Tencoder: tensor-product encoder-decoder architecture for predicting solutions of PDEs with variable boundary data

It is widely hoped that artificial intelligence will boost data-driven surrogate models in science and engineering. However, fundamental spatial aspects of AI surrogate models remain under-studied. We investigate the ability of neural-network surrogate models to predict solutions to PDEs under variable boundary values. We do not wish to retrain the model when the boundary values change but to make them inputs to the model and infer the solution of the PDE under those boundary conditions. Such a capability is essential to making AI-based surrogate models practically useful. While simple feedforward networks are used for one-dimensional (1D) Poisson equation, an encoder-decoder architecture with a tensor-product layer is developed for the two-dimensional Poisson equation posed on a rectangular domain. We show that it is indeed possible to infer solutions to PDEs from variable boundary data using neural networks in this relatively simple setting, and point to future directions.

PDF DECODER ANALYSIS CODE

SF-24-038"PDFdecoder", as a new application to explore parametrizations of parton distribution functions (PDFs) of the proton or other hadrons. The PDFs are fundamental quantities in particle physics which are necessary inputs to precise theoretical predictions for experiments at the Large Hadron Collider (LHC) and other facilities. As such, understanding how the PDFs are parametrized and associated uncertainties is a pressing need. The specific problem PDFdecoder confronts is the need of having a tractable and interpretably machine-learning (ML) framework to parametrize the PDFs and their uncertainties so as to understand how a given preferred parametrization is obtained. This problem has not been significantly addressed in the current literature. While other groups have used ML-based approaches to parametrize PDFs in the form of feed-forward neural networks, the question of tractability has not been explored in a PDF context. Our solution makes significant progress in this problem by using an array of encoder-decoder (essentially, autoencoder) architectures with varying constraints to the intermediate latent spaces based on interpretable physics. As a consequence, the trained models can be used as generative networks to produce interpretable predictions for the PDFs in a way that can be refined and studied further.

Decoding Quantum Gravity and Cosmology from the Hologram (Final Scientific/Technical Report)

Understanding quantum gravity has been a long-standing goal of theoretical physics. Solving this problem is essential for answering fundamental questions about black holes and cosmology. Over the last two years, significant progress has been made in solving the black hole information problem using the holographic duality and its connections to quantum information science. Despite this rapid progress, there are many key issues that remain to be resolved. The research in this project investigated new holographic properties of quantum gravity and cosmology by leveraging recently discovered connections between quantum entanglement and wormholes. One of the main accomplishments of this project is a better understanding of the gravity duals of entanglement measures such as the entanglement negativity and Renyi entropies. These results will help us decode the structure of multipartite entanglement in gravitational holography.

Decoding Cancer Variants of Unknown Significance for Helicase–Nuclease–RPA Complexes Orchestrating DNA Repair During Transcription and Replication

All tumors have DNA mutations, and a predictive understanding of those mutations could inform clinical treatments. However, 40% of the mutations are variants of unknown significance (VUS), with the challenge being to objectively predict whether a VUS is pathogenic and supports the tumor or whether it is benign. To objectively decode VUS, we mapped cancer sequence data and evolutionary trace (ET) scores onto crystallography and cryo-electron microscopy structures with variant impacts quantitated by evolutionary action (EA) measures. As tumors depend on helicases and nucleases to deal with transcription/replication stress, we targeted helicase–nuclease–RPA complexes: (1) XPB-XPD (within TFIIH), XPF-ERCC1, XPG, and RPA for transcription and nucleotide excision repair pathways and (2) BLM, EXO5, and RPA plus DNA2 for stalled replication fork restart. As validation, EA scoring predicts severe effects for most disease mutations, but disease mutants with low ET scores not only are likely destabilizing but also disrupt sophisticated allosteric mechanisms. For sites of disease mutations and VUS predicted to be severe, we found strong co-localization to ordered regions. Rare discrepancies highlighted the different survival requirements between disease and tumor mutations, as well as the value of examining proteins within complexes. In a genome-wide analysis of 33 cancer types, we found correlation between the number of mutations in each tumor and which pathways or functional processes in which the mutations occur, revealing different mutagenic routes to tumorigenesis. We also found upregulation of ancient genes including BLM, which supports a non-random and concerted cancer process: reversion to a unicellular, proliferation-uncontrolled, status by breaking multicellular constraints on cell division. Together, these genes and global analyses challenge the binary “driver” and “passenger” mutation paradigm, support a gradient impact as revealed by EA scoring from moderate to severe at a single gene level, and indicate reduced regulation as well as activity. The objective quantitative assessment of VUS scoring and gene overexpression in the context of functional interactions and pathways provides insights for biology, oncology, and precision medicine.

Simplified, high-speed binary data decoder

Simplified, high-speed decoder of encoded binary data received over a noisy channel is provided in a versatile apparatus that can accommodate more than one particular set of codes. The apparatus is applicable to satellite, lunar, and planetary data transmission.
