A coupled hydrodynamic (HEC-RAS 2D) and water quality model (WASP) for simulating flood-induced soil, sediment, and contaminant transport

Increased intensity and frequency of floods raise concerns about the release and transport of contaminated soil and sediment to and from rivers and streams. To model these processes during flooding events, we developed an External Coupler in Python to link the Hydrologic Engineering Center-River Analysis System (HEC-RAS) 2D hydrodynamic model to the Water Quality Analysis Simulation Program (WASP). Accurate data transfer from a hydrodynamic model to a water quality model is critical. Our test results showed the External Coupler successfully linked HEC-RAS and WASP and addressed technical challenges in aggregating flow data and conserving mass during the flood event. We ran the coupled models for a 100-year flood event to calculate flood-induced transport of sediment-associated arsenic in Woodbridge Creek, NJ. Change in surface sediment and arsenic at the end of 48-h flood simulation ranged from a net loss of 13.5 cm to a net gain of 11.6 cm, and 16.2 to 2.9 mg/kg, respectively, per model segment, which demonstrates the capability of the coupled model for simulating sediment and contaminant transport in flood.

BBO-10203 inhibits tumor growth without inducing hyperglycemia by blocking RAS-PI3Kα interaction

BBO-10203 is an orally available drug that covalently and specifically binds to the rat sarcoma (RAS)–binding domain of phosphoinositide 3-kinase α (PI3Kα), preventing its activation by HRAS, NRAS, and KRAS. Here, it inhibited PI3Kα activation in tumors with oncogenic mutations in KRAS or PIK3CA and in tumors with human epidermal growth factor receptor 2 (HER2) amplification or overexpression. In preclinical models, BBO-10203 caused significant tumor growth inhibition across multiple tumor types and showed enhanced efficacy in combination with inhibitors of cyclin-dependent kinase 4/6 (CDK4/6), estrogen receptor (ER), HER2, and KRAS-G12C mutant, including in tumors harboring mutations in Kelch-like ECH-associated protein 1 (KEAP1) and serine/threonine kinase 11 (STK11). Notably, these antitumor effects occurred without inducing hyperglycemia, because insulin signaling does not depend on RAS-mediated PI3Kα activation to promote glucose uptake.

KRAS4a and KRAS4b show distinct lipid-dependent regulation of RAS-RAF membrane dynamics

KRAS4a and KRAS4b are important regulators of signaling, and their interactions with the plasma membrane are dynamic and influenced by lipid composition. KRAS 4a and 4b have nearly identical globular domains but differ in their membrane-associated hyper variable region (HVR). The functional distinctions between these isoforms remain unclear, particularly with regards to their dependence on specific lipids and the membrane environment. Previous work showed that the membrane orientation of KRAS4b affects its ability to bind to RAF kinase RBDCRD and that the KRAS–RBDCRD complex adopts different poses on the membrane as well as influences the size and composition of the lipid environment. To model differences between KRAS 4a and 4b protein–lipid interactions, we extended the Multiscale Machine-Learned Modeling Infrastructure (MuMMI) to incorporate continuum simulations in the grand canonical ensemble, enabling sampling across macroscopic, coarse-grained, and all-atom resolutions. Using this framework, we systematically altered PIP2 concentrations, KRAS 4a versus 4b, and RAF RBDCRD complexation to assess impacts on membrane–protein interactions and dynamics. Our results reveal that reducing PIP2 shifts and broadens the membrane orientational preference of both KRAS 4b and 4a, with stronger effects on 4b HVR localization versus 4a. We demonstrate that with depletion of the strong negatively charged PIP2 lipid, the less charged phosphatidylserine replaces PIP2. Our findings highlight similarities and distinctions in the dynamics and lipid dependency of KRAS isoforms and suggest that ordering of the local lipid composition by HVRs is a shared property and key modulator of RAS-mediated signaling at the plasma membrane.

IRS4 promotes the progression of non-small cell lung cancer and confers resistance to EGFR-TKI through the activation of PI3K/Akt and Ras-MAPK pathways

IRS4 is a member of the insulin receptor substrate (IRS) protein family. It acts as a cytoplasmic adaptor protein, integrating and transmitting signals from receptor protein tyrosine kinases to the intracellular environment. IRS4 can induce mammary tumorigenesis and is usually overexpressed in non-small cell lung cancer (NSCLC). However, little is known about the role of IRS4 in the development and progression of lung cancer. In this study, we show that IRS4 knockout suppresses the proliferation, colony formation, migration, and invasion of A549 lung cancer cells, as well as tumor growth in a nude mouse xenograft model. In contrast, stable expression of IRS4 showed the opposite effects. As expected, IRS4 was found to activate the PI3K/Akt and Ras-MAPK pathways, and we also showed that IRS4 depletion significantly enhanced the sensitivity of EGFR tyrosine kinase inhibitor (EGFR-TKI)-resistant cells to gefitinib. Taken together, these results show that IRS4 promotes NSCLC progression and may represent a potential therapeutic target for EGFR-TKI-resistant NSCLC.

