A dendritic strontium river isoscape for fisheries applications in the Sacramento River basin, California, USA

Objective Understanding the origins and movements of fish is fundamental to effective conservation and fisheries management. Strontium isotope ratios ( 87 Sr/ 86 Sr) in otoliths provide a powerful tracer of natal origin and migratory pathways. However, existing 87 Sr/ 86 Sr isoscapes for the Sacramento River basin, an ecosystem that supports ecologically and economically important salmon populations, rely on discrete classification approaches that overlook unsampled habitats and do not incorporate spatial uncertainty. Our objective was to develop a continuous, network-explicit 87 Sr/ 86 Sr isoscape with quantified uncertainty to fill in data gaps and enable probabilistic assignments of fish origin and movement. Methods We used river water 87 Sr/ 86 Sr data from 106 sites (1997–2021) to develop spatial stream network models that use dendritic connectivity and watershed characteristics (lithology, bedrock age, and land cover) to predict river water 87 Sr/ 86 Sr throughout the basin. Models were fitted using maximum and restricted likelihood and were evaluated via Akaike’s information criterion and leave-one-out cross validation. We produced both historical (pre-dam) and present-day (below-dam) isoscapes, delineated uncertainty-informed isotopic ranges using k -means clustering, and applied a proof-of-concept Bayesian assignment to estimate natal origins and early rearing habitats for two endangered winter-run Chinook Salmon Oncorhynchus tshawytscha. Results Cross validation indicated strong performance of the 87 Sr/ 86 Sr model (leave-one-out cross validation: R 2 = 0.91; root mean square error = 0.0005). Uncertainty-informed clustering identified 19 isotopic “suites” (reaches with indistinguishable 87 Sr/ 86 Sr values) in present-day anadromous habitats and 25 suites in the historical network. Example natal and early rearing assignments included predictions that challenged expectations for juvenile salmon migration based on predicted river 87 Sr/ 86 Sr compositions. Conclusions This study developed a continuous, network-explicit 87 Sr/ 86 Sr isoscape that integrates existing river data to predict 87 Sr/ 86 Sr in unsampled reaches and the likely achievable range and resolution of otolith-based origin and life history inference. The resulting river isoscape provides a valuable tool to predict salmon movements and identify habitats supporting their survival and growth that otherwise might remain undetected. Coupling these predictions with complementary approaches that ground-truth juvenile presence (e.g., targeted fish surveys) represents an important step toward science-informed restoration and management of critical habitats throughout the Sacramento River basin.

Rapid Infrastructure Flood Tool (RIFT) is a two-dimensional hydrodynamic model based on the complete shallow water equations. RIFT has specifically been designed with rapid simulation in mind by utilizing commodity high performance computing technology and best-available nation-wide data. RIFT is used to predict the movement of water over land and resolve the spatial and temporal variability of flood depths, extent, and velocity. RIFT can be applied to many flood situations and has primarily been used to quantify flood extents from dam/levee failure or inland rainfall flooding.

Within and Among Fish Species Differences in Simulated Turbine Blade Strike Mortality: Limits on the Use of Surrogacy for Untested Species

Use of surrogacy remains a useful method for prioritizing research on representatives of at-risk groups of fishes, yet quantifiable evidence in support of its use is generally not available. Blade strike impact represents one of the most traumatic stressors experienced by fish during non-volitional movements through hydropower turbines. Here, we use data generated from laboratory trials on blade strike impact experiments to directly test use of surrogacy for salmonid and clupeid fishes. Results of logistic regression indicated that a -taxonomic (genus) variable was not a significant predictor of mortality among large rainbow trout and brook trout. Similar results were found for young-of-the-year shad species, but genus-level taxonomy was a significant predictor of mortality while species was not. Multivariate analysis of morphometric data showed that shad clustered together based on similarities in fish shape which was also closely associated with genus. Logistic regression including size as a major covariate suggested total fish length was not a significant predictor of mortality, yet dose–response data suggest differential susceptibility to lower strike velocities. We suggest that use of surrogacy among species is justifiable but should be avoided within a species since the effects of size remain unclear.

Understanding and modeling current and future coastal wetland methane dynamics (Final Report)

