Integrative illustration of a JCVI-syn3A minimal cell

Abstract Data from genomics, proteomics, structural biology and cryo-electron microscopy are integrated into a structural illustration of a cross section through an entire JCVI-syn3.0 minimal cell. The illustration is designed with several goals: to inspire excitement in science, to depict the underlying scientific results accurately, and to be feasible in traditional media. Design choices to achieve these goals include reduction of visual complexity with simplified representations, use of orthographic projection to retain scale relationships, and an approach to color that highlights functional compartments of the cell. Given that this simple cell provides an attractive laboratory for exploring the central processes needed for life, several functional narratives are included in the illustration, including division of the cell and the first depiction of an entire cellular proteome. The illustration lays the foundation for 3D molecular modeling of this cell.

Multiplexed Probing for Functional Capacity Measurements in Complex and Limited-Size Samples

A new strategy using glass as a solid support for functionalization with chemical probes has been recently developed with successful results. The next step in glass functionalization is to pair chemical probes with fluorescent glass microspheres. This approach gives us a way to directly quantify probe-bound protein using Fluorescence-Activated Cell Sorting (FACS). FACS has already shown to be amendable to glass microspheres, demonstrating changes in probe-bound protein concentration. Suitable probing conditions for gram-positive and negative microbes, complex microbial communities from myriad ecosystems, and eukaryotic cells/tissues have traditionally suffered from set-backs, such as limited protein per sample and conditions atypical for probing. To remedy this, we propose to: (1) Demonstrate probe functionalization specific to glass microspheres by paired fluorophore and use those activity probes successfully with proteomics. Probes that are currently available (CYP5, GSH/GST, Glycoside Hydrolase) can be easily prepared onto glass surfaces. Probe-bound microspheres can be tested in ratios, first with known amounts of purified protein and then complex microbiome lysates. (2) Our validated microspheres are then used to determine quantitative amounts of protein through FACS sorting. Complimenting these results by proteomics, prepared microspheres are then optimized and condensed into a user-friendly kit. Once successfully commercialized, this multiplexed assay can be used with little to no technical expertise, making this available to various industries users.

Live-Cell Quantum Dot-Based Tracking of Plant & Microbial Extracellular Vesicles

All cellular organisms examined to date release various types of small vesicles called extracellular vesicles (EVs). They were originally thought to be unimportant, but research into EVs as carriers of key messages for communication within large, multicellular organisms or between interacting organisms has gained interest in many different scientific areas of study. Recently, it was discovered that both plants and their pathogenic fungi generate EVs and they are important vehicles for sending plant signals to thwart invasion by fungal pathogens, and in response, fungi use EVs to help evade plant defenses. This project aimed to develop new ways to visualize EVs and their potential nucleic acid cargo isolated from the crop plant, sorghum. We adapted a click chemistry-based method for making quantum dot-based RNA sensors, which will be a useful tool for others studying small RNAs. These sensors were not used detect RNA in sorghum EVs because unlike EVs from Arabidopsis, sorghum EVs were not enriched for specific small RNAs. This interesting difference shifted the project in an exciting direction, which focused on comparing EV proteomes. Our study discovered that greater than 60% of Arabidopsis EV proteins were also found in the sorghum EV proteome, revealing a partial conservation between a eudicot and monocot plant. These studies have raised new, fundamental questions on the conserved function of EVs in plants.

Rhodotorula toruloides Nitrogen Limitation PTM Profiling Multi-Omics (TZ-DP1)

The purpose of this experiment was to evaluate the regulatory stress response of Oleaginous yeast species Rhodotorula toruloides NBRC 0880 (JGI strain IFO0880 v4.0) under nitrogen-rich and nitrogen-limited conditions over time. Time course experimental samples (0, 24, 48, and 72 hours after inoculation) were prepared using a semi-automated multi-PTM proteomic approach, using tandem mass tag 18-plex (TMT18), and lipidome remodeling for downstream multi-omics analysis. Processed datasets are openly accessible from PNNL DataHub and contain secondary processed proteomic (redox, phospho, and global TMT) and lipidomic (positive and negative ion mode) results files and experimental design metadata.
