MDLoader: A Hybrid Model-Driven Data Loader for Distributed Graph Neural Network Training

Scalable data management is essential for processing large scientific dataset on HPC platforms for distributed deep learning. In-memory distributed storage is preferred for its speed, enabling rapid, random, and frequent data access required by stochastic optimizers. Processes use one-sided or collective communication to fetch remote data, with optimal performance depending on (i) dataset characteristics, (ii) training scale, and (iii) interconnection network. Empirical analysis shows collective communication excels with larger mini-batch sizes and/or fewer processes, whereas one-sided communication outperforms at larger scales. We propose MDLoader, a hybrid in-memory data loader for distributed graph neural network training. MDLoader features a model-driven performance estimator that dynamically selects between one-sided and collective communication at the beginning of training using Tree of Parzen Estimators (TPE). Evaluations on NERSC Perlmutter and OLCF Summit show MDLoader outperforms single-backend loaders by up to 2.83 × and predicts the suitable communication method with 96.3% (Perlmutter) and 94.3% (Summit) success rate.

Interplay of folded domains and the disordered low-complexity domain in mediating hnRNPA1 phase separation

Abstract Liquid–liquid phase separation underlies the membrane-less compartmentalization of cells. Intrinsically disordered low-complexity domains (LCDs) often mediate phase separation, but how their phase behavior is modulated by folded domains is incompletely understood. Here, we interrogate the interplay between folded and disordered domains of the RNA-binding protein hnRNPA1. The LCD of hnRNPA1 is sufficient for mediating phase separation in vitro. However, we show that the folded RRM domains and a folded solubility-tag modify the phase behavior, even in the absence of RNA. Notably, the presence of the folded domains reverses the salt dependence of the driving force for phase separation relative to the LCD alone. Small-angle X-ray scattering experiments and coarse-grained MD simulations show that the LCD interacts transiently with the RRMs and/or the solubility-tag in a salt-sensitive manner, providing a mechanistic explanation for the observed salt-dependent phase separation. These data point to two effects from the folded domains: (i) electrostatically-mediated interactions that compact hnRNPA1 and contribute to phase separation and (ii) increased solubility at higher ionic strengths mediated by the folded domains. The interplay between disordered and folded domains can modify the dependence of phase behavior on solution conditions and can obscure signatures of physicochemical interactions underlying phase separation.

Cholesterol-dependent enzyme activity of human TSPO1

The amino acid sequence of the tryptophan-rich sensory proteins (TSPO) is substantially conserved throughout all kingdoms of life. Human mitochondrial TSPO1 (HsTSPO1) binds to porphyrins and steroids, although its interactions with these molecules remains unknown.HsTSPO1 is associated with numerous physiological and pathological disorders, but the underlying molecular mechanisms are unknown. Here, we disclose the finding of human mitochondrial TSPO as a cholesterol-dependent protoporphyrin IX oxygenase. The results of our biochemical characterization are consistent with structural data and evolutionary analysis. The dependence ofHsTSPO1 activity on cholesterol may be the result of the coevolution of this membrane protein with the membrane system. Our study provides a molecular foundation for comprehending the various roles played by mitochondrial TSPO in normal physiological and pathological situations.

TopFusion: Using Topological Feature Space for Fusion and Imputation in Multi-Modal Data

We present a novel multi-modal data fusion technique using topological features. The method, TopFusion, leverages the flexibility of topological data analysis tools (namely persistent homology and persistence images) to map multi-modal datasets into a common feature space by forming a new multi-channel persistence image. Each channel in the image is representative of a view of the data from a modality-dependent filtration. We demonstrate that the topological perspective we take allows for more effective data reconstruction, i.e. imputation. In particular, by performing imputation in topological feature space we are able to outperform the same imputation techniques applied to raw data or alternatively derived features. We show that TopFusion representations can be used as input to downstream deep learning-based computer vision models and doing so achieves comparable performance to other fusion methods for classification on two multi-modal datasets.

Intergranular Spin Dependent Tunneling Dominated Magnetoresistance in Helimagnetic Manganese Phosphide Thin Films

Helical magnets are emerging as a novel class of materials for spintronics and sensor applications; however, research on their charge- and spin-transport properties in a thin film form is less explored. Herein, we report the temperature and magnetic field-dependent charge transport properties of a highly crystalline MnP nanorod thin film over a wide temperature range (2 K < T < 350 K). The MnP nanorod films of ~100 nm thickness were grown on Si substrates at 500 °C using molecular beam epitaxy. The temperature-dependent resistivity ρ(T) data exhibit a metallic behavior (dρ/dT > 0) over the entire measured temperature range. However, large negative magnetoresistance (Δρ/ρ) of up to 12% is observed below ~50 K at which the system enters a stable helical (screw) magnetic state. In this temperature regime, the Δρ(H)/ρ(0) dependence also shows a magnetic field-manipulated CONE + FAN phase coexistence. The observed magnetoresistance is dominantly governed by the intergranular spin dependent tunneling mechanism. These findings pinpoint a correlation between the transport and magnetism in this helimagnetic system.