Targeting a proteolytic neoepitope on CUB domain containing protein 1 ( CDCP1 ) for RAS -driven cancers

Extracellular proteolysis is frequently dysregulated in disease and can generate proteoforms with unique neoepitopes not found in healthy tissue. Here, we demonstrate that Abs that selectively recognize a proteolytic neoepitope on CUB domain containing protein 1 (CDCP1) could enable more effective and safer treatments for solid tumors. CDCP1 is highly overexpressed in RAS-driven cancers, and its ectodomain is cleaved by extracellular proteases. Biochemical, biophysical, and structural characterization revealed that the 2 cleaved fragments of CDCP1 remain tightly associated with minimal proteolysis-induced conformational change. Using differential phage display, we generated recombinant Abs that are exquisitely selective to cleaved CDCP1 with no detectable binding to the uncleaved form. These Abs potently targeted cleaved CDCP1-expressing cancer cells as an Ab-drug conjugate, an Ab-radionuclide conjugate, and a bispecific T cell engager. In a syngeneic pancreatic tumor model, these cleaved-specific Abs showed tumor-specific localization and antitumor activity with superior safety profiles compared with a pan-CDCP1 approach. Targeting proteolytic neoepitopes could provide an orthogonal "AND" gate for improving the therapeutic index.

2D Dam-Break Analysis of L Lake and PAR Pond Dams Using HEC-RAS

In 1991 a dam-break study was conducted for the high hazard dams located at L Lake and PAR Pond on the Savannah River Site. Two scenarios were considered, over topping from a Probable Maximum Flood (PMF), and a fair weather dam-break for either or both dams. Unfortunately, no inundation map was developed from the study. The purpose of this project was to redo the original dam-break study with improved data and methodology to generate Inundation maps to assist with emergency response and evacuation plans. The Hydrologic Engineering Center's River Analysis System (HEC-RAS) is a free to download river analysis modeling program developed by the US Army Corps of Engineers capable of 1D and 2D hydraulic calculations. Version 5.0.7 (released March 2019) was used for this project. Digital elevation models for the area were retrieved from the US Geological Survey database and converted to a .hdf file within the program. Then the 2D flood area was identified from the contours. Both L Lake and PAR Pond were inputted as 1D storage areas because DEM data does not contain elevation values under water bodies. An elevation vs volume curve was available for both storage areas. Initial elevations were set for both scenarios. Both dams are earthen dams. The Steel Creek dam at L Lake has 6 ft diameter conduit with an upper and lower sluice gate. PAR pond dam consist of a weir and sluice gate connected to an 8 x 8 ft channel. Both outlets were modeled with a pool elevation vs discharge curve. The steel creek dam sluice gates were assumed to be fully open in all cases. As in the previous study, the dams were set to breach when they were overtopped by 1.5 ft during PMF conditions (Figure 1). A fair weather breach was set to be due to a piping failure (Figure 1). In the dual dam break during fair weather conditions the PAR pond dam fails 3 hours after Steel Creek to achieve maximum flooding in the down stream reaches. Simulation was run 3 days for each case and with a 1 minute computational interval. Maximum flooding occurs under PMF conditions with the failure of both dams. PAR pond dam fails first 16 hours and 32 minutes after the start of the simulation with the Steel creek dam failing 6 minutes later. In all cases, the bridges and roads spanning Steel Creek and Lower Three Runs will be inundated and potentially washed away. The Burtons Ferry Highway south of the storage areas will be partially flooded during PMF failure, dual fair weather failure, and PAR pond failure under fair weather conditions.

Membrane interactions of the globular domain and the hypervariable region of KRAS4b define its unique diffusion behavior

The RAS proteins are GTP-dependent switches that regulate signaling pathways and are frequently mutated in cancer. RAS proteins concentrate in the plasma membrane via lipid-tethers and hypervariable region side-chain interactions in distinct nano-domains. However, little is known about RAS membrane dynamics and the details of RAS activation of downstream signaling. Here, we characterize RAS in live human and mouse cells using single-molecule-tracking methods and estimate RAS mobility parameters. KRAS4b exhibits confined mobility with three diffusive states distinct from the other RAS isoforms (KRAS4a, NRAS, and HRAS); and although most of the amino acid differences between RAS isoforms lie within the hypervariable region, the additional confinement of KRAS4b is largely determined by the protein’s globular domain. To understand the altered mobility of an oncogenic KRAS4b, we used complementary experimental and molecular dynamics simulation approaches to reveal a detailed mechanism.
