DUNE – Simulation Validation of Fermilab Detector Reconstruction

DUNE (Deep Underground Neutrino Experiment) is Fermilab’s flagship international experiment designed to study neutrinos by sending an intense beam from Illinois to detectors located 1,300 kilometers away at the Sanford Underground Research Facility (SURF) in South Dakota. To prepare for such a large-scale experiment, physicists develop detailed simulations to produce mock data sets which are analyzed by the CAFAna framework. During my internship, I developed software using the CAFAna framework to analyze simulated detector data and generated plots to make data trends easier to interpret and identify patterns. My analysis has uncovered inconsistencies in reconstructed neutrino tracks, duplicated reconstructed tracks causing sporadic spikes in the data, and unnatural differences in energy levels between interaction types. These analyses help verify that the improvements to detector simulations do not introduce unintended resolution errors and ensure proper reconstruction performance, supporting DUNE’s goal of making precise neutrino measurements and advancing the Department of Energy’s mission of fundamental scientific discovery.

The Accelerator Neutrino Neutron InteractionExperiment: Design, Construction and Preparationfor First Physics

This thesis covers work performed for the Accelerator Neutrino Neutron Interaction Experiment (ANNIE) between 2015 and 2020. ANNIE is a beamline neutrino experiment located at the Fermi National Accelerator Laboratory in Chicago. Its primary physics goals are the measurement of neutrino interaction cross-sections on oxygen, and a measurement of the multiplicity of final state neutrons from these interactions, both as functions of final state kinematics. In order to achieve these goals ANNIE will be pioneering the use of Large Area Picosecond Photodetectors and the use of gadolinium doping to enhance neutron visibility in a water Cherenkov detector. Over the time period of this thesis the ANNIE detector was constructed, an initial 'Phase I' background run was completed, the detector was decommissioned and then substantially upgraded in preparation for the main 'Phase II' physics run. At the time of writing ANNIE is being re-commissioned, with Phase II data taking anticipated to begin in 2021. During this time I spent 21/2 years on-site contributing to almost all aspects of hardware work, while performing software development for the simulation and analysis frameworks. As my first software task I developed Monte Carlo simulations of the detector response, based on the WCSim framework. While thismore » framework provided a starting point for the tank simulation significant modifications were required to implement the complete ANNIE detector system. This included a rewrite of the geometry, along with modifications to the photosensor definitions, hit collections, digitization, triggering, input and output interfaces, etc. To take advantage of improved modelling of neutrons in Geant4.10 the physics lists were also reimplemented in the new version format. As part of this work I determined performance metrics based on the output files, calculating kinematic acceptance, detector efficiency and expected event rates. My contributions on reconstruction focused primarily on the MRD, for which I implemented two track reconstruction algorithms, specialised for high and low energy muons. The high energy algorithm achieves >90% efficiency for tracks with at least 8 hits, and is robust against dead paddles and unrelated hits. The low energy algorithm performs a search in combination with tank information to provide sensitivity down to a single MRD hit. Early data handling work for the Phase I background run included writing the code for handling TDC hits and performing studies on neutron detection without the requirement of multi-hit coincidence. As the collaboration moved to a new framework for the Phase II analysis I performed a substantial amount of work to develop the codebase, implementing tools to perform tasks such as file IO, data parsing, waveform processing, event building, timestamp alignment, time clustering, hit residual calculation, event visualisation etc. I helped develop the python API for integrating multi-language tools, and ported the framework into a Singularity container to provide a self-contained environment that…« less

Framework for Flexible Security in Group Communications

The Antigone software system defines a framework for the flexible definition and implementation of security policies in group communication systems. Antigone does not dictate the available security policies, but provides high-level mechanisms for implementing them. A central element of the Antigone architecture is a suite of such mechanisms comprising micro-protocols that provide the basic services needed by secure groups.

A Framework for Performing V&V within Reuse-Based Software Engineering

Verification and validation (V&V) is performed during application development for many systems, especially safety-critical and mission-critical systems. The V&V process is intended to discover errors, especially errors related to critical processing, as early as possible during the development process. Early discovery is important in order to minimize the cost and other impacts of correcting these errors. In order to provide early detection of errors, V&V is conducted in parallel with system development, often beginning with the concept phase. In reuse-based software engineering, however, decisions on the requirements, design and even implementation of domain assets can be made prior to beginning development of a specific system. In this case, V&V must be performed during domain engineering in order to have an impact on system development. This paper describes a framework for performing V&V within architecture-centric, reuse-based software engineering. This framework includes the activities of traditional application-level V&V, and extends these activities into domain engineering and into the transition between domain engineering and application engineering. The framework includes descriptions of the types of activities to be performed during each of the life-cycle phases, and provides motivation for the activities.

Integrated modeling framework (FVCOM-ICM/Toxi) to simulate the fate and transport of polychlorinated biphenyls in urban estuaries–Case study for Puget Sound, WA

Puget Sound is an urban estuary that exhibits persistent polychlorinated biphenyls (PCBs) contamination despite years of remediation efforts. For robust management actions, determining the timing, location, and magnitude of PCB loading sources and transport pathways using field data alone is challenging due to complex water circulation and biogeochemical processes. Here, this study aims to develop an integrated modeling framework that couples complex estuarian circulation with biogeochemical processes and associated interactions with PCB kinetics. The model simulates PCB accumulation in the lower tropic food web, demonstrating PCB intrusion into primary producers and its biomagnification in pelagic consumers. The PCB data from a new field survey was used to calibrate/validate the new PCB modeling framework for Puget Sound. The software program of the modeling framework is available to the user community for the applications of toxic contaminants transport in marine waters.

