PyPop: a mature open-source software pipeline for population genomics

Python for Population Genomics (PyPop) is a software package that processes genotype and allele data and performs large-scale population genetic analyses on highly polymorphic multi-locus genotype data. In particular, PyPop tests data conformity to Hardy-Weinberg equilibrium expectations, performs Ewens-Watterson tests for selection, estimates haplotype frequencies, measures linkage disequilibrium, and tests significance. Standardized means of performing these tests is key for contemporary studies of evolutionary biology and population genetics, and these tests are central to genetic studies of disease association as well. Here, we present PyPop 1.0.0, a new major release of the package, which implements new features using the more robust infrastructure of GitHub, and is distributed via the industry-standard Python Package Index. New features include implementation of the asymmetric linkage disequilibrium measures and, of particular interest to the immunogenetics research communities, support for modern nomenclature, including colon-delimited allele names, and improvements to meta-analysis features for aggregating outputs for multiple populations.

Discovery of Small-Molecule Inhibitors of SARS-CoV-2 Proteins Using a Computational and Experimental Pipeline

A rapid response is necessary to contain emergent biological outbreaks before they can become pandemics. The novel coronavirus (SARS-CoV-2) that causes COVID-19 was first reported in December of 2019 in Wuhan, China and reached most corners of the globe in less than two months. In just over a year since the initial infections, COVID-19 infected almost 100 million people worldwide. Although similar to SARS-CoV and MERS-CoV, SARS-CoV-2 has resisted treatments that are effective against other coronaviruses. Crystal structures of two SARS-CoV-2 proteins, spike protein and main protease, have been reported and can serve as targets for studies in neutralizing this threat. We have employed molecular docking, molecular dynamics simulations, and machine learning to identify from a library of 26 million molecules possible candidate compounds that may attenuate or neutralize the effects of this virus. The viability of selected candidate compounds against SARS-CoV-2 was determined experimentally by biolayer interferometry and FRET-based activity protein assays along with virus-based assays. In the pseudovirus assay, imatinib and lapatinib had IC 50 values below 10 μM, while candesartan cilexetil had an IC 50 value of approximately 67 µM against M pro in a FRET-based activity assay. Comparatively, candesartan cilexetil had the highest selectivity index of all compounds tested as its half-maximal cytotoxicity concentration 50 (CC 50 ) value was the only one greater than the limit of the assay (>100 μM).

Accelerator-Based Production of Scandium Radioisotopes for Applications in Prostate Cancer: Toward Building a Pipeline for Rapid Development of Novel Theranostics

In the field of nuclear medicine, the β + -emitting 43 Sc and β - -emitting 47 Sc are promising candidates in cancer diagnosis and targeted radionuclide therapy (TRT) due to their favorable decay schema and shared pharmacokinetics as a true theranostic pair. Additionally, scandium is a group-3 transition metal (like 177 Lu) and exhibits affinity for DOTA-based chelators, which have been studied in depth, making the barrier to implementation lower for 43/47 Sc than for other proposed true theranostics. Before 43/47 Sc can see widespread pre-clinical evaluation, however, an accessible production methodology must be established and each isotope’s radiolabeling and animal imaging capabilities studied with a widely utilized tracer. As such, a simple means of converting an 18 MeV biomedical cyclotron to support solid targets and produce 43 Sc via the 42 Ca(d,n) 43 Sc reaction has been devised, exhibiting reasonable yields. The Nat Ti(γ,p) 47 Sc reaction is also investigated along with the successful implementation of chemical separation and purification methods for 43/47 Sc. The conjugation of 43/47 Sc with PSMA-617 at specific activities of up to 8.94 MBq/nmol and the subsequent imaging of LNCaP-ENZaR tumor xenografts in mouse models with both 43/47 Sc-PSMA-617 are also presented.

A Search for L4 Earth Trojan Asteroids Using a Novel Track-before-detect Multiepoch Pipeline

We report Earth Trojan asteroids are an important but elusive population that co-orbit with Earth at the L4 and L5 Lagrange points. There is only one known, but a large population is theoretically stable and could provide insight into our solar system’s past and present, as well as planetary defense. In this paper, we present the results of an Earth Trojan survey that uses a novel shift-and-stack detection method on 2 nights of data from the Dark Energy Camera. We find no new Earth Trojan asteroids. We calculate an upper limit on the population that is consistent with previous searches despite much less sky coverage. Additionally, we elaborate on previous upper-limit calculations using current asteroid population statistics and an extensive asteroid simulation to provide the most up-to-date population constraints. We find an L4 Earth Trojan population of N ET < 1 for H = 13.93, N ET < 10 for H = 16, and N ET < 938 for H = 22.

