Dynamic microbial assembly processes correspond to soil fertility in sustainable paddy agroecosystems

1. Microorganisms underpin the sustainability of agroecosystems, but we have a poor understanding of how the assembly processes that govern microbial community structure interact through time to maintain soil fertility. 2. Ancient rice paddies have a history of cultivation spanning hundreds or thousands of years and provide an ideal opportunity to explore relationships between community assembly processes and long-term agroecosystem sustainability. We used statistical null models to evaluate temporal patterns of bacterial community assembly processes across rice cultivation years and their associations with increases in soil fertility in paddy agroecosystems. 3. We found that stochasticity was a persistent force structuring paddy soil microbial communities, putatively due to frequent flooding that facilities dispersal. However, determinism gradually increased over centuries of agriculture and corresponded to increases in soil fertility. Accordingly, multifunctionality, calculated using enzymes catalyzing key soil functions in carbon, nitrogen, phosphorous and sulfur cycling significantly increased along rice cultivation years. We therefore propose that balanced assembly processes preserve a diverse array of traits that can dominate under various circumstances (stochasticity) while allowing for traits relevant to soil fertility to be selected for by soil fertility (determinism), thus supporting multifunctionality that underlies sustainable agroecosystems. 4. In total, our results highlight that knowledge on temporal microbial assembly processes, community composition, and ecological function in context of soil fertility is key to understanding ecological mechanisms maintaining agroecosystems sustainability.

The ecological assembly of bacterial communities in Antarctic wetlands varies across levels of phylogenetic resolution

Summary As functional traits are conserved at different phylogenetic depths, the ability to detect community assembly processes can be conditional on the phylogenetic resolution; yet most previous work quantifying their influence has focused on a single level of phylogenetic resolution. Here, we have studied the ecological assembly of bacterial communities from an Antarctic wetland complex, applying null models across different levels of phylogenetic resolution (i.e. clustering ASVs into OTUs with decreasing sequence identity thresholds). We found that the relative influence of the community assembly processes varies with phylogenetic resolution. More specifically, selection processes seem to impose stronger influence at finer (100% sequence similarity ASV) than at coarser (99%–97% sequence similarity OTUs) resolution. We identified environmental features related with the ecological processes and propose a conceptual model for the bacterial community assembly in this Antarctic ecosystem. Briefly, eco‐evolutionary processes appear to be leading to different but very closely related ASVs in lotic, lentic and terrestrial environments. In all, this study shows that assessing community assembly processes at different phylogenetic resolutions is key to improve our understanding of microbial ecology. More importantly, a failure to detect selection processes at coarser phylogenetic resolution does not imply the absence of such processes at finer resolutions.

HiFiAdapterFilt, a memory efficient read processing pipeline, prevents occurrence of adapter sequence in PacBio HiFi reads and their negative impacts on genome assembly

Abstract Background Pacific Biosciences HiFi read technology is currently the industry standard for high accuracy long-read sequencing that has been widely adopted by large sequencing and assembly initiatives for generation of de novo assemblies in non-model organisms. Though adapter contamination filtering is routine in traditional short-read analysis pipelines, it has not been widely adopted for HiFi workflows. Results Analysis of 55 publicly available HiFi datasets revealed that a read-sanitation step to remove sequence artifacts derived from PacBio library preparation from read pools is necessary as adapter sequences can be erroneously integrated into assemblies. Conclusions Here we describe the nature of adapter contaminated reads, their consequences in assembly, and present HiFiAdapterFilt, a simple and memory efficient solution for removing adapter contaminated reads prior to assembly.

PRESERVATION OF THE HIGH QUALITY FACTOR AND ACCELERATING GRADIENT OF Nb3Sn-COATED CAVITY DURING PAIR ASSEMBLY

Two CEBAF 5-cell accelerator cavities have been coated with Nb3Sn film using the vapor diffusion technique. One cavity was coated in the Jefferson Lab Nb3Sn cavity coating system, and the other in the Fermilab Nb3Sn coating system. Both cavities were measured at 4 K and 2 K in the vertical dewar test in each lab and then assembled into a cavity pair at Jefferson Lab. Previous attempts to assemble Nb3Sn cavities into a cavity pair degraded the superconducting properties of Nb3Sn-coated cavities. This contribution discusses the efforts to identify and mitigate the pair assembly challenges and will present the results of the vertical tests before and after pair assembly. Notably, one of the cavities reached the highest gradient above 80 mT in the vertical test after the pair assembly.

Gamma-ray Analysis of the Pressurized-Water-Reactor and Boiling-Water-Reactor Assemblies

Conclusions: Passive gamma analysis can be used to determine BU, CT, and IE of spent fuel assembly. Assemblies with small CT give best results.; Without any operator declaration, a 10 minutes measurement time of a PWR assembly can give the results for BU, CT, and IE with about 3% accuracy.; BWR analysis is more complicated and less effective than PWR and the results are somewhat less accurate.; A set of 4 measurements at 4 corners of an assembly can average out the variations of the assembly positions in the reactor during the burn cycles and can result in a better accuracy.

