Multiomics and deep learning dissect regulatory syntax in human development

Transcription factors establish cell identity during development by binding regulatory DNA in a sequence-specific manner, often promoting local chromatin accessibility and regulating gene expression1. Mapping accessible chromatin offers critical insights into transcriptional control, but available datasets for human development are restricted to bulk tissue, single organs or single modalities2. Here we present the Human Development Multiomic Atlas, a single-cell atlas of chromatin accessibility and gene expression from 817,740 fetal cells across 12 organs, spanning 203 cell types and more than 1 million candidate cis-regulatory elements, many of which exhibit organ-specific in vivo enhancer activity. Deep learning models trained to predict accessibility from local DNA sequence unravel a comprehensive lexicon of motifs that influence accessibility, including composite motifs exhibiting distinct syntactic constraints that are predicted to mediate transcription factor cooperativity. We identify ‘hard’ syntactic rules requiring precise motif spacing and orientation, ‘soft’ rules allowing flexible motif arrangements, and ubiquitous motifs inhibiting accessibility. Model-based interpretation of genetic variants reveals that disruption of motifs with positive and negative effects is associated with concordant effects on gene expression. Our work delineates how motif syntax governs cell-type-specific chromatin accessibility and provides a foundational resource for decoding cis-regulatory logic and interpreting genetic variation during human development.

A single-Pt-atom-on-Ru-nanoparticle electrocatalyst for CO-resilient methanol oxidation

Single Pt atom catalysts are key targets because a high exposure of Pt substantially enhances electrocatalytic activity. In addition, PtRu alloy nanoparticles are the most active catalysts for the methanol oxidation reaction. To combine the exceptional activity of single Pt atom catalysts with an active Ru support we must overcome the synthetic challenge of forming single Pt atoms on noble metal nanoparticles. In this report we demonstrate a process that grows and spreads Pt islands on Ru branched nanoparticles to create single-Pt-atom-on-Ru catalysts. By following the spreading process by in situ TEM, we found that the formation of a stable single atom structure is thermodynamically driven by the formation of strong Pt–Ru bonds and the lowering of the surface energy of the Pt islands. The stability of the single-Pt-atom-on-Ru structure and its resilience to CO poisoning result in a high current density and mass activity for the methanol oxidation reaction over time.

Machine learning-led semi-automated medium optimization reveals salt as key for flaviolin production in Pseudomonas putida

Although synthetic biology can produce valuable chemicals in a renewable manner, its progress is still hindered by a lack of predictive capabilities. Media optimization is a critical, and often overlooked, process which is essential to obtain the titers, rates and yields needed for commercial viability. Here, we present a molecule- and host-agnostic active learning process for media optimization that is enabled by a fast and highly repeatable semi-automated pipeline. Its application yielded 60% and 70% increases in titer, and 350% increase in process yield in three different campaigns for flaviolin production in Pseudomonas putida KT2440. Explainable Artificial Intelligence techniques pinpointed that, surprisingly, common salt (NaCl) is the most important component influencing production. The optimal salt concentration is very high, comparable to seawater and close to the limits that P. putida can tolerate. The availability of fast Design-Build-Test-Learn (DBTL) cycles allowed us to show that performance improvements for active learning are rarely monotonous. This work illustrates how machine learning and automation can change the paradigm of current synthetic biology research to make it more effective and informative, and suggests a cost-effective and underexploited strategy to facilitate the high titers, rates and yields essential for commercial viability.

