target localization.

Cost-optimized Automated Variance Reduction for Highly Angle-dependent Radiation Transport Analyses [Dissertation]

Monte Carlo variance-reduction techniques that directly bias particle direction have historically received limited attention despite being useful for many radiation transport applications such as those in which radiation travels through large regions with a low probability of colliding. One such technique is known as DXTRAN (short for deterministic transport) in the MCNP Monte Carlo radiation transport code. Until now, effectively applying DXTRAN in calculations is largely based on empirical observations of computational performance. Optimal DXTRAN parameters are identified through manual iteration. This work develops new mathematical descriptions of the DXTRAN variance-reduction process and demonstrates a new automated variance-reduction method that applies these mathematical formulations to determine the optimal application of DXTRAN in a given problem.

Cascade Optimization Strategy for Aircraft and Air-Breathing Propulsion System Concepts

Design optimization for subsonic and supersonic aircraft and for air-breathing propulsion engine concepts has been accomplished by soft-coupling the Flight Optimization System (FLOPS) and the NASA Engine Performance Program analyzer (NEPP), to the NASA Lewis multidisciplinary optimization tool COMETBOARDS. Aircraft and engine design problems, with their associated constraints and design variables, were cast as nonlinear optimization problems with aircraft weight and engine thrust as the respective merit functions. Because of the diversity of constraint types and the overall distortion of the design space, the most reliable single optimization algorithm available in COMETBOARDS could not produce a satisfactory feasible optimum solution. Some of COMETBOARDS' unique features, which include a cascade strategy, variable and constraint formulations, and scaling devised especially for difficult multidisciplinary applications, successfully optimized the performance of both aircraft and engines. The cascade method has two principal steps: In the first, the solution initiates from a user-specified design and optimizer, in the second, the optimum design obtained in the first step with some random perturbation is used to begin the next specified optimizer. The second step is repeated for a specified sequence of optimizers or until a successful solution of the problem is achieved. A successful solution should satisfy the specified convergence criteria and have several active constraints but no violated constraints. The cascade strategy available in the combined COMETBOARDS, FLOPS, and NEPP design tool converges to the same global optimum solution even when it starts from different design points. This reliable and robust design tool eliminates manual intervention in the design of aircraft and of air-breathing propulsion engines where it eases the cycle analysis procedures. The combined code is also much easier to use, which is an added benefit. This paper describes COMETBOARDS and its cascade strategy and illustrates the capability of the combined design tool through the optimization of a subsonic aircraft and a high-bypass-turbofan wave-rotor-topped engine.

Processing Near-Infrared Imagery of the Orion Heatshield During EFT-1 Hypersonic Reentry

The Scientifically Calibrated In-Flight Imagery (SCIFLI) team captured high-resolution, calibrated, near-infrared imagery of the Orion capsule during atmospheric reentry of the EFT-1 mission. A US Navy NP-3D aircraft equipped with a multi-band optical sensor package, referred to as Cast Glance, acquired imagery of the Orion capsule's heatshield during a period when Orion was slowing from approximately Mach 10 to Mach 7. The line-of-sight distance ranged from approximately 65 to 40 nmi. Global surface temperatures of the capsule's thermal heatshield derived from the near-infrared intensity measurements complemented the in-depth (embedded) thermocouple measurements. Moreover, these derived surface temperatures are essential to the assessment of the thermocouples' reliance on inverse heat transfer methods and material response codes to infer the surface temperature from the in-depth measurements. The paper describes the image processing challenges associated with a manually-tracked, high-angular rate air-to-air observation. Issues included management of significant frame-to-frame motions due to both tracking jerk and jitter as well as distortions due to atmospheric effects. Corrections for changing sky backgrounds (including some cirrus clouds), atmospheric attenuation, and target orientations and ranges also had to be made. The image processing goal is to reduce the detrimental effects due to motion (both sensor and capsule), vibration (jitter), and atmospherics for image quality improvement, without compromising the quantitative integrity of the data, especially local intensity (temperature) variations. The paper will detail the approach of selecting and utilizing only the highest quality images, registering several co-temporal image frames to a single image frame to the extent frame-to-frame distortions would allow, and then co-adding the registered frames to improve image quality and reduce noise. Using preflight calibration data, the registered and averaged infrared intensity images were converted to surface temperatures on the Orion capsule's heatshield. Temperature uncertainties will be discussed relative to uncertainties of surface emissivity and atmospheric transmission loss. Comparison of limited onboard surface thermocouple data to the image derived surface temperature will be presented.

Python Based Plume Dynamics Estimation Tool (PyPDET) Rapid Plume Strike Analysis for RPOD Maneuvers in Deep Space Operations

I worked as a NASA Intern during the Summer 2023 term in the DS-00 division under the supervision of my mentor, Dr. Jonathan Pitt. Our goal was to build on our previous work from 2022 to develop a plume strike estimation tool using a prescribed physics methodology and model plume impingement effects while considering the dynamics of a rendezvous, operations, proximity, and docking (RPOD) maneuver. This tool supports previously configured CFD-DSMC calculations by allowing for rapid analysis of initial designs using a low-fidelity source flow model. Engineers can then use the high-fidelity CFD-DSMC tool to consolidate results as they work towards finalizing a design. This year’s project was focused on developing a software application that other engineers would be using in their analysis. Thus, the user’s experience was considered in the development of this application. Proper documentation, testability, and modularity of the codebase was our priority. For example, the project included auto documentation procedures to start building towards a User Manual, while also including dedicated demonstration cases for more explicit communication of functionality. Also, this project included a framework for testing the source code for future developments. Additionally, care was taken to develop the code using an Object-Oriented Programming approach. Thus, allowing for a modular extensibility of functionality in anticipation of future developments. The core work of this project was developing an algorithm that would transform the visiting vehicle and associated thruster data according to the kinematics described in the jet firing history. It would then calculate the estimated plume strikes on two of the target vehicles and write data accordingly into a VTK file. Summer work is to conclude by developing and presenting a PowerPoint slide deck at the intern exit briefing on August 11 th , 2023. Once the model for simple plume strike calculations is developed and tested there are several avenues to explore to continue development of this tool. These are also discussed in this report.

Image and numerical display aids for manual interpretation

Four color image display techniques, developed to aid in interpreting LANDSAT imagery, are described. These are the cluster image, the principal component transformation, the principal component greenness transformation, and the color-coded spectral plot. Experimental results show that the four techniques are useful in selecting and/or identifying representative samples of signatures in a given LANDSAT scene.