Gear Test Assembly - Status Report For FY2019

The final stages of pre-sodium commissioning were completed for the Gear Test Assembly (GTA) in late 2018 and all the components were moved to building 308 for final preparations for insertion into the Mechanisms Engineering Test Loop (METL). The GTA was fully assembled in the experimental test assembly workstation and all supporting electrical and hardware systems were installed on the METL Mezzanine. The GTA was installed in Test Vessel 1 after performing a final systems check, and the vessel and article were raised to operating temperature and held for two weeks to bake-out any moisture present in the components. Test Vessel 1 was filled with sodium and a purification process was completed using the cold trap system. When the sodium was sufficiently clean, Test Vessel 1 was isolated from the rest of METL, and experimental operation of the GTA commenced. The experimental operations consisted of rotating two shafts using Parker servomotors to apply a prototypic torque of a fuel handling mechanism removing and inserting a sodium fast reactor fuel assembly. This removing and inserting motion was repeated until the system seized, indicating component degradation of either the gears or the bearings in the test gearbox. A total of 19,600 cycles were completed, corresponding to the removal and insertion of 9,800 fuel assemblies. The system was shut down and then prepared for removal. The Flexicask System was successfully used to remove the GTA from Test Vessel 1 while keeping both vessel and article inert during the process. The GTA was installed in the Carbonation System, where the process of slowly reacting the sodium away using moist CO 2 has been started. Once the GTA is fully cleaned, it will be disassembled and the gears will undergo the same NDE process performed before testing to quantify the wear that occurred. A report on this, along with the data analysis from the experimental operations will be submitted in late 2019.

System Requirements Development for Assembly Alignment at DARHT

Lawrence Livermore National Laboratory conducts a few experiments at the DARHT facility at Los Alamos National Laboratory in New Mexico each year and in order to align to both X-ray beams for imaging, the experimental assembly must be adjusted to the correct spot. The current system to align the position of the assembly requires technicians to lift the assembly out with a crane and adjust the position. This process of lifting the assembly out, adjusting, and lowering back in can add additional hours and even days onto an already limited schedule, which can be very costly as well. The goal of this document is to develop system requirements and a concept of operations for a new system to position and adjust the experimental assembly within DARHT in order to save time and money.

Self-Assembly of Virus Particle Based Materials for Hydrogen Catalysis

Viruses are sophisticated protein-based containers and their self-assembly from a small number of subunits into symmetrical, monodisperse architectures has inspired the work performed under this award. We have taken advantage of the robust self-assembly of the bacteriophage P22 for the encapsulation of enzymatic cargo materials and studied their activity in energy harvesting systems. The large internal cavity of the P22 is ideal for high-capacity loading of enzymes resulting in very high local catalyst concentrations. We have exploited the self-assembly properties of the bacteriophage P22 system for the packaging of a number of different enzymes, including a [NiFe] hydrogenase as well as enzymes capable of butanol biosynthesis, to create active and stable individual “nano-reactors”. Individual viral capsid-based nanoreactors are also ideal building blocks for the construction of higher order assemblies. We have demonstrated the construction of ordered 3-D arrays from active nanoparticle building blocks to form materials with collective behavior and properties beyond those of the individual particles and capable of catalyzing multi-step reactions. The successful implementation of the work performed under this DOE grant provides us with a great deal of knowledge about directed self-assembly at multiple lengthscales for the development of bioinspired catalytic materials for energy harvesting.

Assembly and Repair of the Photosystem II Reaction Center

This project investigated the biochemical and biophysical mechanisms governing assembly and repair of Photosystem II (PSII), the membrane protein complex responsible for solar-driven water oxidation in oxygenic photosynthesis. The work focused on three integrated areas: (1) protein–protein interactions that facilitate PSII assembly in cyanobacterial biogenesis centers, (2) the chemical mechanism of photo-assembly of the Mn 4 CaO 5 oxygen-evolving complex (OEC), and (3) mechanisms that target PSII reaction centers for degradation and repair in photosynthetic organisms. Using electron paramagnetic resonance spectroscopy, protein biochemistry, molecular genetics, quantitative mass spectrometry, and computational modeling, the project demonstrated that proton release events limit early steps of OEC assembly and that chloride and calcium ions facilitate Mn oxidation and intermediate stabilization. Complementary studies identified chaperone recruitment mechanisms in cyanobacterial PSII biogenesis centers and translation and protease factors involved in PSII turnover in Chlamydomonas. Together, these results establish proton management and coordinated protein quality control as central design principles in PSII assembly and repair and provide mechanistic insight relevant to biological and artificial photosynthetic systems.

