leapR: An R Package for Multiomic Pathway Analysis

A generalized goal of many high-throughput data studies is to identify functional mecha-nisms that underlie observed biological phenomena, whether disease outcomes or metabolic out-put. Increasingly, studies that rely on multiple sources of high-throughput data (genomic, tran-scriptomic, proteomic, metabolomic) are faced with a challenge of utilizing the data in a way that maximizes utility. However, methods for integration of multiple forms of molecular data into a biolog-ically coherent frameworks are needed. Furthermore, we have developed a framework to assess biological pathway activity that relates to phenotypic outcome using multi-source data. Availability and implementation: The leapR package with user manual and example workflow is available for download from GitHub (https://github.com/biodataganache/leapR).

Correlations between electronic order and structural distortions and their ultrafast dynamics in the single-layer manganite P r 0.5 C a 1.5 Mn O 4

Time-resolved x-ray diffraction experiments on the half-doped single-layered manganite Pr 0.5 Ca 1.5 Mn O 4 are used to monitor the ultrafast photoinduced dynamics of the structural distortion associated with the charge and orbital ordering (CO/OO). As in the nonlayered three-dimensional counterpart, the ordered phase melts in less than 100 fs after 800-nm photoexcitation and subsequently partially recovers due to thermal equilibration of electronic and vibrational systems. Photoexciting Pr 0.5 Ca 1.5 Mn O 4 below the transition temperature of a second structural phase transition that occurs around 146 K (deep inside the CO/OO phase) releases this structural transition, but progresses on a much slower timescale. Finally, this additional reduction of crystal symmetry, which we ascribe to a further tilt of the oxygen octahedra, can thus be considered to be only weakly coupled to CO/OO. Furthermore, static hard-x-ray and resonant soft-x-ray diffraction at the Mn L 2,3 edges experiments identify correlations between structural distortions and electronic order in thermal equilibrium.

High-precision mass measurement of Si 24 and a refined determination of the r p process at the A = 22 waiting point

We report a high-precision mass measurement of 24 Si, performed with the Low Energy Beam and Ion Trap (LEBIT) facility at the National Superconducting Cyclotron Laboratory. The atomic mass excess, 10 753.8 (37) keV, is a factor of 5 more precise than previous results. This substantially reduces the uncertainty of the 23 Al(p ,γ) 24 Si reaction rate, which is a key part of the rapid proton capture (rp) process powering type I x-ray bursts. Furthermore, the updated rate constrains the onset temperature of the (α,p) process at the 22 Mg waiting point to a precision of 9%.

Long-range and local crystal structures of the S r 1 - x C a x Ru O 3 perovskites

Here, the crystal structures of the Sr 1–x Ca x RuO 3 (0 ≤ x ≤ 1) perovskites are investigated using both long-range and local structural probes. High-resolution synchrotron powder x-ray-diffraction characterization at ambient temperature shows that the materials have orthorhombic long-range crystal structures to high precision, and we support previous work showing that Ca 2+ substitution for Sr 2+ primarily changes the tilting of rigid corner-sharing RuO 6 octahedra at their shared oxygen vertices. X-ray pair-distribution function analysis for SrRuO 3 , CaRuO 3 , and one intermediate composition show them to display monoclinic symmetry at the local level; when averaged over different domain orientations this yields orthorhombic symmetry in the long range, and no long-range or local phase transitions are observed between 80 and 300 K for materials with intermediate compositions. High-resolution transmission electron microscopy shows that the Sr/Ca distribution is random at the nanoscale. Lastly, we plot magnetic characteristics such as the ferromagnetic T c , Curie-Weiss theta, effective moment, and ambient temperature susceptibility vs the octahedral tilt and unit-cell volume.

Redox poise in R. rubrum phototrophic growth drives large-scale changes in macromolecular pathways

During photoheterotrophic growth on organic substrates, purple nonsulfur photosynthetic bacteria like Rhodospirillum rubrum can acquire electrons by multiple means, including oxidation of organic substrates, oxidation of inorganic electron donors (e.g., H 2 ), and by reverse electron flow from the photosynthetic electron transport chain. These electrons are stored as reduced electron-carrying cofactors (e.g., NAD(P)H and ferredoxin). The overall ratio of oxidized to reduced cofactors (e.g., NAD(P)+:NAD(P)H), or ’redox poise’, is difficult to understand or predict, as are the cellular processes for dissipating these reducing equivalents. Using physics-based models that capture mass action kinetics consistent with the thermodynamics of reactions and pathways, a range of redox conditions for heterophototrophic growth are evaluated, from conditions in which the NADP+/NADPH levels approach thermodynamic equilibrium to conditions in which the NADP+/NADPH ratio is far above the typical physiological values. Modeling predictions together with experimental measurements indicate that the redox poise of the cell results in large-scale changes in the activity of biosynthetic pathways and, thus, changes in cell macromolecule levels (DNA, RNA, proteins, and fatty acids). Furthermore, modeling predictions indicate that during phototrophic growth, reverse electron flow from the quinone pool is a minor contributor to the production of reduced cofactors (e.g., NAD(P)H) compared to other oxidative processes (H 2 and carbon substrate oxidation). Instead, the quinone pool primarily operates to aid ATP production. The high level of ATP, in turn, drives reduction processes even when NADPH levels are relatively low compared to NADP+ by coupling ATP hydrolysis to the reductive processes. The model, in agreement with experimental measurements of macromolecule ratios of cells growing on different carbon substrates, indicates that the dynamics of nucleotide versus lipid and protein production is likely a significant mechanism of balancing oxidation and reduction in the cell.

