MolSym : A Python package for handling symmetry in molecular quantum chemistry

A consideration of the point group symmetry of molecules is often advantageous from a computational efficiency standpoint and sometimes necessary for the correct treatment of chemical physics problems. Many modern electronic structure software packages include a treatment of symmetry, but these are sometimes incomplete or unusable outside of that program’s environment. Therefore, we have developed the MolSym package for handling molecular symmetry and its associated functionalities to provide a platform for including symmetry in the implementation and development of other methods. Features include point group detection, molecule symmetrization, arbitrary generation of symmetry element sets and character tables, and symmetry adapted linear combinations of real spherical harmonic basis functions, Cartesian displacement coordinates, and internal coordinates. We present some of the advantages of using molecular symmetry as achieved by MolSym, particularly with respect to Hartree–Fock theory, and the reduction of finite difference displacements in gradient/Hessian computations. Furthermore, this package is designed to be easily integrated into other software development efforts and may be extended to further symmetry applications.

Systems biology markup language (SBML) level 3 package: multistate, multicomponent and multicompartment species, version 1, release 2

Rule-based modeling is an approach that permits constructing reaction networks based on the specification of rules for molecular interactions and transformations. These rules can encompass details such as the interacting sub-molecular domains and the states and binding status of the involved components. Conceptually, fine-grained spatial information such as locations can also be provided. Through “wildcards” representing component states, entire families of molecule complexes sharing certain properties can be specified as patterns. This can significantly simplify the definition of models involving species with multiple components, multiple states, and multiple compartments. The systems biology markup language (SBML) Level 3 Multi Package Version 1 extends the SBML Level 3 Version 1 core with the “type” concept in the Species and Compartment classes. Therefore, reaction rules may contain species that can be patterns and exist in multiple locations. Multiple software tools such as Simmune and BioNetGen support this standard that thus also becomes a medium for exchanging rule-based models. This document provides the specification for Release 2 of Version 1 of the SBML Level 3 Multi package. No design changes have been made to the description of models between Release 1 and Release 2; changes are restricted to the correction of errata and the addition of clarifications.

EOSPAC User’s Manual: V.6.5

The EOSPAC utility package is a collection of interface routines, which can be used to access the SESAME data library and perform various data adjustments and interpolations on the SESAME data. The SESAME data library contains both thermodynamic (e.g., equation of state) and transport coefficients (e.g., opacity and conductivity). Note, for simplicity, the term EOS (equation of state) used herein includes both thermodynamic variables and transport coefficients. The EOSPAC utility package is designed to be used by physics codes (henceforth "host codes") written in multiple languages and on multiple platforms. The remainder of this manual is organized into several sections.

Physics of the Serrano Sn Transport Package

Serrano is a software package for simulating photon transport in moving material. It presently supports 1-D, unstructured 2-D for a wide variety of element types, and 3-D for tetrahedra and hexahedra. The package is designed to be a component of larger codes, such as radiation hydrodynamics codes. Only the radiation transport equations are solved by Serrano itself.

Pushing the Limits of Micro battery Capacity and Energy

Micro battery with higher energy density will extend the service life of the miniature sensors so that the scientists and engineers could be able to collect more data along with the time in ecological and environmental vectors, such as animal tracking. Within this project, a completely new cell design (Gen2) for micro batteries to further increase their cell capacity and energy is developed. The new cell design directly packages the active material in a hard aluminum case, decreasing the percentage of non-active components. The manufacturing process to improve wetting ability is studied and the trial run is finally given to evaluate the feasibility of the proposed technology. It’s found that both the capacity and energy with same battery size could be increased by 30% comparing with Gen1 micro battery technology previously developed by PNNL. The yield of Gen2 micro batteries is still lower due to the high degree of manual operation, especially for drilling process where more precise position control is needed. More effort is still required to improve the capability of automatic manufacturing processes. The new battery technology will support the development of smaller and lighter miniature sensors at PNNL and could potentially contribute to the large-scale manufacturing capabilities of micro batteries in US with reliable performances and long-term shelf life.

Characterization of Stress-Corrosion-Cracking in Plutonium-Bearing Storage Containers

Introduction • The Integrated Surveillance Program, under the Department of Energy, is responsible for the periodic surveillance of storage containers containing plutonium-bearing materials. • The container-packages are designed to isolate the materials for 50 to 100 years with minimal surveillance. • During monitoring, corrosion-pitting and stress-corrosion-cracking (SCC) has been identified in some of the inner-cans near the weld regions. • SCC through wall penetration would result in an undesired increased risk of leakage. • An investigation is in progress to identify and characterize corrosion events to determine the prevalence of corrosion features and the likelihood of a throughwall breach. • Here, we discuss the characterization efforts carried out by Scanning Electron Microscopy (SEM), including 3D-tomography by Focused Ion Beam (FIB) methods.

Development of a container for handling, testing, and storing discrete microelectronic components

A container has been developed for handling, testing, burning-in, and storing discrete microelectronic components without removal from the protective package. The package was designed to accommodate the leadless inverted device and other carrier-mounted active devices and chip-type discrete resistors and capacitors. Before the indicated development, components were handled and tested in various ways, some of which resulted in damage or contamination. The basic design of the container utilizes precision machined printed circuit boards and chemically milled (photoetched) contact springs. Included in this design for protection is an O-ring-sealed cover. Methods of fabrication and limitations of the current hardware are presented. Current applications of and possible extensions to the technology are discussed.