The coastal terrestrial-aquatic interface (TAI) is a highly dynamic component of the Earth system that plays a critical role in biogeochemical cycling. Due to its dynamic nature, the processes that regulate decomposition and methane (CH 4 ) emissions are of greater significance at the TAI than in upland systems. Despite this, we have limited mechanistic understanding of how climate stressors interact to regulate the electron acceptors and donors that determine decomposition pathways within TAIs, including the generation of hot spots and hot moments. Accurately modeling these processes is critical for incorporating the coastal TAI into Earth systems models, such as DOE’s E3SM. With previous DOE support, we adapted an aerobic terrestrial representation of decomposition using PFLOTRAN, a reactive flow and transport model, and added anerobic decomposition pathways, salinity, and oxygen (O 2 ) that fluctuates independently of water table level. However, because this model (PFLOTRAN TAI ) is based on decomposition rates and organic matter carbon to nitrogen ratios from terrestrial systems, its performance in TAI systems is currently limited by the lack of empirical data to properly parameterize variables. In addition, while PFLOTRAN TAI can simulate movement of O 2 into sediments, it is not currently capable of tracking the movement of CH 4 gas through plant tissues due to both current model structure and lack of available data. Our overall objective of the project was the increase our mechanistic understanding of CH 4 dynamics in response to environmental change, such that we can improve the representation of these dynamics in PFLOTRAN. We installed automated flux chambers in a new field-scale active soil warming experiment and set up marsh organs (mesocosms) to test effects of warming, flooding, and salinity. This resulted in a new dataset consisting of chamber-level CH 4 flux measurements across multiple sites, ecological conditions, and timeframes, as well as corresponding measurements on porewater chemistry, soil carbon quality, plant biomass, and redox reaction rates. Using these data, we improved PFLOTRAN TAI to more accurately model CH 4 dynamics and successfully tested our hypotheses. This grant contributed to the professional development of 3 postdocs, 4 undergraduate interns, 4 teacher interns, 17 technicians, and 15 participatory scientists. The automated chamber technology designed for this grant has also been shared with multiple new projects.

Six Machine-Learning Methods for Predicting Hospital-Stay Duration for Patients with Sepsis: A Comparative Study

Sepsis is a life-threatening medical condition that, if not treated promptly, can result in tissue damage, organ failure, and death. According to the Centers for Disease Control, about 270,000 individuals die of sepsis in the US each year. Further, sepsis expenditures accounted for 13% of total US hospital costs in 2013, totaling more than $24 billion. Our project objectives were to determine if Machine Learning algorithms could reliably predict hospital stay duration for patients with sepsis. The data set we used has been de-identified and is freely available through the BupaR package. The data includes 1050 cases, 15214 events, and 16 types of actions related to sepsis patient care. First, we used process mining to determine how long each patient was in the hospital. Using BupaR’s functions, we created several process model graphs. These process models depict the movement of patients at a hospital and provide duration data for each patent case. Second, we identified outlier data and created two dataset versions: one with and one without outliers. We then applied the following analysis methods: Linear Regression, Random Forest, K-Nearest Neighbors, Neural Networks, XGBoost, and lightGBM. We compared the model validations for the six machine learning models using the same data-splitting method. We found that the XGBoost model had the best prediction accuracy of 73.9 percent for cases with outliers, and 79 percent for cases without outliers. We also found that the lightGBM model had the lowest mean absolute error between prediction and actual duration in days with 3.66 days for the case with outliers, and 2.4 days for the case without outliers. These two models outperformed the other four models. This work will be enhanced in the future by exploring new prediction algorithms and comparing them with the results of this study.

Experimental validation of a high fidelity Monte Carlo neutron transport model of the MIT graphite exponential pile

High-fidelity modeling and simulation were performed for the MIT graphite exponential pile (MGEP) using Monte Carlo neutron transport codes OpenMC and MCNP, and the results were validated by experimental data. The MGEP is being used as the test bed for the design of an autonomous control system for the pile's neutron flux distribution. The main contribution of this work is to generate the training data sets of neutron flux distributions with different locations of control rods that perturb the neutron flux profiles. First, code -to-code cross verification between OpenMC and MCNP was performed to ensure consistency of the numerical modeling within statistical uncertainties. To validate the accuracy of this high-fidelity model, a series of neutron flux measurements were conducted using a Helium-3 (He-3) neutron detector on a mobile platform that is placed inside the pile. Second, the neutron flux profiles were measured in four vertical layers of interest, and compared to the corresponding simulation results. The comparison results shows that the root mean square error is less than 2.5% in the two upper layers, and less than 4.5% in all four measured layers. Here the results validated the accuracy of the modeling and simulation. Finally, the relative change of the neutron flux profiles from moving control rods was analyzed, which identified the layer that has the best sensitivity regarding the control rods movements. Thus, this work identified and provided training data sets of both simulated and experimental neutron flux profiles in the most sensitive layer, paving the path forward to the real-time experimental demonstration of the autonomous control system.

Influence of Data Acquisition Algorithms on X-ray Phase Contrast Imaging Computed Tomography

X-ray phase contrast imaging (XPCI) is a non-destructive evaluation technique that enables high-contrast detection of low-attenuation materials that are largely transparent in traditional radiography. Extending a grating based Talbot-Lau XPCI system to three- dimensional imaging with computed tomography (CT) imposes two motion requirements: the analyzer grating must translate transverse to the optical axis to capture image sets for XPCI reconstruction, and the sample must rotate to capture angular data for CT reconstruction. The acquisition algorithm choice determines the order of movement and positioning of the two stages. The choice of image acquisition algorithm for XPCI CT is instrumental to collecting high fidelity data for reconstruction. We investigate how data acquisition influences XPCI CT by comparing two simple data acquisition algorithms and determine that capturing a full phase-stepping image set for a CT projection before rotating the sample results in higher quality data.
