WHONDRS-GUI: a web application for global survey of surface water metabolites

Background The Worldwide Hydrobiogeochemistry Observation Network for Dynamic River Systems (WHONDRS) is a consortium that aims to understand complex hydrologic, biogeochemical, and microbial connections within river corridors experiencing perturbations such as dam operations, floods, and droughts. For one ongoing WHONDRS sampling campaign, surface water metabolite and microbiome samples are collected through a global survey to generate knowledge across diverse river corridors. Metabolomics analysis and a suite of geochemical analyses have been performed for collected samples through the Environmental Molecular Sciences Laboratory (EMSL). The obtained knowledge and data package inform mechanistic and data-driven models to enhance predictions of outcomes of hydrologic perturbations and watershed function, one of the most critical components in model-data integration. To support efforts of the multi-domain integration and make the ever-growing data package more accessible for researchers across the world, a Shiny/R Graphical User Interface (GUI) called WHONDRS-GUI was created. Results The web application can be run on any modern web browser without any programming or operational system requirements, thus providing an open, well-structured, discoverable dataset for WHONDRS. Together with a context-aware dynamic user interface, the WHONDRS-GUI has functionality for searching, compiling, integrating, visualizing and exporting different data types that can easily be used by the community. The web application and data package are available at https://data.ess-dive.lbl.gov/view/doi:10.15485/1484811 , which enables users to simultaneously obtain access to the data and code and to subsequently run the web app locally. The WHONDRS-GUI is also available for online use at Shiny Server ( https://xmlin.shinyapps.io/whondrs/ ).

SimELIT: A Novel GUI-Based Comprehensive Ion Trajectory Simulation Software for Mass Spectrometry

Ion trajectory simulation in mass spectrometry systems from injection to detection is technically challenging but very important for better understanding the ion dynamics in instrument development. Here, in this work, we present SimELIT (Simulator of Eulerian and Lagrangian Ion Trajectories), a novel ion trajectory simulation platform. SimELIT is built upon a suite of multiphysics solvers compiled into OpenFOAM (an open-source numerical solver library particularly used for computational mechanics), with a simple web-based graphical user interface (GUI) allowing users to define the details of OpenFOAM cases and run simulations. SimELIT is a modular program and can provide extensions of physics (e.g., gas flows, electrodynamic fields) and thus enable ion trajectory simulations from the ion source to detector. The current version (SimELIT) provides two numerical solvers for ion trajectory simulations–(1) a Lagrangian particle tracker in vacuum and (2) a Eulerian ion density solver in background gas in the presence of electric fields. Here, we describe the architecture of SimELIT, including its use of Docker and the React Framework, and demonstrate the computation of ion trajectories of multiple m/z values in a static/linear voltage drop in vacuum (across a 1 m long flight tube). Further, the drift motion of ions under 1 Torr pressure conditions in a static background (N 2 ) gas through a 20 V/cm static electric field is shown. The results produced from SimELIT were compared with SIMION and theoretical estimates. In addition, we report the computation of ion trajectories in electrodynamic fields within a planar FAIMS device operating at atmospheric pressure.

Guiding the choice of informatics software and tools for lipidomics research applications

Progress in mass spectrometry lipidomics has led to a rapid proliferation of studies across biology and biomedicine. These generate extremely large raw datasets requiring sophisticated solutions to support automated data processing. To address this, numerous software tools have been developed and tailored for specific tasks. However, for researchers, deciding which approach best suits their application relies on ad hoc testing, which is inefficient and time consuming. Here we first review the data processing pipeline, summarizing the scope of available tools. Next, to support researchers, LIPID MAPS provides an interactive online portal listing open-access tools with a graphical user interface. This guides users towards appropriate solutions within major areas in data processing, including (1) lipid-oriented databases, (2) mass spectrometry data repositories, (3) analysis of targeted lipidomics datasets, (4) lipid identification and (5) quantification from untargeted lipidomics datasets, (6) statistical analysis and visualization, and (7) data integration solutions. Detailed descriptions of functions and requirements are provided to guide customized data analysis workflows.

WE-Validate: An Open-Source Framework For Wind Power Validation

Grid operators rely on historical weather time series at existing and planned wind power plants to make informed decisions when planning for a future power grid with very high penetration of renewable power. While synthetic wind power time series have been developed based on historical weather models, their validation with actual power production data remains complex due to variations in modeling practices and methodologies. This paper introduces the WE-Validate framework, originally designed for wind speed validation and now enhanced for wind power validation with a graphical user interface to support users with minimal programming experience. Validation of wind power with WE-Validate is based on robust metrics consisting of RMSE, centered RMSE, average bias, average percent bias, mean absolute error, mean absolute percent error, cross correlation, and calculation of ramping magnitude, rate, and duration. This paper showcases WE-Validate with validation of synthetically derived power for a wind plant in Washington state for one month in 2018. Validation of the synthetic power from two comparison data sets compared with observations shows both comparison series have strong correlation with observed across weekly and monthly aggregations while suffering from persistent negative bias. The suite of metrics within WE-Validate facilitates immediate insight into the utility of the comparison data sets through compression across multiple axes. This user-friendly, open-source tool can be extended beyond wind power, making it a valuable resource for system planners and operators in different domains.