An Automated Probabilistic Asteroid Prediscovery Pipeline

We present an automated and probabilistic method to make prediscovery detections of near-Earth asteroids (NEAs) in archival survey images, with the goal of reducing orbital uncertainty immediately after discovery. We refit the Minor Planet Center's astrometry and propagate the full six-parameter covariance to survey epochs to define search regions. We build low-threshold source catalogs for viable images and evaluate every detected source in a search region as a candidate prediscovery. We eliminate false positives by refitting a new orbit to each candidate and probabilistically linking detections across images using a likelihood ratio. Applied to the Zwicky Transient Facility's (ZTF) imaging, we identify approximately 3000 recently discovered NEAs with prediscovery potential, including a doubling of the observational arc for about 500. We use archival ZTF imaging to make prediscovery detections of the potentially hazardous asteroid 2021 DG1, extending its arc by 2.5 yr and reducing future apparition sky plane uncertainty from many degrees to arcseconds. We also recover 2025 FU24 nearly 7 yr before its first known observation, when its sky plane uncertainty covers hundreds of square degrees across thousands of ZTF images. The method is survey agnostic and scalable, enabling rapid orbit refinement for new discoveries from Rubin, NEO Surveyor, and NEOMIR.

SNEWPY: A Data Pipeline from Supernova Simulations to Neutrino Signals

Current neutrino detectors will observe hundreds to thousands of neutrinos from Galactic supernovae, and future detectors will increase this yield by an order of magnitude or more. With such a data set comes the potential for a huge increase in our understanding of the explosions of massive stars, nuclear physics under extreme conditions, and the properties of the neutrino. However, there is currently a large gap between supernova simulations and the corresponding signals in neutrino detectors, which will make any comparison between theory and observation very difficult. SNEWPY is an open-source software package that bridges this gap. The SNEWPY code can interface with supernova simulation data to generate from the model either a time series of neutrino spectral fluences at Earth, or the total time-integrated spectral fluence. Data from several hundred simulations of core-collapse, thermonuclear, and pair-instability supernovae is included in the package. This output may then be used by an event generator such as sntools or an event rate calculator such as the SuperNova Observatories with General Long Baseline Experiment Simulator (SNOwGLoBES). Additional routines in the SNEWPY package automate the processing of the generated data through the SNOwGLoBES software and collate its output into the observable channels of each detector. In this paper we describe the contents of the package, the physics behind SNEWPY, the organization of the code, and provide examples of how to make use of its capabilities.

Is there warming in the pipeline? A multi-model analysis of the Zero Emissions Commitment from CO 2

Abstract. The Zero Emissions Commitment (ZEC) is the change in global mean temperature expected to occur following the cessation of net CO 2 emissions and as such is a critical parameter for calculating the remaining carbon budget. The Zero Emissions Commitment Model Intercomparison Project (ZECMIP) was established to gain a better understanding of the potential magnitude and sign of ZEC, in addition to the processes that underlie this metric. A total of 18 Earth system models of both full and intermediate complexity participated in ZECMIP. All models conducted an experiment where atmospheric CO 2 concentration increases exponentially until 1000 PgC has been emitted. Thereafter emissions are set to zero and models are configured to allow free evolution of atmospheric CO 2 concentration. Many models conducted additional second-priority simulations with different cumulative emission totals and an alternative idealized emissions pathway with a gradual transition to zero emissions. The inter-model range of ZEC 50 years after emissions cease for the 1000 PgC experiment is -0.36 to 0.29°C, with a model ensemble mean of -0.07 °C, median of -0.05°C, and standard deviation of 0.19°C. Models exhibit a wide variety of behaviours after emissions cease, with some models continuing to warm for decades to millennia and others cooling substantially. Analysis shows that both the carbon uptake by the ocean and the terrestrial biosphere are important for counteracting the warming effect from the reduction in ocean heat uptake in the decades after emissions cease. This warming effect is difficult to constrain due to high uncertainty in the efficacy of ocean heat uptake. Overall, the most likely value of ZEC on multi-decadal timescales is close to zero, consistent with previous model experiments and simple theory.
