RhizoNet: semantic segmentation of plant roots using CNN (RhizoNet) v0.0.1

RhizoNet is designed for the semantic segmentation of plant root scans, utilizing a sophisticated deep learning network known as Residual Unet. It specializes in processing color images of plants cultivated in a hydroponic EcoFAB system, captured using an Epson scanner. The core of the algorithm is based on Residual U-nets, which significantly improve prediction accuracy. This is achieved through the implementation of a convex hull operation, which effectively delineates the primary root component by leveraging spatio-temporal image data. This enables researchers to accurately assess predicted biomass and monitor plant growth over time.

Untargeted metabolite data from a root surface in a rhizobox

Raw data is provided from samples analyzed using separate reverse phase chromatographic methods on a high performance liquid chromatograph with mass spectrometry. These porewater samples were collected from a microdialysis which generated samples along the surface of a growing A. sative root (all_hc). This data was used to answer questions connecting rhizosphere metabolite (putatively identified metabolites, hc_putative_norm) changes over time (root growth) with changes in the surrounding rhizosphere biogeochemistry (DOC, redox, pH). Rhizosphere biogeochemistry values are provided in the hc_putative_norm file as averages over their respective range of time that they were collected at. The hc_putative_norm file also contains all normalized values over only the intensity values collected for putatively identified metabolites.

Root responses to warming and hurricane disturbances in a wet tropical forest of Puerto Rico: R code and data

The purpose of this data was to generate a scientific article that describes the responses of tropical roots to a warming experiment and to the effect of two consecutive hurricanes in Puerto Rico (Yaffar et al. in review). This data is from 10 months of minirhizotron images taken every 2 weeks at the experimental warming Tropical Responses to Altered Climate Experiment (TRACE) plots in Puerto Rico before and after Hurricanes Irma and Maria. This project has 3 warmed plots (plot 2,4,6) and 3 control plots (plot 1,3,5) with 2 minirhizotron tubes at each plot. As part of the data, there is also root data taken from cores and in-growth cores. Additionally, there is soil nutrient concentration data, soil microclimate, total leaf area, and canopy openness taken by Reed et al. 2020, and the TRACE census. Data files are in CSV format and the R code included in this package can be used with R 3.4.4 (R Core Team and contributors worldwide).

First report of Seville root-knot nematode, Meloidogyne hispanica (Nematoda: Meloidogynidae) in the USA and North America

A high number of second stage juveniles of the root-knot nematode were recovered from soil samples collected from a corn field, located in Pickens County, South Carolina, USA in 2019. Extracted nematodes were examined morphologically and molecularly for species identification which indicated that the specimens of root knot juveniles were Meloidogyne hispanica. The morphological examination and morphometric details from second-stage juveniles were consistent with the original description and redescriptions of this species. The ITS rRNA, D2-D3 expansion segments of 28S rRNA, intergenic COII-16S region, nad5 and COI gene sequences were obtained from the South Carolina population of M. hispanica. Phylogenetic analysis of the intergenic COII-16S region of mtDNA gene sequence alignment using statistical parsimony showed that the South Carolina population clustered with Meloidogyne hispanica from Portugal and Australia. To our best knowledge, this finding represents the first report of Meloidogyne hispanica in the USA and North America.

A Review of Technologies that can Provide a 'Root of Trust' for Operational Technologies

The supply chain attack pathway is being increasingly used by adversaries to bypass security controls and gain unauthorized access to sensitive networks and equipment (e.g., Critical Digital Assets). Cyber-attacks targeting supply chain generally aim to compromise the environments, products, or services of vendors and suppliers to inject, add, or substitute authentic software and hardware with malicious elements. These malicious elements are deemed to be authentic as they arise from the vendor or supplier (i.e., the supply chain). This research aims at providing a survey of technologies that have the potential to reduce exposure of sensitive networks and equipment to these attacks, thereby improving tamper resistance. The recent advances in the performance and capabilities of these technologies in recent years has increased their potential applications to reduce or mitigate exposure of the supply chain attack pathway. The focus being on providing an analysis of the benefits and disadvantages of smart cards, secure tokens, and elements to provide root of trust. This analysis provides evidence that these roots of trust can increase the technical capability of equipment and networks to authenticate changes to software and configuration thereby increasing resilience to some supply chain attacks, such as those related to logistics and ICT channels, but not development environment attacks.

