Unusual zwitterionic catalytic site of SARS–CoV-2 main protease revealed by neutron crystallography

The main protease (3CL M pro ) from SARS–CoV-2, the etiological agent of COVID-19, is an essential enzyme for viral replication. 3CL M pro possesses an unusual catalytic dyad composed of Cys 145 and His 41 residues. A critical question in the field has been what the protonation states of the ionizable residues in the substrate-binding active-site cavity are; resolving this point would help understand the catalytic details of the enzyme and inform rational drug development against this pernicious virus. Here, we present the room-temperature neutron structure of 3CL M pro , which allowed direct determination of hydrogen atom positions and, hence, protonation states in the protease. We observe that the catalytic site natively adopts a zwitterionic reactive form in which Cys 145 is in the negatively charged thiolate state and His 41 is doubly protonated and positively charged, instead of the neutral unreactive state usually envisaged. The neutron structure also identified the protonation states, and thus electrical charges, of all other amino acid residues and revealed intricate hydrogen-bonding networks in the active-site cavity and at the dimer interface. The fine atomic details present in this structure were made possible by the unique scattering properties of the neutron, which is an ideal probe for locating hydrogen positions and experimentally determining protonation states at near-physiological temperature. Our observations provide critical information for structure-assisted and computational drug design, allowing precise tailoring of inhibitors to the enzyme's electrostatic environment.

R&D for LAr + Xe + photosensitive dopants

LArTPCs are the technology of choice for current and future neutrino experiments, including those expected to make eagerly awaited measurements of accelerator neutrino oscillations in the coming decade. This technology provides a large active volume and sensitivity to GeV signals like accelerator neutrinos all the way down to 10s of MeV, covering part of the supernova neutrino spectrum.Expanding the reach of LArTPCs to below the 10 MeV range would substantially enhance the flagship analyses of experiments like DUNE, while potentially enabling the physics of solar neutrinos, dark matter searches, and neutrinoless double beta decay searches.We outline the R&D pathway for photosensitive dopants, whose introduction into the LAr active medium, has the potential to substantially increase ionization yields of LAr detectors and enable the detection of low energy signals in large LArTPCs. This R&D program will demonstrate the feasibility and impacts of introducing doped LAr into current and future neutrino detectors at the kTon scale including the Xenon + photosensitive doping strategy.

Electromagnetic Radioisotope Separator for Methods Development, Testing, and Training

The major goal of the project is the construction and operation of an electromagnetic isotope separator. Included in that goal is the construction and installation of a high throughput surface ion source, with specific applicability to the Lanthanides. The surface ion source features a single-piece titanium crucible insert that mates with a tantalum hot surface ionizer. The titanium crucible, which does not readily activate, can be loaded with samarium and then irradiated simultaneously, greatly reducing operator dose.

Monitoring the readout temperature in the ICARUS TPC (2023 Italian Students Program Final Report)

Being a Liquid Argon Time Projection Chamber (LAr-TPC) detector, ICARUS exploits a series of three parallel wire planes to measure and collect the ionization charge coming from an event inside the active volume. The wires are read out by A2795 custom boards, arranged in crates located on top of the two liquid Argon vessels. Each board is provided with two temperature sensors that allow temperature monitoring while the experiment is running: this is key in order to ensure data reliability and maintain hardware in safe conditions. Moreover, temperature-related problems may force unplanned shutdowns that result in losing valuable time for the experiment to run. In this work we are discussing the characterization of the ICARUS TPC board temperatures and the system we implemented in order to monitor them effectively. Among the tools used, Grafana results in a valid application for both displaying temperature data and sending alerts to the shifters whenever a pathological situation occurs.

Automated potentiometric electrolyte analysis system

The feasibility is demonstrated of utilizing chemical sensing electrode technology as the basis for an automatically-controlled system for blood gas and electrolyte analyses under weightlessness conditions. The specific measurements required were pH, pCO2, sodium, chloride, potassium ions, and ionized calcium. The general electrode theory, and ion activity measurements are described along with the fluid transport package, electronics unit, and controller for the automated potentiometric analysis system.