Time-dependent SOLPS-ITER simulations of the tokamak plasma boundary for model predictive control using SINDy *

Abstract Time-dependent SOLPS-ITER simulations have been used to identify reduced models with the sparse identification of nonlinear dynamics (SINDy) method and develop model-predictive control of the boundary plasma state using main ion gas puff actuation. A series of gas actuation sequences are input into SOLPS-ITER to produce a dynamic response in upstream and divertor plasma quantities. The SINDy method is applied to identify reduced linear and nonlinear models for the electron density at the outboard midplane n e , s e p O M P and the electron temperature at the outer divertor T e , s e p d i v . Note that T e , s e p d i v is not necessarily the peak value of T e along the divertor. The identified reduced models are interpretable by construction (i.e. not black box), and have the form of coupled ordinary differential equations. Despite significant noise in T e , s e p d i v , the reduced models can be used to predict the response over a range of actuation levels to a maximum deviation of 0.5% in n e , s e p O M P and 5%–10% in T e , s e p d i v for the cases considered. Model retraining using time history data triggered by a preset error threshold is also demonstrated. A model predictive control strategy for nonlinear models is developed and used to perform feedback control of a SOLPS-ITER simulation to produce a setpoint trajectory in n e , s e p O M P using the integrated plasma simulator framework. The developed techniques are general and can be applied to time-dependent data from other boundary simulations or experimental data. Ongoing work is extending the approach to model identification and control for divertor detachment, which will present transient nonlinear behavior from impurity seeding, including realistic latency and synthetic diagnostic signals derived from the full SOLPS-ITER output.

Selenocyanate derived Se-incorporation into the nitrogenase Fe protein cluster

The nitrogenase Fe protein mediates ATP-dependent electron transfer to the nitrogenase MoFe protein during nitrogen fixation, in addition to catalyzing MoFe protein-independent substrate (CO 2 ) reduction and facilitating MoFe protein metallocluster biosynthesis. The precise role(s) of the Fe protein Fe 4 S 4 cluster in some of these processes remains ill-defined. Herein, we report crystallographic data demonstrating ATP-dependent chalcogenide exchange at the Fe 4 S 4 cluster of the nitrogenase Fe protein when potassium selenocyanate is used as the selenium source, an unexpected result as the Fe protein cluster is not traditionally perceived as a site of substrate binding within nitrogenase. The observed chalcogenide exchange illustrates that this Fe 4 S 4 cluster is capable of core substitution reactions under certain conditions, adding to the Fe protein’s repertoire of unique properties.

Global constraint on the jet transport coefficient from single-hadron, dihadron, and γ -hadron spectra in high-energy heavy-ion collisions

Modifications of large transverse momentum single-hadron, dihadron, and γ -hadron spectra in relativistic heavy-ion collisions are direct consequences of parton-medium interactions in the quark-gluon plasma (QGP). The interaction strength and underlying dynamics can be quantified by the jet transport coefficient q ̂ . We carry out the first global constraint on q ̂ using a next-to-leading order pQCD parton model with higher-twist parton energy loss and combining world experimental data on single-hadron, dihadron, and γ -hadron suppression at both RHIC and LHC energies with a wide range of centralities. The global Bayesian analysis using the information field (IF) priors provides the most stringent constraint on q ̂ ( T ) . We demonstrate in particular the progressive constraining power of the IF Bayesian analysis on the strong temperature dependence of q ̂ using data from different centralities and colliding energies. We also discuss the advantage of using both inclusive and correlation observables with different geometric biases. As a verification, the obtained q ̂ ( T ) is shown to describe data on single-hadron anisotropy at high transverse momentum well. Predictions for future jet quenching measurements in oxygen-oxygen collisions are also provided. Published by the American Physical Society 2024

A database of battery materials auto-generated using ChemDataExtractor

A database of battery materials is presented which comprises a total of 292,313 data records, with 214,617 unique chemical-property data relations between 17,354 unique chemicals and up to five material properties: capacity, voltage, conductivity, Coulombic efficiency and energy. 117,403 data are multivariate on a property where it is the dependent variable in part of a data series. The database was auto-generated by mining text from 229,061 academic papers using the chemistry-aware natural language processing toolkit, ChemDataExtractor version 1.5, which was modified for the specific domain of batteries. The collected data can be used as a representative overview of battery material information that is contained within text of scientific papers. Public availability of these data will also enable battery materials design and prediction via data-science methods. To the best of our knowledge, this is the first auto-generated database of battery materials extracted from a relatively large number of scientific papers. We also provide a Graphical User Interface (GUI) to aid the use of this database.

Cosmological limits on the neutrino mass sum for beyond-Λ⁢ CDM models

The sum of neutrino masses can be measured cosmologically, as the sub-eV particles behave as “hot” dark matter whose main effect is to suppress the clustering of matter compared to a universe with the same amount of purely cold dark matter. Current astronomical data provide an upper limit on ∑𝑚 𝜈 between 0.07–0.12 eV at 95% confidence, depending on the choice of data. This bound assumes that the cosmological model is Λ Cold Dark Matter (Λ⁢ CDM), where dark energy is a cosmological constant, the spatial geometry is flat, and the primordial fluctuations follow a pure power law. Here, we update studies on how the mass limit degrades if we relax these assumptions. To existing data from the Planck satellite we add new gravitational lensing data from the Atacama Cosmology Telescope, the new Type Ia supernova sample from the Pantheon+survey, and baryonic acoustic oscillation (BAO) measurements from the Sloan Digital Sky Survey and the Dark Energy Spectroscopic Instrument. Using our fiducial data combination, described in the appendix, we find the neutrino mass limit is stable to most model extensions, with such extensions degrading the limit by less than 10%. We find a broadest bound of ∑𝑚 𝜈 < 0.19 eV at 95% confidence for a model with dynamical dark energy, although this scenario is not statistically preferred over the simpler Λ ⁢CDM model.
