CrossMP: Enabling Cross-Modality Translation between Single-Cell RNA-Seq and Single-Cell ATAC-Seq through Web-Based Portal

In recent years, there has been a growing interest in profiling multiomic modalities within individual cells simultaneously. One such example is integrating combined single-cell RNA sequencing (scRNA-seq) data and single-cell transposase-accessible chromatin sequencing (scATAC-seq) data. Integrated analysis of diverse modalities has helped researchers make more accurate predictions and gain a more comprehensive understanding than with single-modality analysis. However, generating such multimodal data is technically challenging and expensive, leading to limited availability of single-cell co-assay data. Here, we propose a model for cross-modal prediction between the transcriptome and chromatin profiles in single cells. Our model is based on a deep neural network architecture that learns the latent representations from the source modality and then predicts the target modality. It demonstrates reliable performance in accurately translating between these modalities across multiple paired human scATAC-seq and scRNA-seq datasets. Additionally, we developed CrossMP, a web-based portal allowing researchers to upload their single-cell modality data through an interactive web interface and predict the other type of modality data, using high-performance computing resources plugged at the backend.

Operational Guidelines for Use of Radiation Portal Monitors in Nuclear Facilities

This article provides guidelines (not requirements) for the testing, operation, and maintenance of radiation portal monitors used to scan pedestrian and vehicular traffic entering or exiting nuclear facilities to prevent unauthorized removal of nuclear material. The intended audience is facility managers, supervisors, and operators who are responsible for establishing and maintaining radiation detection systems, who are likely well acquainted with physical security procedures, but may not have a familiarity with the operation of radiation detection.

Addendum to "Testing meson portal dark sector solutions to the MiniBooNE anomaly at CCM"

In Aguilar-Arevalo et al. [Phys. Rev. D 109, 095017 (2024)], we explored various effective field theories that could explain the MiniBooNE excess involving long-lived particles produced from charged meson decays and the sensitivity of the Coherent CAPTAIN Mills experiment to these models. In this addendum, we extend the analysis to project sensitivity of upcoming MicroBooNE data to the long-lived particle models considered in the previous work. We find that a dedicated MicroBooNE analysis of the single photon final state with longer exposure and improved signal efficiency will be sensitive to these new physics explanations of the MiniBooNE excess, and could rule them out with a null observation at the 95% confidence level.

Heavy long-lived dark vector via a gluonic portal

We study a dark gauge boson Z′ that exclusively couples to the QCD gluons through higher dimensional operators. These operators are generated from integrating out of heavy ultraviolet resonances carrying both QCD and dark gauge charges. With SU(3)C gauge invariance, charge and parity symmetries preserved, we find that the leading effective operators are restricted to have the form of Z′GGG and Z′Z′GG at dimension-eight, which can naturally render the Z′ particle long-lived, and serve as a viable dark matter candidate. We investigate the phenomenology of these operators with both collider experiments and cosmological observation, without and with the assumption that this dark gauge boson plays the role of the dominant dark matter component. For an unstable Z′, we show that depending on its lifetime, it can be probed by various observables up to ultraviolet physics scale around 10 9 GeV. For Z′ being dark matter, we find that $m_{Z'}$ ≳ 1 TeV is consistent with the thermal freeze-out scenario. In contrast, in the freeze-in scenario, the extremely small couplings leave the relevant parameter space largely unconstrained by current experiments.

The secondary metabolism collaboratory: a database and web discussion portal for secondary metabolite biosynthetic gene clusters

Secondary metabolites are small molecules produced by all corners of life, often with specialized bioactive functions with clinical and environmental relevance. Secondary metabolite biosynthetic gene clusters (BGCs) can often be identified within DNA sequences by various sequence similarity tools, but determining the exact functions of genes in the pathway and predicting their chemical products can often only be done by careful, manual comparative analysis. To facilitate this, we report the first release of the secondary metabolism collaboratory (SMC), which aims to provide a comprehensive, tool-agnostic repository of BGC sequence data drawn from all publicly available and user-submitted bacterial and archaeal genome and contig sources. On the website, users are provided a searchable catalog of putative BGCs identified from each source, along with visualizations of gene and domain annotations derived from multiple sequence analysis tools. SMC’s data is also available through publicly-accessible application programming interface (API) endpoints to facilitate programmatic access. Users are encouraged to share their findings (and search for others’) through comment posts on BGC and source pages. At the time of writing, SMC is the largest repository of BGC information, holding 13.1M BGC regions from 1.3M source sequences and growing, and can be found at https://smc.jgi.doe.gov.