A rocket-borne electrostatic analyzer for measurement of energetic particle flux

A rocket-borne electrostatic analyzer experiment is described. It is used to measure energetic particle flux (0.9 to 14 keV) in the nighttime midlatitude E region. Energetic particle precipitation is believed to be a significant nighttime ionization source, particularly during times of high geomagnetic activity. The experiment was designed for use in the payload of a Nike Apache sounding rocket. The electrostatic analyzer employs two cylindrical parallel plates subtending a central angle of 90 deg. The voltage waveform supplied to the plates is a series of steps synchronized to the spin of the payload during flight. Both positive and negative voltages are provided, extending the detection capabilities of the instrument to both electrons and protons (and positive ions). The development, construction and operation of the instrument is described together with a preliminary evaluation of its performance in a rocket flight.

Rocket experiments

Payloads designed to study the ionization and the ionizing sources (energetic particles) during periods of auroral activity are described. These include a probe experiment to measure the variation in electron concentration, to measure electron temperature, and to measure the vehicle potential; a propagation experiment to obtain the electron concentration and the electron collision frequency; and an energetic particle experiment to measure particle energy spectra.

Comparison of measured and calculated low latitude ionospheric properties

Measurements of ionospheric parameters above Arecibo, Puerto Rico, have been compared with a computer simulation for a variety of conditions. Agreement was found between the measured and calculated electron concentration during geomagnetically quiet conditions. Comparisons for more active conditions indicate a significant upward flow of ionization during the mid-afternoon. Calculated electron temperatures were found to be consistently lower than measured temperatures during the daytime. Calculated values of NmF2 and h(max) agreed with measured results except during the post-midnight period. Calculated values of the ion flux indicate a 24-hour net flow of ionization from the northern to the Southern Hemisphere amounting to 12 percent and 6 percent of the equilibrium flux tube content above 1000 km for the winter solstice and equinox cases, respectively.

Electrodynamics of the high-latitude mesosphere

The discovery of apparent large (V/m) electric fields within the mesosphere suggests that this region is more active electrically than originally suspected. High-latitude observations have been particularly productive in developing new concepts regarding mesospheric electrodynamics. Several high-latitude observations of large mesospheric fields have been made under both quiet and aurorally active conditions but always below heights where enhanced ionizing radiations could significantly penetrate. Two measurements from Andoya, Norway, have also produced an anticorrelation of horizontal electric field directions with neutral wind velocities, leading to the theoretical description of a newly defined mechanism for V/m electric field generation involving wind-induced separation of charged aerosols. Evidence for mesospheric aerosols and winds exists at all latitudes but is most evident at high latitudes during the appearance of noctilucent and/or polar mesospheric clouds.

Pre- and main-sequence evolution of solar activity

The magnetic activity on single solarlike stars declines with stellar age. This has important consequences for the influence of the sun on the early solar system. What is meant by stellar activity, and how it is measured, is reviewed. Stellar activity on the premain-sequence phase of evolution is discussed; the classical T Tauri stars do not exhibit solarlike activity, while the naked T Tauri stars do. The emission surface fluxes of the naked T Tauri stars are similar to those of the youngest main-sequence G stars. The best representation for solarlike stars is a decay proportional to exp(A x t exp 0.5), where A is a function of line excitation temperature. From these decay laws, one can determine the interdependences of the activity, age, and rotation periods. The fluxes of ionizing photons at the earth early in its history are discussed; there was sufficient fluence to account for the observed isotopic ratios of the noble gases.