PROGRESS ON MAGNETRON R&DS FOR INDUSTRIAL PARTICLE ACCELERATORS

The magnetron as an efficient RF source for a compact industrial SRF accelerator has been developed. The per-formance of injection phase lock on two independent magnetron transmitters operated at 915MHz, in CW mode with maximum power of 75kW each has been demon-strated to satisfy this application. This industrial type magnetron has AC transformer and the SCR rectifier on the DC anode power supply. Output power spectrum with phase locking can achieve noise reduction of -21.2 dBc at the 1st 60 Hz, -28.0 dBc at 1st 180 Hz with only -22.6 dBc injection power. Further control studies for 2×75 kW, 915 MHz power combing by WR975 magic-tee at Jefferson Lab (JLab) and for 4×1.2 kW, 2.45 GHz power combing by WR340 magic-tee at General Atomics (GA).

gamut: A Geospatial R Package to Analyze Multisectoral Urban Teleconnections

Most cities in the United States withdraw surface water to meet public water supply needs. The lands on which this water is generated are often developed for human activities -- such as agriculture, mining, and industry -- that may compete for water resources or contaminate water supplies. Cities are thereby connected to other sectors through their water supply catchments. This connection is an example of an multisectoral urban teleconnection. The Geospatial Analytics for Multisectoral Urban Teleconnections (``gamut``) package provides national-scale information on these teleconnections by combining land use data with hydrological analysis to characterize urban source watershed human interactions across the conterminous United States.

rfasst: An R tool to estimate air pollution impacts on health and agriculture

Existing scientific literature shows that health and agricultural impacts attributable to air pollution are significant and should be considered in the integrated analysis of human and Earth-system interactions. The implementation of policies that affect the power sector, the composition of the vehicle fleet or the investments and deployment of different energy sources will in turn result in different levels of air pollution. Even though the various methodologies for estimating the impacts of air pollution, such as exposure-response functions, are extensively applied by the scientific community, they are normally not included in integrated assessment modeling outputs.

R&D toward design for a pion-production target for Mu2e-II

The Mu2e experiment at Fermilab will search for evidence of charged lepton flavor violation by observing the conversion of a negative muon into an electron in the Coulomb field of a nucleus without emission of neutrinos and will probe effective new-physics mass scales in the 103-104 TeV range. One of the main parts of the Mu2e experimental setup is its target station in which negative pions are generated in interactions of the 8 GeV primary proton beam with a tungsten target, which will be capable of producing $2\times10^{17}$ negative muons per year. Mu2e can be extended by a next generation experiment, Mu2e-II, with a sensitivity improved by another factor of 10 or more as enabled by the PIP-II accelerator upgrade project. PIP-II is a 250-meter-long linac capable of accelerating a 2 mA proton beam to a kinetic energy of 800 MeV corresponding to 1.6 MW of power. To achieve another factor of ten improvement in sensitivity, Mu2e-II will require about 100 kW of proton beam on target, and the added power requires a new target design. We will present our progress in RD of a target station conceptual design for Mu2e-II, using the MARS15 and G4beamline Monte-Carlo codes toward a selection between granular, conveyor, and rotating cylindrical target options.

Doing Pandemic R&D as if There’s No Mañana: Charting a course to zig and zag our way out of the pandemonium we’re in

Since the beginnings of Sandia National Laboratories, Sandians have made the unthinkable not only thinkable, but also plannable and doable. Over time, we’ve tempered ourselves, studying and devising ways to deter, defend against, and blunt threats of mass death, destruction, and disruption. Now we, and all within our social circles, are living one of the nightmares that only a small fraction of our fellow Sandians have pondered, tackled, and anticipated––a virus that bypasses militaries, zips through borders, hitches to domestic travelers and commuters, makes its hosts unknowing dangers to others, overwhelms hospitals and clinics, hobbles governments, and takes away the lives and livelihoods of compromised and marginalized people everywhere. Taken by surprise, Sandians have dispersed and re-congregated into three interconnected camps. Those who determinedly and defiantly carry on with the work they’ve been doing since before the pandemic hit. Those who are doggedly mustering and redirecting their abilities, experience, education, and energies to get us to the other side of this crisis (without ending up on the Other Side in the process). And those who are in fight-or-flight mode because this virus is pushing them to their personal limits, directly threatening them and/or the lives, jobs, and businesses that matter to them. From these three camps (which some of us migrate between on a daily, hourly, or even minute-by-minute basis), we make our individual and collective attempts to hold it together, do our work, and live another day. While there is much about this that is beyond our control, we are anything but helpless. Each of us has specialized powers and influence that can be brought to bear on the big and small parts of this gnarly problem. It all starts with a personal and collective understanding of the situation we’re in.

An Application of Faster R-CNNs in Object Detection Efforts Applied to the Critical Infrastructure Domain

Object detection and segmentation approaches have been successfully applied to multiple interdisciplinary domains ranging from medical imaging to autonomous vehicles. The following study details efforts to apply segmentation methods to the critical infrastructure domain. Specifically, the identification of critical sub-components of four facilities: airports, hospitals, hydroelectric dams, and water treatment plants. Data for this study was extracted from the U.S. Department of Agriculture’s National Agriculture Imagery Program data set. Each facility class was considered independently of the other facilities, producing four different segmentation models during the testing and training process. Ultimately, the study team concluded there are significant challenges associated with object detection modeling when applied to facility analysis within the critical infrastructure domain. The study team was able to identify possible sources of these challenges that could be potentially addressed in future work.