Gridtrust: Electricity Grid Root-of-Trust Decentralized Supply Chain Cyber-Security (Final Scientific/Technical Report)

GridTrust represents a departure from reliance on a single organization or a single person to multiple organizations and therefore multiple people across organizational structures. The motivating idea behind involving multiple organizations is the increase in security due to human factors. More specifically, the requirement that distinct people in different organizations sign off on a change or an update makes a cyberattack much less likely due to the inherent requirement that both organizations be penetrated and fooled. GridTrust focuses on the software update process as the primary exemplar for the research and development work. A novel hardware-based technology referred to as a Physical Unclonable Function (PUF) provides a microchip Root-of-Trust (RoT), i.e., a starting point for verifying that the hardware being communicated with is the hardware the control center believes the hardware to be. As a result, staff at power grid control centers can ensure the accurate and reliable identification of hardware devices from the outset. The GridTrust protocol introduces two key innovations, as detailed in this report. Firstly, the utilization of a PUF as a root-of-trust in the initial phase of a software or firmware update. Secondly, the application of multiple cryptographic signatures from two or more organizations to the update binary. These signatures are verified before implementing the update on a power grid device in the field. In terms of GridTrust hardware design, this report outlines two main components. The first is the GridTrust Native Device, integrating PUF technology intrinsically into the hardware device itself. The second is the GridTrust Interfacing Device, which incorporates PUF technology and multiple cryptographic signatures. These signatures are cross-checked within a separate hardware positioned between the power grid control center and the legacy power grid device, functioning as an intermediary. While the GridTrust Interfacing Device offers the advantage of being applicable to existing power grid equipment, it may have reduced security if the intermediary component is targeted. On the other hand, the GridTrust Native Device boasts increased security due to protocol integration within a unified form factor. The effectiveness of GridTrust technology has been extensively demonstrated, with multiple external red-team attackers unable to breach GridTrust's security measures. This was observed both in controlled laboratory settings during Phase 1 of the project and in real-world conditions within a City of Marietta substation during Phase 2 of the project.

Characterization of Root Zone Soil Moisture and Herpetofaunal Biodiversity in the Southern Great Plains

(1) Goal: The scientific objective to the proposed research is to develop a proto-type downscaled (<1 km) version of the root-zone soil moisture product called SoilMERGE or SMERGE. This objective is linked as root zone soil moisture is a critical climate variable that has a more direct influence on plant growth than precipitation. Therefore, the developed downscaled version of SMERGE can be used as input into biodiversity informatic techniques (i.e., maximum entropy modeling) Development of downscaled SMERGE will be facilitated by Department of Energy (DOE) resources specifically data from the DOE Atmospheric Radiation Measurement (ARM) facility and modeling platforms such as the Energy Exascale Earth System Model (E3SM).

First report of barley root-knot nematode, Meloidogyne naasi from turfgrass in Idaho, with multigene molecular characterization

Barley root-knot nematode, Meloidogyne naasi Franklin, 1965, is one of the most important pest nematodes infecting monocots (Franklin, 1965). Two-inch core soil samples collected from a golf course in Ada County, Idaho were submitted for identification in November of 2019. A high number of Meloidogyne sp. juveniles were recovered from both soil samples using sieving and decantation followed by the sugar centrifugal flotation method. They were examined by light microscopy, morphometric measurements, and multiple molecular markers, including the ribosomal 28S D2–D3 and intergenic spacer 2 (IGS-2) regions, mitochondrial markers cytochrome oxidase I (COI) and the interval from COII to 16S, and the protein-coding gene Hsp90. Morphometrics as well as BlastN comparisons with other root-knot nematode sequences from GenBank were consistent with identification as M. naasi. Phylogenetic trees inferred from 28S, IGS-2, COI, or Hsp90 alignments each separated the Idaho population into a strongly supported clade with other populations of M. naasi, while the COII-16S interval could not resolve M. naasi from M. minor. This report represents the first morphological and molecular characterization of Meloidogyne naasi from turfgrass in Idaho.