Far-ultraviolet astronomy on the Astro-1 space shuttle mission

The Astro-1 mission obtained observations related to a wide variety of current problems in astronomy during a 9-day flight of the space shuttle Columbia. Early results from one of the instruments, the Hopkins Ultraviolet Telescope, are reviewed here. Among these are new insights concerning the origin of the ultraviolet light from the old stellar population in elliptical galaxies, new evidence for a hot, gaseous corona surrounding the Milky Way, improved views of the physical conditions in active galactic nuclei, and a measurement of the ionization state of the local interstellar medium.

Monitoring the Variable Absorption in the Seyfert 1 Galaxy NGC 3783 with FUSE, HST, and Chandra Observations

The analysis of FUSE observations funded by this grant aims to understand the nature and origin of the absorbing gas in NGC 3783. We have used the simultaneous FUSE, HST, and Chandra data to determine the radial location, density, and ionization state of the absorbing gas and measure its evolution in ionization, column density, velocity, and coverage of the active nucleus. As part of this program, Dr. Gerard Kriss supplied advice and assistance in planning and scheduling the FUSE observations of NGC 3783 coordinated with the HST/STIS observations, and co-authored the publications listed in the bibliography and summarized below.

Active Solar-Like Stars and the Production of Prebiotically Relevant Molecules in Young Earth Like Exoplanet

The magnetic activity of young G type stars produces elevated ionizing radiation fluxes for its planetary system. X-ray, Extreme UV, flare radiation and the associated precipitating energetic particles accelerated in coronal mass ejection driven shocks can drive complex chemistry in the exoplanetary atmosphere, and ignite the production of complex molecules (Airapetian et al., 2016; Hayworth et al. 2021). To address the efficiency of the production of prebiotic molecules in young Earth-like environments, we developed and coupled a set of atmospheric models that account for the determination of the flux of precipitating particle, its ionization/dissociation effects in the planetary atmosphere, and the subsequent chemistry that leads to the creation of prebiotic molecules and greenhouse gases. We show that the productions rates are high enough to provide critical input for the origin of prebiotic molecules on the early Earth. Overall, the impact of the space weather on the atmospheric photochemistry should not be neglected when assessing the factors of habitability of the environments of young rocky (exo)planets.

Ionization frequencies for major thermospheric constituents as a function of solar cycle 21

Increases in the solar ultraviolet flux (wavelengths shorter than 1250A) over the past five years of rising solar activity have been larger than anticipated. This increase in UV flux dramatically affects the production of ionization of the various constituents in the thermosphere. Measurements of the solar UV flux by the Atmosphere Explorer satellites are used to determine ionization frequencies for the major thermospheric species for various dates exhibiting notably different levels of solar activity. For the convenience of users of such data, a reduced set of cross-section and flux data is presented for the wavelength range below 1027A, consisting of 37 wavelength intervals

Lowest ionization potentials of Al2

Potential curves for the lowest two electronic states, X 2Sigma(+)g and A 2Pi(u), of Al2(+) were computed using complete active space SCF/multireference CI wave functions and large Gaussian basis sets. The lowest observable vertical ionization potential, to Al2(+) X 2Sigma(+)g, of the Al2 X 3 Pi(u) ground state is calculated to occur around 6.1 eV, in excellent agreement with the experimental range of 6.0 to 6.42 eV obtained in recent cluster ionization studies by Cox and co-workers. The second vertical ionization potential, to Al2(+) A 2Pi(u), occurs near 6.4 eV, also within the experimental range. The adiabatic IP of 5.90 eV is in good agreement with the value of 5.8 to 6.1 eV deduced by Hanley and co-workers from the difference in thresholds between collision induced dissociation processes of Al3(+). The computed IP values are somewhat larger than those deduced from branching ratios in cluster fragmentation experiments by Jarrold and co-workers. The observation of an ionization threshold below 6.42 eV is shown to be incompatible with an Al2 ground electronic state assignment of 3Sigma(-)g, but the separation between the two lowest states of Al2 is so small that it is likely that both are populated in the experiments, so that this does not provide unambiguous support for the recent theoretical assignment of the ground state as 3Pi(u).