Computational Aspects of Data Assimilation and the ESMF

The scientific challenge of developing advanced data assimilation applications is a daunting task. Independently developed components may have incompatible interfaces or may be written in different computer languages. The high-performance computer (HPC) platforms required by numerically intensive Earth system applications are complex, varied, rapidly evolving and multi-part systems themselves. Since the market for high-end platforms is relatively small, there is little robust middleware available to buffer the modeler from the difficulties of HPC programming. To complicate matters further, the collaborations required to develop large Earth system applications often span initiatives, institutions and agencies, involve geoscience, software engineering, and computer science communities, and cross national borders. The Earth System Modeling Framework (ESMF) project is a concerted response to these challenges. Its goal is to increase software reuse, interoperability, ease of use and performance in Earth system models through the use of a common software framework, developed in an open manner by leaders in the modeling community. The ESMF addresses the technical and to some extent the cultural - aspects of Earth system modeling, laying the groundwork for addressing the more difficult scientific aspects, such as the physical compatibility of components, in the future. In this talk we will discuss the general philosophy and architecture of the ESMF, focussing on those capabilities useful for developing advanced data assimilation applications.

Evolution of HEP Processing Frameworks

HEP data-processing software must support the disparate physics needs of many experiments. For both collider and neutrino environments, HEP experiments typically use data-processing frameworks to manage the computational complexities of their large-scale data processing needs. Data-processing frameworks are being faced with new challenges this decade. The computing landscape has changed from the past three decades of homogeneous single-core x86 batch jobs running on grid sites. Frameworks must now work on a heterogeneous mixture of different platforms: multi-core machines, different CPU architectures, and computational accelerators; and different computing sites: grid, cloud, and high-performance computing. We describe these challenges in more detail and how frameworks may confront them. Given their historic success, frameworks will continue to be critical software systems that enable HEP experiments to meet their computing needs. Frameworks have weathered computing revolutions in the past; they will do so again with support from the HEP community

Using geometric simulation software ‘GASP’ to model conformational flexibility in a family of zinc metal–organic frameworks

Here, a new tripodal tricarboxylic acid ligand, 4,4'-(4'-(4'-carboxy-[1,1'-biphenyl]-4-yl)-[2,2':6',2''-terpyridine]-5,5''-diyl)-dibenzoic acid (H 3 cbt ), was synthesised using a three-step convergent strategy. Subsequent reactions with zinc( II ) nitrate hexahydrate yielded three metal–organic frameworks (MOFs). The three MOFs, [Zn(H cbt )]·4DMF ( 1 ), [Zn(H cbt )]·4DMSO·1.5H 2 O·DMF ( 2 ), and [Zn(H cbt )]·2DMF·3H 2 O ( 3 ), each adopt flexible interdigitated 2D net topologies. Framework 1 has DMF-filled channels that retain porosity upon desolvation, with a measured BET surface area of 248 m 2 g -1 . Framework 2 possesses larger DMSO-containing channels that collapse upon desolvation, resulting in near-equivalent porosity values to framework 1 . In silico calculations and topological considerations determined using the geometric simulation software GASP dictate that framework 2 can feasibly alter conformation to approximate 1 , but cannot perfectly replicate the interdigitated motif. Framework 3 formed when wet solvents were used to synthesise 1 . Interestingly, the interdigitated structure of 3 contains a unique carboxylate binding mode that precludes its subsequent adoption by either 1 or 2 upon their exposure to water. This diverse array of structural considerations recommends this MOF family for modelling using GASP. Interrogating frameworks 1–3 using this software provided insights that justified experimentally observed conformational trends, as well as barriers to interconversion between members of this MOF family. In a broader sense, this work demonstrates the wider applicability of GASP software to modelling structural changes within flexible MOF materials.

Safety Assurance Framework for Nuclear Digital Instrumentation and Control Software

Software in digital instrumentation and control (D&C) systems poses unique challenges for the safety assurance of nuclear power plants. Through a literature survey of 21 sources, we analyzed various claims, arguments, and evidence used in safety assurance cases across industries. These were organized into a Goal Structuring Notation (GSN) safety assurance case framework to organize and visualize the various arguments for DI&C safety. We developed a classification for the levels of the framework, which can be used in other safety assurance cases to improve clarity.

Bridging the Gap Between Requirements and Simulink Model Analysis

Formal verification and simulation are powerful tools for the verification of requirements against complex systems. Requirements are developed in early stages of the software lifecycle and are typically expressed in natural language. There is a gap between such requirements and their software implementations. We present a framework that bridges this gap by supporting a tight integration and feedback loop between high-level requirements and their analysis against software artifacts. Our framework implements an analysis portal within the fret requirements elicitation tool, thus forming an end-to-end, open-source environment where requirements are written in an intuitive, structured natural language, and are verified automatically against Simulink models.