Effects of Microbial-Mineral Interactions on Organic Carbon Stabilization in a Ponderosa Pine Root Zone: A Micro-Scale Approach

Soil microbial communities affect the formation of micro-scale mineral-associated organic matter (MAOM) where complex processes, including adhesion, aggregate formation, microbial mineral weathering and soil organic matter stabilization occur in a narrow zone of large biogeochemical gradients. Here we designed a field study to examine carbon stabilization mechanisms by using in-growth mesh bags containing biotite that were placed in a ponderosa pine root zone for 6 months and compared to the surrounding bulk soil. We sought to determine the composition of the microbial community in the mesh bags compared to the surrounding soils, analyze the direct interactions between microbes and biotite, and finally identify the nature of the newly formed MAOM within the mesh-bags. Our results revealed that minerals in the mesh bags were colonized by a microbial community that produced organic matter in situ. The 16S rRNA gene sequencing and ITS2 region characterization showed phylogenetic similarity between the mesh bag and bulk soil archaea/bacteria and fungi microbiomes, with significant differences in alpha- and beta-diversity and species abundances. Organic matter pools in the mesh bags, analyzed by Fourier transform ion cyclotron resonance mass spectrometry, contained protein- (peptides) and lipid-like compounds while the bulk soil OM was comprised of lignin-like and carboxyl-rich alicyclic molecules. These results support that the newly formed biotite associated organic compounds have a microbial signature in the mesh bags. High-resolution electron microscopy documented strongly adhered organic compounds to biotite surfaces, formation of microaggregates, elemental uptake at the microbe (organic matter)-mineral interface, and distortion of biotite layers. Overall, this study shows the direct and indirect involvement of soil microbial communities from the root zone of ponderosa pine in the formation of MAOM, soil organic carbon stabilization, microaggregation, and mineral weathering at micro- and nano-scales.

Cell Wall Compositions of Sorghum bicolor Leaves and Roots Remain Relatively Constant Under Drought Conditions

Renewable fuels are needed to replace fossil fuels in the immediate future. Lignocellulosic bioenergy crops provide a renewable alternative that sequesters atmospheric carbon. To prevent displacement of food crops, it would be advantageous to grow biofuel crops on marginal lands. These lands will likely face more frequent and extreme drought conditions than conventional agricultural land, so it is crucial to see how proposed bioenergy crops fare under these conditions and how that may affect lignocellulosic biomass composition and saccharification properties. We found that while drought impacts the plant cell wall of Sorghum bicolor differently according to tissue and timing of drought induction, drought-induced cell wall compositional modifications are relatively minor and produce no negative effect on biomass conversion. This contrasts with the cell wall-related transcriptome, which had a varied range of highly variable genes (HVGs) within four cell wall-related GO categories, depending on the tissues surveyed and time of drought induction. Further, many HVGs had expression changes in which putative impacts were not seen in the physical cell wall or which were in opposition to their putative impacts. Interestingly, most pre-flowering drought-induced cell wall changes occurred in the leaf, with matrix and lignin compositional changes that did not persist after recovery from drought. Most measurable physical post-flowering cell wall changes occurred in the root, affecting mainly polysaccharide composition and cross-linking. This study couples transcriptomics to cell wall chemical analyses of a C4 grass experiencing progressive and differing drought stresses in the field. As such, we can analyze the cell wall-specific response to agriculturally relevant drought stresses on the transcriptomic level and see whether those changes translate to compositional or biomass conversion differences. Our results bolster the conclusion that drought stress does not substantially affect the cell wall composition of specific aerial and subterranean biomass nor impede enzymatic hydrolysis of leaf biomass, a positive result for biorefinery processes. Coupled with previously reported results on the root microbiome and rhizosphere and whole transcriptome analyses of this study, we can formulate and test hypotheses on individual gene candidates’ function in mediating drought stress in the grass cell wall, as demonstrated in sorghum.

Square Root Statistics of Density Matrices and Their Applications

To estimate the degree of quantum entanglement of random pure states, it is crucial to understand the statistical behavior of entanglement indicators such as the von Neumann entropy, quantum purity, and entanglement capacity. These entanglement metrics are functions of the spectrum of density matrices, and their statistical behavior over different generic state ensembles have been intensively studied in the literature. As an alternative metric, in this work, we study the sum of the square root spectrum of density matrices, which is relevant to negativity and fidelity in quantum information processing. In particular, we derive the finite-size mean and variance formulas of the sum of the square root spectrum over the Bures–Hall ensemble, extending known results obtained recently over the Hilbert–Schmidt ensemble.