Trimerized small-molecule acceptors enable high-performance organic solar cells with high open-circuit voltage and prolonged life-time

Although the recent development of Y-series small-molecule acceptors (SMAs) has led to a dramatic increase in the power conversion efficiency (PCE) of organic solar cells (OSCs), the operational stability (device lifetime) of OSCs is inadequate for commercialization. In this study, we develop a new trimer acceptor (TYT), consisting of three Y-based molecules linked by electron-donating spacers, to realize an OSC with high-performance (PCE > 18%) and -stability (t 80% lifetime > 8000 h under 1 sun illumination, in which t 80% lifetime is the time required for the PCE of the OSC to reach 80% of its initial value). We demonstrate that the trimerization approach affords an acceptor, TYT, with an upshifted lowest unoccupied molecular orbital energy level, which, in turn, affords an efficient OSC with a high open-circuit voltage (0.964 V). In addition, the glass-transition temperature (T g ) of TYT (217 °C) is significantly higher than those of monomer (MYT, T g = 80 °C) and dimer (DYT, T g = 127 °C) acceptors, which effectively suppresses the molecular diffusion of TYT in a blend film with a polymer donor. Accordingly, a TYT-based OSC demonstrates a high PCE (18.2%) and long t 80% lifetime under 1 sun illumination (8454 h), outperforming MYT- and DYT-based OSCs that exhibit PCEs and t 80% lifetimes of 16.4% and 35 h, and 17.3% and 2551 h, respectively. Therefore, this study provides important guidelines for the design of electron acceptors in achieving OSCs with high performance and stability close to a commercial level.

Tuning perovskite nanocrystal superlattices for superradiance in the presence of disorder

The cooperative emission of interacting nanocrystals is an exciting topic fueled by recent reports of superfluorescence and superradiance in assemblies of perovskite nanocubes. Several studies estimated that coherent coupling is localized to a small fraction of nanocrystals (10 -7 –10 -3 ) within the assembly, raising questions about the origins of localization and ways to overcome it. In this work, we examine single-excitation superradiance by calculating radiative decays and the distribution of superradiant wave function in two-dimensional CsPbBr 3 nanocube superlattices. The calculations reveal that the energy disorder caused by size distribution and large interparticle separations reduces radiative coupling and leads to the excitation localization, with the energy disorder being the dominant factor. The single-excitation model clearly predicts that, in the pursuit of cooperative effects, having identical nanocubes in the superlattice is more important than achieving a perfect spatial order. The monolayers of large CsPbBr 3 nanocubes (L NC = 10–20 nm) are proposed as model systems for experimental tests of superradiance under conditions of non-negligible size dispersion, while small nanocubes (L NC = 5–10 nm) are preferred for realizing the Dicke state under ideal conditions.

CMB lensing and Ly⁢ α forest cross bispectrum from DESI’s first-year quasar sample

The squeezed cross-bispectrum B κ,Ly α between the gravitational lensing in the cosmic microwave background and the 1D Ly α forest power spectrum can constrain bias parameters and break degeneracies between σ8 and other cosmological parameters. We detect B κ,Ly ⁢α with 4.8⁢σ significance at an effective redshift z eff =2.4 using Planck PR3 lensing map and over 280,000 quasar spectra from the Dark Energy Spectroscopic Instrument’s first-year data. We test our measurement against metal contamination and foregrounds such as Galactic extinction and clusters of galaxies by deprojecting the thermal Sunyaev-Zeldovich effect. Finally, we compare our results to a tree-level perturbation theory calculation and find reasonable agreement between the model and measurement.

EMT-TS Hybrid Simulation for Large Power Grids Considering IBR-Driven Dynamics

The escalating integration of inverter-based resources (IBRs) poses new challenges to power systems by introducing fast dynamics with higher frequencies, which may need to be simulated by an electromagnetic transient (EMT) program. As an alternative to conducting EMT simulations for the entire system, which is typically time consuming, hybrid simulation between EMT and phasor-domain transient stability (TS) can greatly reduce the computational burden while preserving the detailed fast dynamics in the EMT zone. This paper establishes an EMT-TS hybrid simulation platform using open-source tools, specifically ParaEMT, GridPACK, and HELICS, which are the EMT simulator, TS simulator, and interface framework, respectively. Case studies on the 240-bus Western Electricity Coordinating Council (WECC) system demonstrate that the developed ParaEMT-HELICS-GridPACK hybrid simulator can accurately capture both slow electromechanical and fast IBR-driven dynamics with a 2.4x speedup.