Supercrystallography-Based Decoding of Structure and Driving Force of Nanocrystal Assembly

Nanocrystal (NC) assembly appears as one promising method towards the controllable design and fabrication of advanced materials with desired property and functionality. The achievement of a “materials-by-design” requires not only a primary structural decoding of NC assembled supercrystal at a wide range of length scales, but also an improved understanding of the interactions and changeable roles of various driving forces over the course of nucleation and growth of NC superlattice. The recent invention of a synchrotron-based X-ray supercrystallographic approach makes it feasible to uncover the structural details of NC-assembled supercrystal at unprecedented levels from atomic through nano to mesoscale. Such structural documentations can be used to trace how various driving forces interact in a competitive way and thus change relatively in strength to govern the formation of individual superlattices under certain circumstances. This short review makes use of four single supercrystals typically made up of spherical, truncate, cubic and octahedral NCs, respectively, and provides a comparable description and a reasonable analysis of the use of a synchrotron-based supercrystallographic approach to reveal various degrees of translational and orientational ordering of NCs within various superlattices. In the connection of observed structural aspects with controlled environments of NC assembly, we further address how various driving forces interact each other to develop relatively changeable roles upon variation of the NC shape to respond to the nucleation and growth of various superlattices. With the guidance of such gained insights, we provide additional examples to illustrate how realistic environments are designed into delicate control of NC assembly to achieve particular interactions between NCs towards harvesting superlattice with NC translational symmetry and atomically crystallographic orientation as desired.

Dispersal-Based Microbial Community Assembly Decreases Biogeochemical Function

Ecological mechanisms influence relationships among microbial communities, which in turn impact biogeochemistry. In particular, microbial communities are assembled by deterministic (e.g., selection) and stochastic (e.g., dispersal) processes, and the relative balance of these two process types is hypothesized to alter the influence of microbial communities over biogeochemical function. We used an ecological simulation model to evaluate this hypothesis, defining biogeochemical function generically to represent any biogeochemical reaction of interest. We assembled receiving communities under different levels of dispersal from a source community that was assembled purely by selection. The dispersal scenarios ranged from no dispersal (i.e., selection-only) to dispersal rates high enough to overwhelm selection (i.e., homogenizing dispersal). We used an aggregate measure of community fitness to infer a given community’s biogeochemical function relative to other communities. We also used ecological null models to further link the relative influence of deterministic assembly to function. We found that increasing rates of dispersal decrease biogeochemical function by increasing the proportion of maladapted taxa in a local community. Niche breadth was also a key determinant of biogeochemical function, suggesting a tradeoff between the function of generalist and specialist species. Finally, we show that microbial assembly processes exert greater influence over biogeochemical function when there is variation in the relative contributions of dispersal and selection among communities. Taken together, our results highlight the influence of spatial processes on biogeochemical function and indicate the need to account for such effects in models that aim to predict biogeochemical function under future environmental scenarios.

Effect of polarity of electric current on friction behavior of two gallium-lubricated tantalum slipring assemblies

Computer-processed data from low-speed (10 rpm) slipring experiments with two similar (but of opposite polarity) gallium-lubricated tantalum slipring assemblies (hemisphere against disk) carrying 50 amperes dc in vacuum (10 to the minus 9th power torr) showed that the slipring assembly with the anodic hemisphere had significantly lower peak-to-peak values and standard deviations of coefficient-of-friction samples (a measure of smoothness of operation) than the slipring assembly with the cathodic hemisphere. Similar data from an experiment with the same slipring assemblies running currentless showed more random differences in the frictional behavior between the two assemblies.

Anti-buckling fatigue test assembly

An antibuckling fatigue test assembly is described for holding a metal specimen which is subjected to compression and to rapid cyclical heating and cooling while permitting visual observation. In an illustrative embodiment of this invention, the anti-buckling fatigue test apparatus includes first and second guide members between which the metal specimen is disposed and held, a heating assembly comprising a suitable heating source such as a quartz lamp and a reflecting assembly directing the heat onto the specimen, and a cooling assembly for directing a suitable cooling fluid such as air onto the specimen. The guide members each have a passage to permit the heat to be directed onto the specimen. An opening is provided in the reflecting assembly to permit visual inspection of that region of the specimen adjacent to the opening onto which the heat is directed.

Shaft seal assembly for high speed and high pressure applications

A seal assembly is provided for reducing the escape of fluids from between a housing and a shaft rotably mounted in the housing. The seal assembly comprises a pair of seal rings resiliently connected to each other and disposed in side-by-side relationship. In each seal ring, both the internal bore surface and the radial face which faces away from the other seal ring are provided with a plurality of equi-spaced recesses. The seal faces referred to are located adjacent a seating surface of the housing. Under normal operating conditions, the seal assembly is stationary with respect to the housing, and the recesses generate life, keep the assembly spaced from the rotating shaft and allow slip therebetween. The seal assembly can seize on the shaft, and slip will then occur between the radial faces and the housing.