Sweet Sorghum Genotypes Tolerant and Sensitive to Nitrogen Stress Select Distinct Root Endosphere and Rhizosphere Bacterial Communities

The belowground microbiomes have many beneficial functions that assist plant growth, including nutrient cycling, acquisition and transport, as well as alleviation of stresses caused by nutrient limitations such as nitrogen (N). Here we analyzed the root endosphere, rhizosphere and soil bacterial communities of seven sweet sorghum genotypes differing in sensitivity to N-stress. Sorghum genotypes were grown in fields with no (low-N) or sufficient (high-N) N. The dry shoot weight ratio (low-N/high-N) was used to determine N-stress sensitivity. Our hypothesis was that genotypes tolerant and sensitive to N-stress select distinct bacterial communities. The endosphere and rhizosphere bacterial community structure were significantly different between the N-stress sensitive and tolerant genotypes in the high-N field, but not in the low-N field. However, significant changes in the relative abundance of specific bacterial taxa were observed in both fields. Streptomyces, a bacterial genus known to alleviate plant abiotic stresses, was enriched in the endosphere and rhizosphere of the tolerant genotypes in the low-N field. Our study indicates that sweet sorghum genotypes tolerant to N-stress select taxa that can potentially mitigate the N-stress, suggesting that the interactions between N-stress tolerant lines and the root-associated microbiome might be vital for coping with N-stress.

Coordination of rooting, xylem, and stomatal strategies explains the response of conifer forest stands to multi-year drought in the southern Sierra Nevada of California

Abstract. Extreme droughts are a major determinant of ecosystem disturbance that impacts plant communities and feeds back into climate change through changes in plant functioning. However, the complex relationships between aboveground and belowground plant hydraulic traits and their role in governing plant responses to drought are not fully understood. In this study, we use a model, the Functionally Assembled Terrestrial Ecosystem Simulator in a configuration that includes plant hydraulics (FATES-Hydro), to investigate ecosystem responses to the 2012–2015 California drought in comparison with observations at a site in the southern Sierra Nevada that experienced widespread tree mortality during this drought. We conduct a sensitivity analysis to explore how different plant water sourcing and hydraulic strategies lead to differential responses during normal and drought conditions. The analysis shows the following. Deep roots that sustain productivity through the dry season are needed for the model to capture observed seasonal cycles of evapotranspiration (ET) and gross primary productivity (GPP) in normal years, and deep-rooted strategies are nonetheless subject to large reductions in ET and GPP when the deep soil reservoir is depleted during extreme droughts, in agreement with observations. Risky stomatal strategies lead to greater productivity during normal years as compared to safer stomatal control, but they also lead to a high risk of xylem embolism during the 2012–2015 drought. For a given stand density, stomatal and xylem traits have a stronger impact on plant water status than on ecosystem-level fluxes. Our study highlights the significance of resolving plant water sourcing strategies to represent drought impacts on plants and consequent feedbacks in models.

Understanding the dynamic interactions of root-knot nematodes and their host: role of plant growth promoting bacteria and abiotic factors

Root-knot nematodes (Meloidogyne spp., RKN) are among the most destructive endoparasitic nematodes worldwide, often leading to a reduction of crop growth and yield. Insights into the dynamics of host-RKN interactions, especially in varied biotic and abiotic environments, could be pivotal in devising novel RKN mitigation measures. Plant growth-promoting bacteria (PGPB) involves different plant growth-enhancing activities such as biofertilization, pathogen suppression, and induction of systemic resistance. We summarized the up-to-date knowledge on the role of PGPB and abiotic factors such as soil pH, texture, structure, moisture, etc. in modulating RKN-host interactions. RKN are directly or indirectly affected by different PGPB, abiotic factors interplay in the interactions, and host responses to RKN infection. We highlighted the tripartite (host-RKN-PGPB) phenomenon with respect to (i) PGPB direct and indirect effect on RKN-host interactions; (ii) host influence in the selection and enrichment of PGPB in the rhizosphere; (iii) how soil microbes enhance RKN parasitism; (iv) influence of host in RKN-PGPB interactions, and (v) the role of abiotic factors in modulating the tripartite interactions. Furthermore, we discussed how different agricultural practices alter the interactions. Finally, we emphasized the importance of incorporating the knowledge of tripartite interactions in the integrated RKN management strategies.

