Accelerating Engineered Microbe Optimization through Machine Learning and Multi-Omics Datasets [Abstract]

The Agile Biofoundry (ABF) is a multi-national lab consortium funded by the DOE Bioenergy Technologies Office that has developed a biofoundry enabling the rapid deployment of bioproducts into the market. The ABF is a flexible platform that can adjust to the needs of numerous government, academic and industrial partners, thus enabling them to rapidly develop and optimize the production of a wide range of bioproducts. To demonstrate this capability, three ABF labs (NTESS, LBNL, and PNNL) have collaborated with the biomanufacturer Lygos, Inc. to use the ABF to demonstrate a high-throughput Design-Build-Test-Learn (DBTL) engineering cycle incorporating multi-omics analysis and machine learning with best in industry cycle times.

The bright frontiers of microbial metabolic optogenetics

In recent years, light-responsive systems from the field of optogenetics have been applied to several areas of metabolic engineering with remarkable success. By taking advantage of light's high tunability, reversibility, and orthogonality to host endogenous processes, optogenetic systems have enabled unprecedented dynamical controls of microbial fermentations for chemical production, metabolic flux analysis, and population compositions in co-cultures. In this article, we share our opinions on the current state of this new field of metabolic optogenetics. Furthermore, we make the case that it will continue to impact metabolic engineering in increasingly new directions, with the potential to challenge existing paradigms for metabolic pathway and strain optimization as well as bioreactor operation.

LDBT instead of DBTL: combining machine learning and rapid cell-free testing

Synthetic biology is defined by Design-Build-Test-Learn cycles. Machine learning has yielded significant improvements in protein design; thus, we propose that “Learning” can precede “Design” to optimize engineering workflows. Additionally, shifting to cell-free platforms will further accelerate “Build” and “Test” capabilities by allowing the rapid expression of proteins and functional testing without the need for cellular transformation or isolation.
