PNNL DataHub Project: Omics Lethal Human Viruses Project Profiling of the Host Response to Ebola Virus Infection, Processed Experimental Dataset Catalog

Ebola virus (EBOV) is high risk biological agent, classified as a Category A priority pathogen (Flaviviridae) by the National Institute of Allergy and Infectious Diseases (NIAID), known to cause hemorrhagic fever with high mortality rates in humans. Lethal host-pathogen invasion mechanisms and the cellular intricacies behind these fatal infections still remain unclear. The NIAID Modeling Host Responses to Understand Severe Human Virus Infections Research Program project (2013-2018) aimed to develop an improved comprehensive understanding of the host response to a suite of viruses causing lethal infections leveraging a systems biology approach. Herein, PNNL sub-projects provide a never before released comprehensive infectious disease collection of primary and secondary transformation multi-Omics data profiling a series of priority pathogen primary experimental studies for enhanced open-access to viral Omics datasets and project lifecycle metadata. Secondary host-pathogen viral dataset downloads contain one or more statistically processed (normalization data transformation) quantitative dataset collections resulting in qualitative expression analyses of primary host-pathogen experimental study designs. Leveraging unique high-resolution Omics capabilities for proteomics (P), metabolomics (M), lipidomics (L), and transcriptomics (T) dataset downloads each have a direct relationship to a primary sample submission corresponding to a specific Ebola virus [NCBITAXON:186536] (Zaire/Makona or Zaire/Mayinga) experimental infection study. Human host samples types include peripheral blood mononuclear cells isolated from blood plasma ["PBMC", BTO:0001025], human hepatoma carcinoma cells ["HUH", BTO:0001950], human umbilical vein endothelial cells ["HUVEC", BTO:0001949], immortalized human hepatocyte cells ["IHH", BTO:0006147], and human histiocytic lymphoma cells ["U937", BTO:0001412].

The Mini-CAPTAIN liquid argon time projection chamber

This manuscript describes the commissioning of the Mini-CAPTAIN liquid argon detector in a neutron beam at the Los Alamos Neutron Science Center (LANSCE), which led to a first measurement of high-energy neutron interactions in argon. The Mini-CAPTAIN detector consists of a Time Projection Chamber (TPC) with an accompanying photomultiplier tube (PMT) array sealed inside a liquid-argon-filled cryostat. The liquid argon is constantly purified and recirculated in a closed-loop cycle during operation. The specifications and assembly of the detector subsystems and an overview of their performance in a neutron beam are reported.

Initial Land Use/Cover Distribution Substantially Affects Global Carbon and Local Temperature Projections in the Integrated Earth System Model

Initial land cover distribution varies among Earth system models, an uncertainty in initial conditions that can substantially affect carbon and climate projections. We use the integrated Earth System Model to show that a 3.9 M km2 difference in 2005 global forest area (9–14% of total forest area) generates uncertainties in initial atmospheric CO2 concentration, terrestrial carbon, and local temperature that propagate through a future simulation following the Representative Concentration Pathway 4.5. By 2095, the initial 6 ppmv uncertainty range increases to 9 ppmv and the initial 26 PgC uncertainty range in terrestrial carbon increases to 33 PgC. The initial uncertainty range in annual average local temperature of -0.74 to 0.96 °C persists throughout the future simulation, with a seasonal maximum in Dec-Jan-Feb. These results highlight the importance of accurately characterizing historical land use and land cover to reduce overall initial condition uncertainty.

Graph Neural Network for Object Reconstruction in Liquid Argon Time Projection Chambers

This paper presents a graph neural network (GNN) technique for low-level reconstruction of neutrino interactions in a Liquid Argon Time Projection Chamber (LArTPC). GNNs are still a relatively novel technique, and have shown great promise for similar reconstruction tasks in the LHC. In this paper, a multihead attention message passing network is used to classify the relationship between detector hits by labelling graph edges, determining whether hits were produced by the same underlying particle, and if so, the particle type. The trained model is 84% accurate overall, and performs best on the EM shower and muon track classes. The model’s strengths and weaknesses are discussed, and plans for developing this technique further are summarised.

Coupled model intercomparison project phase 6 (CMIP6) high resolution model intercomparison project (HighResMIP) bias in extreme rainfall drives underestimation of amazonian precipitation

Abstract Extreme rainfall events drive the amount and spatial distribution of rainfall in the Amazon and are a key driver of forest dynamics across the basin. This study investigates how the 3-hourly predictions in the High Resolution Model Intercomparison Project (HighResMIP, a component of the recent Coupled Model Intercomparison Project, CMIP6) represent extreme rainfall events at annual, seasonal, and sub-daily time scales. TRMM 3B42 (Tropical Rainfall Measuring Mission) 3 h data were used as observations. Our results showed that eleven out of seventeen HighResMIP models showed the observed association between rainfall and number of extreme events at the annual and seasonal scales. Two models captured the spatial pattern of number of extreme events at the seasonal and annual scales better (higher correlation) than the other models. None of the models captured the sub-daily timing of extreme rainfall, though some reproduced daily totals. Our results suggest that higher model resolution is a crucial factor for capturing extreme rainfall events in the Amazon, but it might not be the sole factor. Improving the representation of Amazon extreme rainfall events in HighResMIP models can help reduce model rainfall biases and uncertainties and enable more reliable assessments of the water cycle and forest dynamics in the Amazon.