Development and Commercialization of an IDAES-Based Power Plant Performance Monitoring and Optimization System

DOE and NETL have created an advanced, open-source computational platform through the Institute for the Design of Advanced Energy Systems (IDAES). The IDAES platform is a very extensive modeling environment that can be used for a broad range of power plant and process applications. MapEx Software is developing and commercializing a software application that makes it easier to set-up and run IDAES-based analyses. The MapEx-developed software application will replace the need for custom Python language coding with a user-friendly graphical user interface where the user can construct a flowsheet diagram of the IDAES model by inserting icons representing the plant equipment onto the screen. This application will make the implementation of modeling and optimization of existing fossil-fired power plants more straight-forward and less time-consuming. The effort focuses on performance monitoring and optimization of plant operations for the existing coal-fired power plant fleet but is built on a structure that allows expansion into the broad range of applications where IDAES methods may be applied.

Requirements for the implementation of schedule repair technology in the Experiment Scheduling Program

The following list of requirements specifies the proposed revisions to the Experiment Scheduling Program (ESP2) which deal with schedule repair. These requirements are divided into those which are general in nature, those which relate to measurement and analysis functions of the software, those which relate specifically to conflict resolution, and those relating directly to the user interface. (This list is not a complete list of requirements for the user interface, but only a list of those schedule repair requirements which relate to the interface.) Some of the requirements relate only to uses of the software in real-time operations. Others are clearly for future versions of the software, beyond the upcoming revision. In either case, the fact will be clearly stated.

Advanced information processing system: Hosting of advanced guidance, navigation and control algorithms on AIPS using ASTER

This program demonstrated the integration of a number of technologies that can increase the availability and reliability of launch vehicles while lowering costs. Availability is increased with an advanced guidance algorithm that adapts trajectories in real-time. Reliability is increased with fault-tolerant computers and communication protocols. Costs are reduced by automatically generating code and documentation. This program was realized through the cooperative efforts of academia, industry, and government. The NASA-LaRC coordinated the effort, while Draper performed the integration. Georgia Institute of Technology supplied a weak Hamiltonian finite element method for optimal control problems. Martin Marietta used MATLAB to apply this method to a launch vehicle (FENOC). Draper supplied the fault-tolerant computing and software automation technology. The fault-tolerant technology includes sequential and parallel fault-tolerant processors (FTP & FTPP) and authentication protocols (AP) for communication. Fault-tolerant technology was incrementally incorporated. Development culminated with a heterogeneous network of workstations and fault-tolerant computers using AP. Draper's software automation system, ASTER, was used to specify a static guidance system based on FENOC, navigation, flight control (GN&C), models, and the interface to a user interface for mission control. ASTER generated Ada code for GN&C and C code for models. An algebraic transform engine (ATE) was developed to automatically translate MATLAB scripts into ASTER.

Space Operations Training Concepts Benchmark Study (Training in a Continuous Operations Environment)

The NASA/USAF Benchmark Space Operations Training Concepts Study will perform a comparative analysis of the space operations training programs utilized by the United States Air Force Space Command with those utilized by the National Aeronautics and Space Administration. The concentration of the study will be focused on Ground Controller/Flight Controller Training for the International Space Station Payload Program. The duration of the study is expected to be five months with report completion by 30 June 2002. The U.S. Air Force Space Command was chosen as the most likely candidate for this benchmark study because their experience in payload operations controller training and user interfaces compares favorably with the Payload Operations Integration Center's training and user interfaces. These similarities can be seen in the dynamics of missions/payloads, controller on-console requirements, and currency/proficiency challenges to name a few. It is expected that the report will look at the respective programs and investigate goals of each training program, unique training challenges posed by space operations ground controller environments, processes of setting up controller training programs, phases of controller training, methods of controller training, techniques to evaluate adequacy of controller knowledge and the training received, and approaches to training administration. The report will provide recommendations to the respective agencies based on the findings. Attached is a preliminary outline of the study. Following selection of participants and an approval to proceed, initial contact will be made with U.S. Air Force Space Command Directorate of Training to discuss steps to accomplish the study.

Data Relay Board with Protocol for High-Speed, Free-Space Optical Communications

In a free-space optical communication system, the mitigation of transient outages through the incorporation of error-control methods is of particular concern, the outages being caused by scintillation fades and obscurants. The focus of this innovative technology is the development of a data relay system for a reliable high-data-rate free-spacebased optical-transport network. The data relay boards will establish the link, maintain synchronous connection, group the data into frames, and provide for automatic retransmission (ARQ) of lost or erred frames. A certain Quality of Service (QoS) can then be ensured, compatible with the required data rate. The protocol to be used by the data relay system is based on the draft CCSDS standard data-link protocol Proximity-1, selected by orbiters to multiple lander assets in the Mars network, for example. In addition to providing data-link protocol capabilities for the free-space optical link and buffering the data, the data relay system will interface directly with user applications over Gigabit Ethernet and/or with highspeed storage resources via Fibre Channel. The hardware implementation is built on a network-processor-based architecture. This technology combines the power of a hardware switch capable of data switching and packet routing at Gbps rates, with the flexibility of a software- driven processor that can host highly adaptive and reconfigurable protocols used, for example, in wireless local-area networks (LANs). The system will be implemented in a modular multi-board fashion. The main hardware elements of the data relay system are the new data relay board developed by Rockwell Scientific, a COTS Gigabit Ethernet board for user interface, and a COTS Fibre Channel board that connects to local storage. The boards reside in a cPCI back plane, and can be housed in a VME-type enclosure.