Machine Learning-Based PV Reserve Determination Strategy for Frequency Control on the WECC System

Frequency control from photovoltaic (PV) power plants has great potential to address the frequency response challenge of the power system with high penetrations of renewable generation. Using model-based approaches to determine the optimal PV headroom reserve, however, requires significant online computation and is intractable for an interconnection level system. This paper proposes a machine learning based strategy, that is suitable for real-time operation, to determine the optimal PV reserve for frequency control. The proposed machine learning algorithm is trained and tested on 1,987 offline simulations of a 60% renewable penetration Western Electricity Coordinating Council (WECC) system. Furthermore, the proposed reserve determination strategy is applied on a realistic 1-day operation profile of the WECC system and demonstrates a savings of more than 40% PV headroom compared to a conservative approach. It is evident that the proposed strategy can efficiently and effectively determine the optimal PV frequency control reserve for realistic interconnection systems.

A Fast and Accurate Transient Stability Assessment Method Based on Deep Learning: WECC Case Study

Transient stability is one of the critical aspects of power system stability assessment. The increasing integration of inverter-based resources and the retirement of conventional synchronous generators result in the decreasing system inertia and growing complexity of system operating conditions. Using a few selected typical operating conditions cannot guarantee system transient stability in all operating conditions, and the time-domain simulation of all operating conditions requires tremendous time and is often infeasible. This paper proposes a more efficient transient stability assessment method based on deep learning. The binary search method is used to determine the critical clearing time (CCT) in creating training databased by time-domain simulation. This method is fast and accurate with 1 ms resolution. The buses whose CCTs are lower than 200 ms are considered critical buses. Buses close to each other are grouped based on their mutual admittance matrix to reduce the search space of the critical buses. This paper also proposes the generator feature normalization based on the physical model. Case study on the reduced 240-bus WECC system model demonstrates that the proposed method can predict CCT accurately and efficiently.

Battery Degradation Modeling in Hybrid Power Plants: An Island System Unit Commitment Study: Preprint

As hybrid power plants (HPPs), such as photovoltaic (PV) and battery combinations, become increasingly important in power systems with high renewable energy penetration to address PV variability and ensure grid stability. This paper focuses on the urgent need to model the coordination between PV and battery systems in HPPs while accounting for battery degradation. We present a generation scheduling model that explicitly incorporates PV-battery hybridization in the unit commitment problem. Moreover, the cost function of the HPP scheduling problem endogenously considers battery degradation with adjustable weights to strike a balance between minimizing production costs and prolonging battery life, particularly when providing energy arbitrage and ancillary services. Using a realistic island system simulation, we demonstrate that accounting for battery degradation in the scheduling problem can significantly extend battery life with only minor additional production costs.

Practical Operations of Energy Storage Providing Ancillary Services: From Day-Ahead to Real-Time

As renewable resources are increasingly penetrating power systems, energy storage systems (ESSs) become essential in providing both energy arbitrage and ancillary services. Because of its high flexibility, ESSs have been taken into account in the daily operation of the bulk power system in many places. This paper proposes a general framework in the current electricity market environment to help system operators model the participation of multi-type ESSs and evaluate the performance of both energy arbitrage and reserve provision. We discuss different levels of ESSs' flexibility in providing ancillary services and also consider a deliberate and practical implementation of the modeling. This framework can be seamlessly integrated into the daily market operation without sacrificing computational efficiency. Numerical experiments validate the efficacy of the proposed framework and show that ESSs possess excellent potential in providing ancillary services for the bulk power system.

Comparative Study of Data-Driven Area Inertia Estimation Approaches on WECC Power Systems

With the increasing integration of inverter-based resources into the power grid, there has been a notable reduction in system inertia, potentially compromising frequency stability. To assess the suitability of existing area inertia estimation techniques for real-world power systems, this paper presents a rigorous comparative analysis of system identification, measurement reconstruction, and electromechanical oscillation-based area inertia estimation methodologies, specifically applied to the large-scale and multi-area WECC 240-bus power system. Comprehensive results show that the system identification-based approach exhibits superior robustness and accuracy relative to its counterparts.