The EIC accelerator: design highlights and project status

The design of the electron-ion collider (EIC) at Brookhaven National Laboratory is well underway, aiming at a peak electron-proton luminosity of 10e+34 cm^-1·sec^-1. This high luminosity, the wide center-of-mass energy range from 29 to 141 GeV (e-p) and the high level of polarization require innovative solutions to maximize the performance of the machine, which makes the EIC one of the most challenging accelerator projects to date. The complexity of the EIC will be discussed, and the project status and plans will be presented.

Laser Surface Processing of Alloys for Corrosion Protection (Final Project Report of Marine Energy Seedling Project)

This is the final project report for the MHK Seedling project. The report describes use of laser surface processing (LSP) to modify the surface of test materials (Al, steel) and the corrosion testing performed on the resulting samples in different corrosion environments. Data shows that LSP improved the corrosion resistance of Al and steel used in this work relative to respective non-LSP samples. The data also showed that each material had a specific range of laser processing conditions where the beneficial effects of LSP (i.e. improvement in corrosion protection) were observed. Application of LSP to enable low-cost materials in marine environments, additional microstructural analysis and long-term testing are proposed to further develop this technology for marine renewable energy and systems.

Southern Company Services: Project 2: Tall Tower Wind Technical Potential for the Southeast (Modifications 4, 5), Project 4: Offshore Wind Potential for Southern Company Services (Modifications 7, 8)

Project 2: The National Laboratory of the Rockies (NLR) and Southern Company Services (SCS) seek to establish an agreement to assess the technical potential for wind energy in the Southeastern U.S. SCS has requested that NLR conduct a detailed assessment of system performance, available capacity, transmission distance, and levelized cost of electricity (LCOE) at turbine hub heights of 100m to 160m within the SCS service territory. NLR will also provide an assessment of utility photovoltaic (PV) technical potential within the SCS service territory. NLR has unique modeling capabilities to assist SCS with high spatial and temporal resolution assessment of wind and PV technical potential, considering geospatial constraints. Project 4: NLR and SCS seek to develop a spatially explicit techno-economic assessment for offshore wind energy in the Southeastern U.S. The analysis aims to characterize the regional sensitivities of offshore wind plant costs and performance, underwater cabling, potential siting constraints, and landfall spur transmission costs.

Comprehensive Database of Environmental Mitigations Extracted from FERC-Licensed Hydropower Projects Using Artificial Intelligence Techniques, 1998-2023

This dataset provides a comprehensive inventory of environmental mitigation measures required by Federal Energy Regulatory Commission (FERC) licensed hydropower facilities from 461 licenses that were issued from 1998 to 2023. These licenses constitute 446 of the 1015 FERC projects that were active at the end of 2023. 17,612 mentions of environmental mitigations were identified and categorized in 128 unique categories. Mitigations were identified using a Natural Language Processing (NLP) approach, specifically with a Bidirectional Encoder Representations from Transformer (BERT) model. Model-derived results were then reviewed and updated by a subject matter expert as needed. This dataset introduces important enhancements to previous efforts to inventory environmental mitigations, such as including associated license text for each mitigation, tracking the number of instances a mitigation was identified within a license, and providing improved location information. These enhancements significantly expand the dataset's utility, offering greater analytical capabilities and ensuring reproducibility. The dataset is downloadable as a zip file containing the metadata and dataset files.

IBPSA Project 2 BOPTEST: An update on the test cases available in the framework for testing advanced control strategies in buildings

Project 2 develops software infrastructure, test cases, and extensions for the Building Optimization Testing Framework (BOPTEST) to address the expanding needs of building and urban energy system controls through open international collaboration. This paper provides an overview of the new test cases available as of BOPTEST version 0.7.1. Each test case is developed using open-source Modelica libraries and Spawn of EnergyPlus, enabling the creation of high-fidelity building models that incorporate envelope dynamics, Heating Ventilation and Air Conditioning (HVAC) systems, and explicit control representations. Currently, eight test cases are available, with five additional cases under development. These test cases cover a wide range of climates, building types, and HVAC systems. This paper compiles and summarizes test case descriptions, cites original manuscripts that developed them for a more detailed description, and reports baseline control performance metrics. Furthermore, two example applications are presented: one illustrating different levels of control, from supervisory to low-level, and another demonstrating how Model Predictive Control (MPC) solutions must be adapted from continuous to integer to control some building actuators.