Root Cause Analysis of Degradation in Protonic Ceramic Electrochemical Cell with Interfacial Electrical Sensors Using Data‐Driven Machine Learning

Abstract Protonic ceramic electrochemical cells (PCECs) offer promising paths for energy storage and conversion. Despite considerable achievements made, PCECs still face challenges such as physiochemical compatibility between componenets and suboptimal solid–solid contact at the interfaces between the electrolytes and electrodes. In this study, a novel approach is proposed that combines in situ electrochemical characterization of interfacial electrical sensor embedded PCECs and machine learning to quantify the contributions of different cell components to total degradation, as well as to predict the remaining useful life. The experimental results suggest that the overpotential induced by the oxygen electrode is 48% less than that of oxygen electrode/electrolyte interfacial contact for up to 1171 h. The data‐driven machine learning simulation predicts the RUL of up to 2132 h. The root cause of degradation is overpotential increase induced by oxygen electrode, which accounts for 82.9% of total cell degradation. The success of the failure diagnostic model is demonstrated by its consistency with degradation modes that do not manifest in electrolysis fade during early real operations. This synergistic approach provides valuable insights into practical failure diagnosis of PCECs and has the potential to revolutionize their development by enabling improved performance prediction and material selection for enhanced durability and efficiency.

Changes in soil pore structure generated by the root systems of maize , sorghum and switchgrass affect in situ N 2 O emissions and bacterial denitrification

Due to the heterogeneous nature of soil pore structure, processes such as nitrification and denitrification can occur simultaneously at microscopic levels, making prediction of small-scale nitrous oxide (N 2 O) emissions in the field notoriously difficult. We assessed N 2 O+N 2 emissions from soils under maize (Zea mays L.), switchgrass (Panicum virgatum L.), and energy sorghum (Sorghum bicolor L.), three potential bioenergy crops in order to identify the importance of different N 2 O sources to microsite production, and relate N 2 O source differences to crop-associated differences in pore structure formation. The combination of isotopic surveys of N 2 O in the field during one growing season and X-ray computed tomography (CT) enabled us to link results from isotopic mappings to soil structural properties. Further, our methodology allowed us to evaluate the potential for in situ N 2 O suppression by biological nitrification inhibition (BNI) in energy sorghum. Our results demonstrated that the fraction of N 2 O originating from bacterial denitrification and reduction of N 2 O to N 2 is largely determined by the volume of particulate organic matter occluded within the soil matrix and the anaerobic soil volume. Bacterial denitrification was greater in switchgrass than in the annual crops, related to changes in pore structure caused by the coarse root system. This led to high N-loses through N 2 emissions in the switchgrass system throughout the season a novel finding given the lack of data in the literature for total denitrification. Isotopic mapping indicated no differences in N 2 O-fluxes or their source processes between maize and energy sorghum that could be associated with the release of BNI by the investigated sorghum variety. The results of this research show how differences in soil pore structures among cropping systems can determine both N 2 O production via denitrification and total denitrification N losses in situ.

Root cause analysis of a molten salt pump in FLUSTFA

The primary salt pump installed in the high-temperature FLUoride Salt Test Facility (FLUSTFA) was successfully operated for some time, but later ceased operation. To understand what occurred, a Root Cause Analysis (RCA) was performed. Steps taken to try to get the pump operational include adjusting the shaft position, increasing the heating power of the tape heaters on the pump volute, and manually rotating the pump shaft. While removing the insulation, corrosion was noted on the outside of the pump volute, and decolorization of the insulation and tape heaters was observed. Significant corrosion products were also observed in the pump itself and the piping connected to the pump. The nitrogen cover gas was maintained from before salt was introduced into the loop until the pump was dismounted and continues to be maintained even after the pump was removed. After considering probable scenarios, causes were assigned and corrective actions were developed to prevent those causes. Then, the RCA was presented to an advisory committee for review, the “Review Committee,” consisting of experts in large molten salt systems: Brandon Haugh, David Holcomb, Kevin Robb, and Vicente Rojas. As a result, the advisory committee provided comprehensive feedback, which have been incorporated into a revised RCA. Findings have then been summarized and reported in this publication.