Elastic dijet production in electron scattering on a longitudinally polarized proton at small x : A portal to orbital angular momentum distributions

We calculate the elastic production of dijets from electron collisions with a longitudinally polarized proton target at small values of the Bjorken x variable. Building on the pioneering proposals of Hatta [Gluon orbital angular momentum at small- x , .] and Bhattacharya [Signature of the gluon orbital angular momentum, ., Probing the quark orbital angular momentum at electron-ion colliders using exclusive π 0 production, ., and Exploring orbital angular momentum and spin-orbit correlation for gluons at the Electron-Ion Collider, .] for measuring the quark and gluon orbital angular momentum (OAM) distributions, our focus is on both the longitudinal double spin asymmetry (DSA) and longitudinal single spin asymmetry (SSA). We compute the numerators of these asymmetries in the small- x formalism of the light-cone operator treatment. Utilizing the small- x expressions for the OAM distributions derived earlier in Kovchegov and Manley [Orbital angular momentum at small x revisited, .], we demonstrate that the DSA provides a robust probe for both the quark and gluon OAM distributions within the proton. In contrast, we find that while the SSA is also sensitive to the OAM distributions, extraction of the latter from the SSA would require new developments in small- x theory and phenomenology, and is probably not feasible at this point in time. These findings highlight the potential of DSA measurements in elastic dijet production at the future Electron-Ion Collider to provide the first-ever direct access to the quark and gluon OAM distributions at small x , paving the way for new insights into the proton spin puzzle. ATCCfinder - Download and Search the ATCC Genome Portal

Much strain-specific sequence data exists in research conducted before the deployment of large sequencing repositories, making it challenging to identify and validate the identity of strains used in these studies through bioinformatics and phenotyping. The American Type Culture Collection (ATCC) is an organization that sells a wide variety of microbes with strain-level taxonomy classification and associated sequenced reference genomes. Currently, ATCC does not provide a method for searching for sequence similarity between a query sequence and their database of reference genomes. Here I propose the software ATCCfinder, which utilizes ATCC application interface software (API) to generate query-able databases from ATCC Genome resources.

Mass Spectrometry Sample Submission Portal

Each step in the scientific process generates contextual information about the data that is important to consider when performing data integration, developing models of biological process, or training AI models. We will develop a flexible, template-driven tool that will log biological samples, capture metadata about those samples, and track the type(s) of analysis being performed by researchers providing samples for analysis by mass spectrometry.

Adaptable Standards for Discovery, Access, and Usability of Oak Ridge National Laboratory’s Data Portals and Catalogs

Oak Ridge National Laboratory (ORNL) is leveraging its established capabilities and subject matter expertise in data curation, governance, management, national security, and risk assessment and mitigation to support the US Department of Energy (DOE) Grid Modernization Initiative. Using standards modeled by the National Institute of Standards and Technology (NIST), the Data Curation Network (DCN), the Oak Ridge Leadership Computing Facility (OLCF), and other leading organizations in the fields of energy research, high-performance computing, and national and homeland security, ORNL seeks to provide a federated approach to research data discovery, use, and interoperability.

Search for Dark Showers from Higgs Boson Decays Through the Photon Portal

One of the primary goals of the CMS detector is to find particles beyond the standard model. We present a search for dark showers produced from decays of the Higgs boson using collision data from the CMS experiment at the LHC. These dark showers then decay into jets made entirely of photons, which we can observe in the detector. Thus, our analysis focuses on reconstructing and analyzing these jets and maximizing signal selection efficiency for data from the Monte Carlo simulation. The photon signature of dark jets can then be confirmed via an invariant-mass distribution of these two photon jets. If found, these particles would provide evidence of physics theories beyond the Standard Model.
